Are thousands of 404s a problem?

An ecommerce site I work on has around 16,000 URLs that are 404s in Webmaster Tools. The vast majority are for products that are no longer stocked by the site, which is a natural occurrence in ecommerce.
But my question is, could these possibly be harming rankings?

It's not necessarily an SEO problem (as long as you don't redirect all 404s to your homepage at least. I've seen that be an issue in the past.)
However, use it as an opportunity. Make the 404 a sales page if you have that many. It's a lander now for "the product you were searching for is out of stock - here are the search results on our site for similar products" etc. You can turn it into something productive to have that many 404s.
From WMT, mark them as fixed and then anytime one pops up, find out what is linking to the product and try to remove that link. You don't want to be linking to 404s internally if you can help it (bad user experience = Google's nightmare) so having 1000s of 404s isn't bad but try to break any internal links to them. (Xenu can help as well if you don't feel like waiting for WMT.)

As Kevin stated they do not directly impact your ranking.
The user experience might be harmed if the 404 page is not optimized for the user.Using a custom 404 page you can assist the user to further explore the website on which they have arrived. If this is not done they might immediately leave the website and visit another one.
Google uses usage metrics in it's rankings now and therefor a lot of 404 pages might indirectly impact rankings.

Problems with canonical urls / redirect (magento webshop)
Hi all, We're running a Magento webshop and we discover some strangs things regarding canonical urls and redirects after using the Amasty improved navigation extension. To clarify, please check these four urls. They contain the same content (the same product page). https://www.afwerkingshop.be/gyproc-gipskartonplaat-ak-2600x1200x9-5mm.html https://www.afwerkingshop.be/wanden/gyproc-gipskartonplaat-ak-2600x1200x9-5mm.html https://www.afwerkingshop.be/wanden/gipsplaten/gyproc-gipskartonplaat-ak-2600x1200x9-5mm.html https://www.afwerkingshop.be/wanden/gipsplaten/standaard/gyproc-gipskartonplaat-ak-2600x1200x9-5mm.html All these four pages have different canoncials (the page url). Obviously, that's not good. However, in Google (site:...) url (1) is the only one that's indexed. Thereby, if I visit the productpage by first going to a category page (fe. www.afwerkingshop.be/wanden.html), I'm redirected to url (1), but the canonical url is www.afwerkingshop.be/last_visited_category_name/product. So, the canonical seems dynamic depending on the last visited category. And still, only url (1) is indexed. Additionally, all aforementioned pages contain . Is anyone familiar with this issue? Do I have a problem with missing pages in Screaming Frog?
We have category pages and some of those pages have pagination due to us having additional items. Screaming Frog could not find the items that were after page 1. Is this a problem for Google? These item pages are still in the sitemap. I am sure they can find them to index them but does it hurt rankings at all.

Should I Remove Thousands of Bad Links over a Short Time or Long Time?
Hey Moz Community! I've got a website that has hundreds of thousands of old links that don't really offer any great content. They need to be removed. Would it be a better idea to remove them in batches of 5000,10000, or more over a long time... or remove them all at the same time because it doesn't matter? Cheers, Alex

Carwling and indexing problems
hi, i have noticed since my site was upgraded that google is taking a long time to publish my articles. before the upgrade google would publish the article straight away, but now it takes an average of around 4 days. the article i am talking about at the moment is here http://www.in2town.co.uk/celebrities-in-the-news/stuart-hall-has-his-prison-sentence-for-sex-crimes-doubled-to-30-months now i have a blog here on blogger and the article was picked up within six mins http://showbizgossipandnews.blogspot.co.uk/2013/07/stuart-hall-has-his-prison-sentence-for.html so i am just wondering what the problem is and what i need to solve this my problem is, my site is mostly a news site so it is no good to me if google is publishing new stories every four days, any help would be great.

Problem indexing web developed with Ruby on Rails

Thousands of 503 Errors
I was just checking Google Webmaster Tools for one of the first times (I know this should have been a regular habit). I noticed that on Feb 8th we had almost 80K errors of type 503. This is obviously very alarming because as far as I know our site was up and available that whole day. This makes me wonder if there is a firewall issue or something else that I'm not aware of. Is the same content posted under different international TLDs a problem?
Dear all, I have a site which owns .be, .cn, .biz, .com.mx, .de, .us, .info, .net, .org and all run from the same server and have no difference in content i.e. .com.mx/our-services is the same as .com/our-services Google webmaster help created a video that said multiple international TLDs, same content 'should be ok' - http://www.youtube.com/watch?v=Ets7nHOV1Yo - however, I would like confirmation from practitioners!
