Site wide external links analysis tool?

Hi Guys,
I just got a remove url email from someone asking us to remove their link. What website or tool is best to see ALL of your external links sitewide from your website? And as a bonus, columns of "nofollow" and "follow".

Screaming frog is awesome but deepcrawl.co.uk is amazing if you wanted to find the URLs that are 404 or external, broken, you name it it will do it very quickly and on a massive scale.

Just for this particular search, I found
http://www.brokenlinkcheck.com/broken-links.php. AMAZING to say the least. Luckily i was able to find a page on my site that had a ton of comment spam. Luckily one of those external links were resulting in a 404. With the help of this website, i deleted all webspam. PROPS

Google Indexed Site A's Content On Site B, Site C etc
Hi All, I have an issue where the content (pages and images) of Site A (www.ericreynolds.photography) are showing up in Google under different domains Site B (www.fastphonerepair.com), Site C (www.quarryhillvet.com), Site D (www.spacasey.com). I believe this happened because I installed an SSL cert on Site A but didn't have the default SSL domain set on the server. You were able to access Site B and any page from Site A and it would pull up properly. I have since fixed that SSL issue and am now doing a 301 redirect from Sites B, C and D to Site A for anything https since Sites B, C, D are not using an SSL cert. My question is, how can I trigger google to re-index all of the sites to remove the wrong listings in the index. I have a screen shot attached so you can see the issue clearer. I have resubmitted my site map but I'm not seeing much of a change in the index for my site. Any help on what I could do would be great. Thanks

Getting Rid Of Spammy 301 Links From An Old Site
A relatively new site I'm working on has been hit really hard by Panda, due to over optimization of 301 external links which include exact keyword phrases, from an old site. Prior to the Panda update, all of these 301 redirects worked like a charm, but now all of these 301's from the old url are killing the new site, because all the hyper-text links include exact keyword matches. A couple weeks ago, I took the old site completely down, and removed the htaccess file, removing the 301's and in effect breaking all of these bad links. Consequently, if one were to type this old url, you'd be directed to the domain registrar, and not redirected to the new site. My hope is to eliminate most of the bad links, that are mostly on spammy sites, that aren't worth linking to. My thought is these links would eventually disappear from G. My concern is that this might not work, because G won't re-index these links, because once they're indexed by G, they'll be there forever. My fear is causing me to conclude I should hedge my bets, and just disavow these sites using the disavow tool in WMT. IMO, the disavow tool is an action of last resort, because I don't want to call attention to myself, since this site doesn't have a manual penalty inflected on it. Any opinions or advise would be greatly appreciated.

Spam Links? -115 Domains Sharing the Same IP Address, to Remove or Not Remove Links
Out of 250 domains that link to my site about 115 are from low quality directories that are published by the same company and hosted on the same ip address. Examples of these directories are: -www.keydirectory.net -www.linkwind.com -www.sitepassage.com -www.ubdaily.com -www.linkyard.org A recent site audit from a reputable SEO firm identified 125 toxic links. I assume these are those toxic links. They also identified about another 80 suspicious domains linking to my site. They audit concluded that my site is suffering a partial Penguin penalty due to low quality links. My question is whether it is safe to remove these 125 links from the low quality directories. I am concerned that removing this quantity of links all at once will cause a drop in ranking because the link profile will be thin with only about 125 domains remaining that point to the site. Granted those 125 domains should be of somewhat better quality. I am playing with fire by having these removed. I URGENTLY NEED ADVICE AS THE WEBMASTER HAS INITIATED STEPS TO REMOVE THE 125 LINKS. Disavow tool removed all our links from webmaster tools
We recently used the Google Disavow tool to remove 200 bad links but Google has nearly removed all our links from webmaster tools from over 2000+ we only have 150 now! Has anyone had the same problem? Any advice would be much appreciated. Thanks Paul

Link Acquisition - link building
When using Site Explorer to find out my competiters links so I can do some link aquisition SEO do I look for the "inbound" links or or "linking domains"? Also, what filters should I choose? I want to make a spreadsheet as Rand suggested in his video and start to prioritize my link building.

Does a page on a site with high domain authority build page authority easier? i.e. less inbound links?
Is this also why people build backlinks to their BBB profiles, Yellowpages Profiles, etc. i.e. why do people build backlinks to other pages that link to them? Wouldn't it be more beneficial to just build that backlink directly to your target?
