1000+ links from domain to subdomain - impacting?

Hi there!
I'm wondering if anyone could kindly help me with this question.
I have a domain let's say: thisdomain.com - and I also have a subdomain called widgets.thisdomain.com
thisdomain.com has approx 2000 pages on it. There are site wide links in the top nav, side nav and footer pointing to widgets.thisdomain.com (all with the same anchor text - not branded - it's a money term).
My question is, do you think this would be causing some kind of algorithmic penalty (over optimisation / penguin)?
Or, do you think Google realises these links are pointing to a subdomain and says, "hey, OK we understand these two domains could be related" or given subdomains are seen as essentially standalone websites, the algo is saying "hang on a minute, pal, this looks fishy, why are you linking to this subdomain 1000+ times with sitewide links on the same anchor text"?
Should I nofollow these sitewide links? Do you think that will help?
I would really appreciate any help on this one.

Yes, traffic/rankings have gone down so I've been investigating possible over optimisation especially on money terms.
If this was client site, I would be tempted to describe Door A, Door B and Door C.

From this I think you are saying that the site suffered a rankings loss. If that is the case then taking action might be helpful. If that is not the case, I would be inclined to do nothing....
... well, honestly, I would be redirecting that subdomain to a folder if this was my site.
If this was client site, I would be tempted to describe Door A, Door B and Door C. And tell them that my best judgement says that there is shit behind A and B but safety, possible rankings increase behind Door C. If it was my site or my mother's site I would be using Door C. Then they have been given your best advice and choose the shit if they like it.

Yes, I would love to get the client to move this content into a folder on the main site. I believe they've been advised a few years ago about the subdomain being the best approach. I'm glad you're getting terrific results from the move.
The reason for the links... The product on the subdomain is a separate business entity however it is still closely related to what the main company does. So they want people to be able to find these links easily. I agree, the footer link could be removed entirely, however the client won't want that, hence my thinking at least by adding the nofollow attribute, I can tell Google's algo I'm not trying to pass any juice across.
The situation is, they have three money term sitewide links from the main domain pointing at two separate pages on the subdomain. This means there are 1000+ links pointing at two distinct pages on the subdomain using a money term.

Personal opinion... Probably not. But, if those three links each have different anchor text with money terms and are hitting different pages on the subdomain then I might be wrong.

You could. That would be a good conservative response.
Why do you have all of these links? Does anybody click those footer links? I bet nobody is clicking them.
I know that the answers that I gave above were less than satisfying.
I responded to this question to suggest that the content on your subdomain could be moved into a folder on the root domain. I did this on a site and the results have been kickass. Kickass.

301 Domain Redirect And Old Domain to a New one including pages
Hi, I need to 301 an old domain to a new one (new website) I need to 301 the domain to a new page not the new domain direct for example www.olddomain.co.uk to www.newdomain.co.uk/pagenew Then I need to also 301 all the other pages on the old domain to the new one for example... www.oldmain.co.uk/oldpage to www.newdomain.co.uk/newpage Issue is I can do one or the other not both, I can get the other pages to redirect but then the main domain wont redirect to the correct new page. Does Domain Mapping Leak Link Juice?
Hi everyone As per previous posts, we are in the process of setting up a new sideline to the business and after taking great advice from you guys, we have bought a new domain - which is fuelsos.co.uk - To save on hosting fees, I have created a subdirectory on our main site at http://lockcity.co.uk/fuelsos/ which is in the process of being mapped to fuelsos.co.uk (will take affect in next 24hrs) My question is, am I leaking link juice from my main site doing this? or should I look at buying seperate hosting? Can I do a redirect to a new domain name only a couple of weeks after having redirected to another domain?
I have a client with two website with very similar content. Both had a lot of inbound links and performed fairly well in SERPS. We recently combined both sites and have redirected one of the domains to the other. The traffic dipped slightly initially, but is recovering nicely. Now the client registered a new domain name he would like to use for the site. Should I wait a few weeks for everything to settle down after the first redirect/consolidation of sites before doing a new redirect to a new domain name, or should I not worry about having any issues with doing it right away?

Lots of Domains Going Nowhere - Point to a Real Domain?
I have hundreds of domains that I have purchased over the years that arent going anywhere except GoDaddy's Cash Parking system, which returns very little revenue, if at all. I wonder if it would make more sense to just point these domains to actually e-commerce sites that I own. If so, how best to take these domains and point them so that SEO credit is given properly. Most of these available domains dont have anything to do with the e-commerce stores. So not sure it would help. Furthermore, if I were to purchase new domains that were more relevant to the keywords to our e-commerce sites, how best to set them up so we can generate traffic on them and point them over to the actual domains? Code problem and the impact on links
We have a specific URL naming convention for 'city landing pages': .com/Burbank-CA .com/Boston-MA etc. We use this naming convention almost exclisively as the URLs for links. Our website had a code breakdown and all those URLs within that naming convention led to an error message on the website. Will this impact our links?

The impact of homepage link compared to site-wide backlinks
Hello, I was wondering as to how much a bigger impact a backlink has when its linked site-wide as opposed to homepage only? What if the PA/DA of the homepage was good enough (mid 80s), would just a homepage link give a decent result?
