ECWID How to fix Duplicate page content and external link issue

I am working on a site that has a HUGE number of duplicate pages due to ECWID ecommerce platform. The site is built with Joomla! How can I rectify this situation? The pages also show up as "external " links on crawls... Is it the ECWID platform? I have never worked on a site that uses this.
Here is an example of a page with the issue (there are 6280 issues)

So, this appears to be a Joomla issue, not spawned or native to ECWID. But, perhaps the happy marriage of Joomla and ECWID has birthed you a problem child
I'll actually be at a conference next week (Austin, Texas) with ECWID and can ask them in person. For the now, have a look at a similar question/answer I found for you on the ECWID forums:

Hiding content until user scrolls - Will Google penalize me?
I've used: "opacity:0;" to hide sections of my content, which are triggered to show (using Javascript) once the user scrolls over these sections. I remember reading a while back that Google essentially ignores content which is hidden from your page (it mentioned they don't index it, so it's close to impossible to rank for it). Body of text on category pages
Hello everyone, wonder if I can pick your brains about our company's website. We are a tea company - Canton Tea Co. We have been advised that it is really important to get more text onto the category pages on our website, as otherwise the page just consists of a list of products, and therefore provides Google with a ton of headers, tiny descriptions, and not enough text to allow the page to being easily indexed, therefore hurting our Google ranking for key search terms like 'Green Tea' which should lead to the Green Tea category page. So we decided to add some text to the category page. The only place for this text to go was laid over the category header image. However, it looks pretty awful and unsophisticated having this text on top of the image - please see an example, our Green Tea category page, via this link: http://www.cantonteaco.com/loose-leaf-tea-1/type/green-tea.html So I have three questions: How significant is the text on a category page such as this to that page's Google ranking? If we moved the text to an area that was hidden until clicked on, for example the 'Filter by' section that opens up when you click on it (see via URL above), would that negate the SEO benefit? Can anyone recommend a tool that will identify unused and duplicate CSS across an entire site?
Hi all, So far I have found this one: http://unused-css.com/ It looks like it identifies unused, but perhaps not duplicates? It also has a 5,000 page limit and our site is 8,000+ pages....so we really need something that can handle a site larger than their limit. I do have Screaming Frog. Is there a way to use Screaming Frog to locate unused and duplicate CSS? Any recommendations and/or tips would be great. I am also aware of the Firefix extensions, but to my knowledge they will only do one page at a time? Thanks!

Link Juice Passing Through Headers
I understand the concept of linking your pages internally to help pass juice to one another but it seems to me that the navigation bar with links to your main pages that appear on every page kind of eliminate the linking strategy. For Example: At the top of every page is a Home, About, Services, Contact, etc. Do the bots count these as links from each page? There must be something I'm missing here! Help me out guys!

How to Add canonical tags on .ASPX pages?
What is the proper way (or is it possible) to add canonical tags on website pages that end in .aspx? If you add a canonical tag to the Master Page it will put that exact canonical tag on every page, which is bad. Is there a different version of the tag to put on individual pages? And one to put on the home page without the Master Page error?

Custom URL's with Bigcommerce Issue (Is it worth it?)
We're building out a store in Bigcommerce, who for all intensive purposes is perfect for SEO besides the fact that you can not change the URL's to be custom. My question is, does this kill the SEO value of bigcommerce, despite everything else being great? So for example the URL's for a category page would be something like this www.mysite.com/categories/keyword and the product URL's are pulled in by product name, so product URL's could be something like www.mysite.com/products/Product-Description-Long-223.html (notice the words will be capitalized and their is no way to remove the trailing .html) I could go with Interspire (the liscenced version of Bigcommerce) or Magento so I can custom edit this stuff. But then its a lot more work for my employee's on the buildout.
