Affiliate Website Slapping

Hi There
I recently launched a very large website - rich in good quality content, nice design and good onsite SEO.
The website is a 100 + pages and gives the user informative content.
In terms of SEO and linking building - a few guest posts, PR's and directories have been submitted.
All links have been relevant and quality. No spam links used at all and the number of links submitted has been very low. Only a handful..
We have seen a significant drop in rankings and I am scratching my head as to why.
My worry is that Google has slapped us for having an affiliate link on the website.
Each page - except the homepage has one advert on them. The advert includes an affiliate link.
Does anyone have any recent experience of affiliate websites been slapped?
Can anyone help???

Advertisements can definitely reduce the quality of your website in Google's eyes, however, if your site as a whole is informative, 100+ pages and optimized as you described, I might take a quick look at over optimization of link anchor text or the site for competitive keywords. Definitely check WMT for any warnings from G as well and, be aware, that the Hummingbird algorithm just rolled out.
Also, are the affiliate links set to rel=no follow?

There are some theories that pages with affiliate links suffer in rankings, but I haven't seen anything conclusive. It happens that many of those sites are also poor quality.
Depending on the press releases and directories you chose, those could be your issue. Sometime in July Google stated they are going to crack down on links earned from press releases:

"Links with optimized anchor text in articles or press releases distributed on other sites."
Many directories are seen as spam by search engines because it isn't naturally obtained. In that same page linked above, it states "Low-quality directory or bookmark site links".

It is hard to say for certain without seeing the site, the press releases, or the directory links but that might provide some insight. It also could depend on how recent your launch was, rankings can be volatile for new sites.

I lost traffic from my website and the rankings also gone down... What should I do?
I've started working on a project recently (for 20 days) and it got average 1800 visitors per day and the ranking were seemed good. When I started that project, I saw that there were too many plugins installed. I removed unnecessary plugins and keep the importance ones. And I started modify some pages considering SEO perspective. Few days ago I created a backlink in reddit; from where I got way too much traffic in the site at the time and the server gone down. So I have to change the server. Now I see the drastic drop down in both ranking and the traffic. I am wondering if the ranking affected when I changed the server? Or Is there any other way to check why my ranking and traffic gone down?

Multiple E-commerce website
Following is a scenario where we plan to have a single database and different sites pulling product information from this. There will be a primary site with all the products listed and then there will be other category based website with the same products. All transactions will happen on respective website. The common factor will be products and its information. Our question is should we have different item numbers for the same product listed on two websites or they can be the same.?

A Sitemap Web page & A Sitemap in htaccess - will a website be penalised for having both?
Hi I have a sitemap url already generated by SEO Yoast in the htaccess file, and I have submitted that to the search engines. I'd already created a sitemap web page on the website, also as a helpful aid for users to see a list of all page urls. Is this a problem and could this scenario create duplicate issues or any problems with search engines? Thanks.

If I am getting links on competitor websites, is it safe to assume those competitors are doing this to hurt our SEO?
We have received a few notification from Google Webmaster Tools and Moz that our competitors have "mentioned" our page on their website. This is incredibly odd as you wouldn't think they'd want to do this. Further, when I go to the page that we are supposedly mentioned on, the link to our site is not on the page. What is going on? Thank you in advance for your insights!!

Cross linking websites of the same company, is it a good idea
As a user I think it is beneficial because those websites are segmented to answer to each customer needs, so I wonder if I should continue to do it or avoid it as much as possible if it damages rankings...

Backlinks from foreign language websites?
I have faced an interesting situation about linkbuilding strategy. Currently I am doing SEO for one of my clients located in United Arab Emirates, so accordingly he has a website in English language. And keywords are in English. So what do you think, can the links placed on Russian language websites pass some link juice (make a positive impact on rankings) and in which language (Russian or English) should be the text surrounding the keyword? Interesting Case Study. Website with 70 PA and 73 DA but PR 0?
http://www.jewelry.hyper-info.com/ This website has no backlinks reported on google, but loads of backlinks across the web. It also doesn't even rank top 50 on its topic keyword [Jewelry Tips]. I would be very wary of building a link on a site like this, but thats my opinion. How would you rate this websites link based on this data?
