Error in how URLs were set up, how can it be fixed?

Hi, I managed a website port to a WP responsive deisgn for a client, see http://chicagotelephony.com. Unfortunately, he wanted me to work with a graphic designer rather than a web geek, so the resulting website has messed up URLS, i.e. index.php is smack in the middle of almost all the pages. I know that is all wrong, but I also realized that she was not fluent in the way the Genesis framework was set up or how the particular template I selected, operated. So I just wanted to get it out there.... and now it is live, but has all these errors. Do I have to do 301 redirects? Is there a setting or a button inside of the WP template that would put correct slugs but get rid of the index.pho within the URL? For example, http://chicagotelephony.com/index.php/cloud-based-solutions/ and http://chicagotelephony.com/index.php/var-network-value-added-reseller/ should be chicagotelephony.com/cloud-based-solutions/ and chicagotelephony.com/var-netowrk-value-added-reselle/ and so forth.

Hi DianeDP - This question is more appropriate for the Genesis team to handle. If you have a legitimate license for the framework, you can contact their support team and they'll help you remove that nasty index.php in your links.
It's great that you've identified this as a problem, there's no good reason to have that in there.
If the site doesn't have much authority then 301ing the links won't provide benefit. Since the site is new you can still simply correct the URL issues.
As a side note, web developers are not web geeks We also do not like the terms ninja, guru, rock stars, wizards, mercenary, or similar. If someone is communicating their profession to you in that way they are probably not highly experienced.

Changing Urls
Hi All, I have a question I hope someone can help me with. I ran a scan on a website and it has a stack of urls that are far too long. I am going through and changing the urls to shorter ones. But my question is regarding redirections. Wordpress seems to be automatically redirecting the old urls to the new ones, should i be adding a more solid 301 in as well or is the wordpress redirect enough? I ask as they dont all seem to stay redirecting Thanks in advance for the help

50 Duplicate URLS, but not the same
Hi According to my latest site crawl, many of my pages are showing up to 50 duplicate urls. However this isn't the case in real life. http://www.fortusgroup.com.au/browse-products/rubber-tracks/excavator-rubber-tracks/hitachi/ex-33mu.html is showing 31 duplicate URL. Examples include: http://www.fortusgroup.com.au/browse-products/rubber-tracks/excavator-rubber-tracks/parts/x430.html

http://www.fortusgroup.com.au/browse-products/rubber-tracks/excavator-rubber-tracks/case/cx-75sr.html Obviously these URL's are very similar and I know that Moz judges URLs by 90% of their similarity, but is this affecting my actual raking on google? If so, what can I do? This pages are also very similar in code and content, so they are also showing as duplicate content etc as well. Some URLs were not accessible to Googlebot due to an HTTP status error.
Hello I'm a seo newbie and some help from the community here would be greatly appreciated. I have submitted the sitemap of my website in google webmasters tools and now I got this warning: "When we tested a sample of the URLs from your Sitemap, we found that some URLs were not accessible to Googlebot due to an HTTP status error. All accessible URLs will still be submitted." How do I fix this? What should I do? Many thanks in advance.

Long URL

How do crawl errors from SEOmoz tool set effect rankings?
Hello - The other day I presented the crawl diagnostic report to a client. We identified duplicate page title errors, missing meta description errors, and duplicate content errors. After reviewing the report we presented it to the clients web company who operates a closed source CMS. Their response was that these errors are not worthy of fixing and in fact they are not hurting the site. We are having issues getting the errors fixed and I would like your opinion on this matter. My question is, how bad are these errors? Should we not fix them? Should they be fixed? Will fixing the errors have an impact on our site's rankings? Personally, I think the question is silly. I mean, the errors were found using the SEOmoz tool kit, these errors have to be effecting SEO.....right? The attached image is the result of the Crawl Diagnostics that crawled 1,400 pages. Changing url structure
We are an ecommerce site established in 2005 and currently have some great rankings. We are about to move away from our existing platform, actinic and move on to Magento. What should I set my domain setting to?
In Google Wemnaster tools, I have the option to set it to either have as default the "www" or without it. What are the pros and cons of one way or the other . . . or is this a way more complicated question/can of worms I have opened?
