Hundreds of Thousand Spammy Backlinks Overnight

Hello,
I have a client who unfortunately got breached (not sure how) and as a result 6 HTML files promoting gucci bags and Louis Vuitton bags were put in the root.
I found the files within a week of them being put there but what I didn't realise (and only found yesterday when looking at the backlink profile) was that there are literally hundreds if not thousands of spammy domains pointing at these files.Some of the sites 404 but some are posts on other bloggers sites who auto accept comments and they total 10,000 links so impossible to remove.
Question is:

Will Google understand what has happened and ignore these links (especially because the pages don't exist on the server?)

Should I use the Disavow tool to block these 1000 odd domains (can it do any harm?) and more links are being found every day so do I just keep doing it?

Is there another way to explain to Google what has happened?
Your help would be greatly appreciated.

Wanted to add one more thing. If it's possible, you may want to use the url removal tool to remove these new nasty pages from the Google index.

If you remove these pages so that they serve a 404 or 410 error then it will essentially remove the links and Google will pay no attention to them. More info: http://searchenginewatch.com/article/2296653/Removing-Unnatural-Links-by-Removing-Pages-on-Your-Website
You could definitely disavow these links and it would not harm your site to do so. Do it at the domain level, not the url. With that being said, if all of the links point at pages that are now removed then there's no need to do so.
Google is usually pretty good at understanding what is going on. This type of link really shouldn't cause you harm. With that being said, I would run the site through sucuri.net to look for malware as often hacked sites will be hosting malware. If Google determines that there is malware on the site then it will try not to send users your way and you'll get a malware warning in WMT.

Backlink Redirection as Backlink Building Strategy?
Just checking in - i'm working on a site with tons of broken backlinks from high authority sites. For instance, I've discovered that some 90% of their backlinks are broken, and these are from highly recognizable, name brand magazines, newspapers, blogs and the like. Right now, the site has a Domain Authority of 48 (better than most in the industry from what i am learning) yet as the site has been around for years and has gone through 5 redesigns, there is an absolute ton of solid inbound backlinks that are getting 404's. Using Screaming Frog (list mode) I've also learned there are a ton of 301's that turn out to be redirecting to 404 pages so that also starts to add up. I always knew this was a problem / opportunity and I've always considered it a high priority to fix (301) broken links of this sort to improve ranking (you know, using htaccess or WordPress Redirection tools) -- and to avoid multiple redirects wherever possible. In fact, I consider it a basic all-win, no-lose strategy. I always assumed this was the case and I also assume this will continue to be so. However, as a professional, I always want to double check my assumptions every now and then... Is this still considered solid strategy? Are there any issues that one should look out for?

Webmaster Tools Manual Actions - Should I Disavow Spammy Links??
My website has a manual action against it in webmaster tools stating; Unnatural links to your site—impacts links Google has detected a pattern of unnatural artificial, deceptive, or manipulative links pointing to pages on this site. Some links may be outside of the webmaster’s control, so for this incident we are taking targeted action on the unnatural links instead of on the site’s ranking as a whole I have checked the link profile of my site and there are over 4,000 spammy links from one particular website which I am guessing this manual action refers to. There is no way that I will be able to get these links removed so should I be using Google's Disavow Tool or is there no need? Any ideas would be appreciated!!

Missing Meta Tags - "thousands" using WooCommerce?
Recently took a site live for a client using WP/WooCommerce to replace their antiquated shopping cart site and have encountered thousands of "Missing Meta Description Tag" errors. Have researched and tried a couple different approaches, but nothing really seems to fix this problem. I'm happy to continue to research, but have never encountered this problem before. Can backlinks from advertising cause a traffic drop?
Hi, I recently noticed that our organic traffic has started to drop and maybe coincidently our adwords traffic has increased. I was asked to investigate the drop. I know that from the google update that unnatural backlinks would be penalized so I thought it might be the backlinks from a site that we advertise on because of the sheer number we have required from them in the last month. Would you think that would be the cause? if not, what could it be? and if it is, how do I go about correcting it as fast as possible? Any Help with this would be greatly appreciated.
