Algorithmic penalty perhaps but what is it?

I've discovered that when google crawled my home page my ranking for all keywords dropped. I've submitted a reconsideration request as I was sure I wasn't breaking the rules. The response was that no manual penalty had been applied to my site. Therefore it must be an on site algorithim penalty?
I thought it could be duplicate content as I have many posts that are in multiple categories so maybe that was it. Since then I've made efforts to ensure the posts in the categories are varied. I also thought it might be too many on page links so I removed categories that weren't needed as I have categories in my navigation and sidebar.
So far though no improvement. I wonder if anyone here can take a look at the site and offer any suggestions as to what might be causing this algorithmic penalty?

remove it temporarily and see if it fixes the issue? many an affiliate site have been caught loading malware on to devices by this kind of means - be careful
if you find the problem goes away great, contact the affiliate partner and ask them what is going on and to fix the problem - you won't be the only one in this boat i'm sure

The code it's suggesting is malware is code I put on the site myself. As an affiliate it generates a pop up box for people to click and go to the external site. I want to keep it if possible so I'm not sure in fact that it is malware. How's best to proceed? Like I say there's nothing showing up in webmaster tools as malware.

you don't want GWT to show it you want to catch it first
find the offending code and delete it, its from an advert or affiliate site of some kind - could be a plugin sneaking it in - it's happened to me before on WP sites a plugin updates and brings bad code with it.

Thanks for that. There's nothing showing in webmaster tools with regards to malware but if that's the case I'd better get to fixing it. How do I go about it though?

I don't think it's related to adult safe search as still doesn't show when I change the filter. struggling with this one!

If your page is adult in nature then it's possible that Google has taken it out of the "Safe Search" index. I believe the filter is set to moderate tolerance for most people. It's possible that the latest crawl saw enough adult content to put it in the "non safe" area. Try changing your safe search settings to show everything and then see if you are ranking.
There could be other issues but without having a good look at the site (which I really don't have a desire to do) no one will be able to say for sure.

The keywords aren't particularly difficult to rank for and are in the 30 - 50 % keyword difficulty using the SEO moz keyword difficulty tool. I have ranked these same keywords for other sites I operate without too much of a problem. That's why I'm so confused as to what's happened here. I'm sure its something on site.

It happened on 9th March at 8.37 am. It seems that google crawled my home page at the time and the traffic just dissapeared. I can't post keywords as they're adult in nature. Effectively I'm targeting the page titles of the category pages on my site.

Without going through your site (for obvious reasons) I can tell you that there shouldn't be any Penguin-imposed penalties present. Unless your site was tagged for phishing or some other un-trustworthy violation I can't think of what would cause this other than you are just after some very competitive keywords.
Judging from the site's content I would guess the latter to be the case.
Looking at your backlink profile quickly it's obvious that this site was recently created. A lot of times Google rankings for a new site will start high and drop quickly. I suggest hitting the SEO trail hard to regain your rankings.If Google hasn't manually imposed penalties, that's a green light. Get to SEO'ing the crap outta that thing my friend.

Site deindexed after HTTPS migration + possible penalty due to spammy links
Hi all, we've recently migrated a site from http to https and saw the majority of pages drop out of the index. https://www.relate.org.uk/ One of the most extreme deindexation problems I've ever seen, but there doesn't appear to be anything obvious on-page which is causing the issue. (Unless I've missed something - please tell me if I have!) I had initially discounted any off-page issues due to the lack of a manual action in SC, however after looking into their link profile I spotted 100 spammy porn .xyz sites all linking (see example image). Didn't appear to be any historic disavow files uploaded in the non https SC accounts. Any on-page suggestions, or just play the waiting game with the new disavow file? Hku8I

Recovered from Manual Penalty but rankings still suck
Hi All, We got a penalty Last March 2014 ( Side Wide Link - unnatural links) which we recovered from quickly and this changed to Partial Match penalty (impact links) which we recovered from back in December 2014. Our Site profile has been cleaned up but our rankings still suck for some of our main keywords (+500) . Also our traffic and local rankings still suck in some cases. From an SEO point of view our site is pretty good, we've done everything google has recommended including schema.org, mobile responsive, unique content (which we write regulary) and we only have a few duplicate pages. Our domain authority is better than our competitors but yet our rankings and traffic are still no way as good as theirs. Do anyone know if recovering from an impact links penalty take longer than 4 months . I know that google says than it discounts those links but I get the feeling google may be looking at an old dataset due to not rerunning panda & penguin since our penalty was removed and this may be whats affecting things. Does anyone have any ideas? I am more than happy to post my url if someone fancies taking a quick look ? to see if it's anything obvious ? thanks Pete

Internal page links and possible penalties
If one looks at a page on our client's website, (http://truthbook.com/urantia-book/paper-98-the-melchizedek-teachings-in-the-occident for example), there are a huge amount of links in the body of the page. All internal links are normal links. All external links arerel="nofollow" class="externallink" We have two questions: 1. Could we be being penalized by google for having too many links on these pages? Will this show i our webmaster reports? 2. If we are being penalized, can we keep the links (and have no penalty) if we made the internal links rel="nofollow" class="externallink" as well? We need these internal links to help people use these pages as an educational tool. This is why these pages also have audio and imagery. Thank you

Help! Unnatural Linking Partial Manual Penalty
A friend was hit with a manual penalty for unnatural links-impacts links. (see attached) I'm thinking it may be because they copied their entire wordpress.com site over to site.org/blog. (without redirecting it, so they have duplicate content as well) Out of 76+k links, nearly 11,000 are from their wordpress.com blog. If that's the case is the problem solved by upgrading within wordpress.com to redirect to site.org/blog? (then making a reconsideration request?) Or do I risk negatively affecting their site somehow? They saw a significant increase in traffic when they moved the content over but I'm thinking that was more a matter of increasing content on their site than increasing backlinks. The .org site ranks relatively well, whereas the wordpress.com blog doesn't really rank at all.Worth noting: it's a partial match, not a sitewide match. Does that negate my theory about the wordpress.com blog being the cause in any way? Since many of the links from it are sitewide? The wordpress.com blog has a header link to the .org homepage, plus individual links to it in posts. There are also three links in the header to pages on their .com website which redirects to three corresponding pages on the main .org site (the whole .com redirects). There are 23 footer links from the blog to the targeted .org pages as well. In the attached screenshot of who links most from Google Webmaster Tools, note that martindale.com links most, but it's a lawyer's site so they naturally have referring content there. Unnatural Links From My Site Penalty - Where, exactly?
So I was just surprised by officially being one of the very few to be hit with the manual penalty from Google "unnatural links from your site." We run a clean ship or try to. Of all the possible penalties, this is the one most unlikely by far to occur. Well, it explains some issues we've had that have been impossible to overcome. We don't have a link exchange. Our entire directory has been deindexed from Google for almost 2 years because of Panda/Penguin - just to be 100% sure this didn't happen. We removed even links that went even to my own personal websites - which were a literal handful. We have 3 partners - who have nofollow links and are listed on a single page. So I'm wondering... does anyone have any reason to understand why we'd have this penalty and it would linger for such a long period of time? If you want to see strange things, try to look up our page rank on virtually any page, especially in the /gui de/ directory. Now the bizarre results of many months make sense. Google's Exact Match Algorithm Reduced Our Traffic!
Google's first Panda de-valued our Web store, www.audiobooksonline.com, and our traffic went from 2500 - 3000 (mostly organic referrals) per month to 800 - 1000. Google's under-valuing of our Web store continued to reduce our traffic to 400-500 for the past few months. From 4/5/2013 to 4/6/2013 our traffic dropped 50% more, because (I believe) of Google's "exact domain match" algorithm implementation. We were, even after Panda and up to 4/5/2013 getting a significant amount of organic traffic for search terms such as "audiobooks online," "audio books online," and "online audiobooks." We no longer get traffic for these generic keywords. What I don't understand is why a UK company, www.audiobooksonline.co.uk/, with a very similar domain name, ranks #5 for "audio books online" and #4 for "audiobooks online" while we've almost disappeared from Google rankings. By any measurement I am aware of, our site should rank higher than audiobooksonline.co.uk. Market Samurai reports for "audio books online" and "audiobooks online" shows that our Web store is significantly "stronger" than audiobooksonline.co.uk but they show up on Google's first page and we are down several pages. I also checked a few titles on audiobooksonline.co.uk and confirmed they are using the same publisher descriptions we and many other online book / audiobook merchants do = duplicate content. We have never received notice that our Web store was being penalized. Why would audiobooksonline.co.uk rank so much higher than audiobooksonline.com? Does Google treat non-USA sites different than USA sites?

Recovering from an Automatic penalty
My website dropped from ~15 to 500 + for our main keywords in target markets (but are still doing okay in other countries and for other keywords) I cleaned my site up and contacted Google who told me no manual spam actions were taken on my site. The only thing I can think is that we suffered from an automatic penalty (the drop corresponded with a small panda update). If that is in fact what happened, how do we recover? Also feel free to contribute other ideas about what may have occurred.
