Should you do a disavow even if you don't have a manual penalty?

If you are working on a website which has a history spammy links, but no manual penalty by Google... is it still worthwhile to still go through the link removal and disavow process?
Thoughts appreciated.

I agree with Samuel's response. Yes, you should disavow the bad links. Why wait to drop in rankings and see how long it takes to regain them? Given the time available you should always be creating the best profile you can and now that Google has given us this tool, use it.
(Just a note - we've proactively disavowed over 1200 clients link profiles and have NOT seen a negative effect on them. We have seen some good results even for those who didn't "have a penalty.")

The short answer? Matt Cutts, the head of Google's web-spam team, says, "Yes!" Look at this article. Here's the main quote:
"If you are at all worried about someone trying to do negative SEO or it looks like there's some weird bot that's building up a bunch of links to your site and you have no idea where it came from, that's the perfect time to use disavow as well," Cutts said. "I wouldn't worry about going ahead and disavowing links even if you don't have a message in your webmaster console."
The long answer? In my opinion, I would agree. If you think that there's even a chance that you could be hit by a penalty now or in the future, then I would disavow. Obviously, you want to prevent this from occurring long before it would ever happen. And if you are questioning whether your links may cause your site to get hit, then you likely have a problem simply because you're asking yourself the question.
However, it always depends on the site itself. If you or a bad SEO have done things like bulk directory submissions with exact-match anchor text, then you surely want to disavow them as soon as possible. But if you only have a few questionable links, then it's less urgent. But I would disavow any and all of them and start focusing on earning links (rather than building them) through content and PR (as I wrote in this Moz post).

Is there a downside to "closing" a domain and 301'ing to to your main domain?
We have a domain which was optimized for a specific keyword. It does very well for that keyword, but seems like it has in turn caused our primary domain to be penalized (back to page 3) for that same keyword (We think they've figured out the connection). The optimized domain (only one page) has links on it to our primary domain, so I don't want to delete it as that's where our traffic currently comes from. But if I deleted it and 301'ed it to the primary domain is there a downside? Alternatively I could disavow it, but if the search engines know it's the same owner will they hold that against all domains? Or, alternatively again. Should I turn it into a more substantial website? Which could in turn remove it's "spamminess". Any suggestions are welcomed!

HELP! Google is penalizing me and I can't figure out why.
I've come to the conclusion Google is definitely penalizing me for the keword "sensaphone" and I cannot figure out why. I've checked back links etc. and I don't see anything that would raise a flag. We rate very well in Bing etc. for the same keyword, but in Google SERP's will be on the 3rd or later page. Our domain is - www.absoluteautomation.com - any ideas?

Is there any Penalty for building in bound inks too quickly?
I was speaking with someone today who was spreading out their link building because they were afraid that getting too many too quickly would incur penalties from Google and Bing. Is this a real thing? I have always been under the impression that if they are high quality links and directories that there was no limit to how many you could add other than the limited availability of the high quality links and directories themselves. I would appreciate some input on this.

Disavow Anchor and EMD
Lets say you have an legitimate EMD for a domain that is a ecommerce site with reasonable content. The site traffic was cut in half by Penguin. You think one of the main reasons that you were hit is old SEO black hat link building with Anchor that is exact match.....The catch 22 an exact match achor is the EMD. I want to disavow some of these old black hat backlinks and obviously I will nuke the ones from the spammy sites first and see what happens. What about the backlinks that have achor of emd.com (the company name and as it so happens a valid EMD) or just EMD. If the hit is coming from every single link becuase they are all exact match becuase that is the proper legit match and not some attempt to game the system......What the heck do you do? I get the War on spammy EMDs but I hope the legit ones are not hit even more. For one thing google should just have this ironic creteria for excluding EMDs....if they are running AdWords....they are 95% spam sites.....I love the irony of that one. I am betting lots of these mange to still get listed.

What's a reasonable time to start ranking for a niche site?
I launched a niche site to go through the whole process, for fun and profit. Started with keyword research (3-6 word long tail keywords), have done first 3 posts and done minimal amount of link building. Have gotten about a dozen visitors in the first 5 weeks and ranking on page 2. Is this ok or should I be more aggressive with link building (assuming my keyword research is done ok)?

Why aren't my links being indexed
I am building backlinks from similar sources to 2 different domains. Domain A seems to get its linked indexed within a day or 2, while Domain B has virtually identical links that haven't indexed for over a month. Domain A is older and has more authority, and Domain B is hosted on a different server. Any insight into why this is happening? It's very frustrating.
