Hundreds of Thousand Spammy Backlinks Overnight

Hello,
I have a client who unfortunately got breached (not sure how) and as a result 6 HTML files promoting gucci bags and Louis Vuitton bags were put in the root.
I found the files within a week of them being put there but what I didn't realise (and only found yesterday when looking at the backlink profile) was that there are literally hundreds if not thousands of spammy domains pointing at these files.Some of the sites 404 but some are posts on other bloggers sites who auto accept comments and they total 10,000 links so impossible to remove.
Question is:

Will Google understand what has happened and ignore these links (especially because the pages don't exist on the server?)

Should I use the Disavow tool to block these 1000 odd domains (can it do any harm?) and more links are being found every day so do I just keep doing it?

Is there another way to explain to Google what has happened?
Your help would be greatly appreciated.

Wanted to add one more thing. If it's possible, you may want to use the url removal tool to remove these new nasty pages from the Google index.

If you remove these pages so that they serve a 404 or 410 error then it will essentially remove the links and Google will pay no attention to them. More info: http://searchenginewatch.com/article/2296653/Removing-Unnatural-Links-by-Removing-Pages-on-Your-Website
You could definitely disavow these links and it would not harm your site to do so. Do it at the domain level, not the url. With that being said, if all of the links point at pages that are now removed then there's no need to do so.
Google is usually pretty good at understanding what is going on. This type of link really shouldn't cause you harm. With that being said, I would run the site through sucuri.net to look for malware as often hacked sites will be hosting malware. If Google determines that there is malware on the site then it will try not to send users your way and you'll get a malware warning in WMT.

For our site, Google is suddenly reporting hundreds of 404 errors, but the pages they are reporting never existed. The links Google shows are clearly spam style, but the website hasn't been hacked. Alexa sees a link as backlink to my website which I attached on Upwork inbox.(?)
When I check the backlinks for my website on Alexa, I noticed that , there's a backlink from Upwork, and when I clicked that link, I realized that it's the link of my Upwork inbox and I entered my login credentials to access that page. My question is : How it is possible for Alexa to get that link which I need to enter my details to access the page?

Missing Meta Tags - "thousands" using WooCommerce?
Recently took a site live for a client using WP/WooCommerce to replace their antiquated shopping cart site and have encountered thousands of "Missing Meta Description Tag" errors. Have researched and tried a couple different approaches, but nothing really seems to fix this problem. I'm happy to continue to research, but have never encountered this problem before. Website ranking went from page one to not in top 50 overnight. Help/suggestions?
One of our customer's websites initially ranked very well. For approximately 3 months it sat atop of Google for their optimized keywords. Suddenly, on November 17th, the ranking dropped and they were no longer in the top 50 for any keywords. We went through Google Webmaster tools and found no violations, so we emailed Google to see if we violated something and if they would reconsider. They responded "We reviewed your site and found no manual actions by the webspam team that might affect your site's ranking in Google." This is a site built on WordPress, so we turned off a majority of plugins in case one was somehow affecting the site. They have an incredible amount of business partners that link their website from their partner's website menus, so they have about 15,000 links all with anchor text "insurance." (every page on partner site is seen as a different link). Think this is affecting it? Maybe Google sees it as artificial? (P.S. This has been set up this way for a while before they came on with us). The site ranks on page one of Bing and Yahoo, but nowhere in top 50 for Google. Any suggestions? Appreciate the help!

Free Blogs Backlinks
Hello I have a very basic question, hope you people don't mind answering this. I plan to create a 10 blogs with keyword specific domain name, where in footer i can place back-link pointing to my website and thought to run on C-Class IP's which will cost me of-course. Now 2nd option which will be free, where i can plan to have my blog on wordpress, Timblr, blogger etc free blogging website and use the backlinks from there and all will have different IP which will also best for SEO prospective. Can you suggest me which will be the best option to have blogs on owned domain name or free blogging site, keeping in mind this will be just s prospective to generate backlinks. Thousands of 503 Errors
I was just checking Google Webmaster Tools for one of the first times (I know this should have been a regular habit). I noticed that on Feb 8th we had almost 80K errors of type 503. This is obviously very alarming because as far as I know our site was up and available that whole day. This makes me wonder if there is a firewall issue or something else that I'm not aware of. Google indexing thousands crazy search results with %25253

Site indexing and traffic increased so dramatically overnight
Number of indexed pages jumped from 39000 to 52000 and traffic increased around 50% in my site.Note: used "site" command to check the indexed pages. I understand this is approximate.In addition, number of crawled pages/day also increased dramatically.No change in the robots.txt, sitemap, crawl errors and duplicate issues.
