How to stop links from sites that have plagurized my blogs

I have been hit hard by Penguin 2.0. My webmaster explains that I have many links to my articles (a medical website with quality content) from "bad sites." These sites publish my articles with my name and link to my site and it appears I have posted my articles on their site although I have not posted them-theses sites have copied and pasted my articles. Is there a way to prevent sites from posting my content on their site with links to my site?

I'd proceed very carefully. Here's the problem - those same links from copies of your content that could potentially be causing you trouble with Penguin are also helping Google understand that you're the original source of that content. You could remove those links, still have Penguin in play and start getting outranked by the copies or even get hit by Panda on top of Penguin.
I would really want to see your entire link profile, because these kinds of links by themselves aren't that likely to cause a Penguin penalty. Obviously, your webmaster knows the site and I don't, buy my gut says that something else is going on here and that you've got other, more problematic links in play.
If these links are the problem, it may be better to disavow them in Google Webmaster Tools. That could help maintain the signal that these are copies but remove any negative aspects of the links themselves. Unfortunately, it's really situational and depends on the scope of the problem and your overall link profile.

Set up authorship for your content. ( http://www.google.com/insidesearch/features/authorship/index.html ) .
You can ask the 3rd part site to remove it ( which will most likely be a waste of time ), DMCA takedown notice , getting google to de-index the content ( https://support.google.com/bin/static.py?hl=en&ts=1114905&page=ts.cs ) , etc

Is this negative SEO? Should I disavow these links?
We have been doing our own internal link building for the last year and getting nice backlinks. As of the last few days, ahrefs is showing a lot of new links that seem very spammy. We have not hired anyone to do link building for us, and these are all being created on these sites under the same user name. There is a good amount of them popping up, and I fear we will be subjected to a google pentalty for unnatural links if its not addressed. My first question is, am I correct thinking this is negative seo, and not some random sites that picked up our content and is going across their affiliate websites? If so, then should I preemptively disavow all these links? Are there any good ways to stop this? How can I track who is placing these garbage links? Here are some examples of these bad links. I know I can find the webmaster via a whois but I think that really wont get me anywhere, but I could be wrong. Why is a site that does all the wrong things dominating?
A site that is a competitor of ours is basically dominating the search results despite doing everything you're not supposed to do, including: Purchasing links Having content that is thin, templated, and duplicate - adds little value Owning half a dozen other sites for linking to each other (link wheel?) We spend a lot of time on our content and making it the most useful it can be for our visitors. Granted our site is newer but we avoid these gray/black hat practices and yet we're not ranking nearly as high. What gives?

Massive site-wide internal footer links to doorway pages: how bad is this?
My company has stuffed several hundred links into the footer of every page. Well, technically not the footer, as they're right at the end of the body tag, but basically the same thing. Strange Pingback/Blog Comment Links
On one of my sites I've noticed some strange links from Google Webmaster Tools recent links feature. They are pingbacks/blog comments but they are using keyword anchor text and linking to my site. I know we are not doing this. Should I be concerned about this possibly being negative SEO? Here's a sample (be careful, shady site)

Switching site content
I have been advised to take a particular path with my domain, to me it seems "black hat" but ill ask the experts: Is it acceptable when one owns an exact match location domain eg london.com, to run as a tourist information site, gathering links from wikipedia,bbc,local paper/radio/sports websites etc, then after 6 - 12 months, switch the content to a business site? What could the penalties be? Please advise...

Link Building using Badges
In light of penguin update, is link building using badges(like "I love SEOMOZ" badge) still considered a white hat tactic? I have read old posts on SEOMOZ blog about this topic and wondering if this method is still effective. Look forward to feedback from MOZers.
