Internal links to preferential pages

Hi all, I have question about internal linking and canonical tags.
I'm working on an ecommerce website which has migrated platform (shopify to magento) and the website design has been updated to a whole new look. Due to the switch to magento, the developers have managed to change the internal linking structure to product pages.
The old set up was that category pages (on urls domain.com/collections/brand-name) for each brand would link to products via the following url format: domain.com/products/product-name . This product url was the preferential version that duplicate product pages generated by shopify would have their canonical tags pointing to. This set up was working fine.
Now what's happened is that the category pages have been changed to link to products via dynamically generated urls based on the user journey. So products are now linked to via the following urls: domain.com/collection/brand-name/product-name . These new product pages have canonical tags pointing back to the original preferential urls (domain.com/products/product-name).
But this means that the preferential URLs for products are now NOT linked to anywhere on the website apart from within canonical tags and within the website's sitemap. I'm correct in thinking that this definitely isn't a good thing, right?
I've actually noticed Google starting to index the non-preferential versions of the product pages in addition to the preferential versions, so it looks like Google perhaps is ignoring the canonical tags as there are so many internal links pointing to non-preferential pages, and no on-site links to the actual preferential pages?
I've recommended to the developers that they change this back to how it was, where the preferential product pages (domain.com/products/product-name) were linked to from collection pages.
I just would like clarification from the Moz community that this is the right call to make? Since the migration to the new website & platform we've seen a decrease in search traffic, despite all redirects being set up. So I feel that technical issues like this can't be doing the website any favours at all.
If anyone could help out and let me know if what I suggested is correct then that would be excellent.

My gut feeling with this was right - as none of the preferential pages were being linked to on-site, only in the xml site map and canonical tags, Google was getting pretty confused.
I made sure that products were linked to via their preferential url on-page, and the website's search visibility and organic traffic is now increasing again.

Guy-OTS, is it possible the dynamic pages have conflicting noindex tags? That could be your problem.

Hi, I am doing extensive keyword research for the SEO of a big webshop. Since this shop sells technical books and software (legal books, tax software and so on), I come across a lot of very specific keywords for separate products. Isn't it better to try and rank in the SERP's with all the separate product pages, instead of with the landing (category) pages?

Reasonable to Ask URL of Link from SEO Providing New Links before Link Activation?
My firm has hired an SEO to create links to our site. We asked the SEO to provide a list of domains that they are targeting for potential links. The SEO did not agree to this request on the grounds that the list is their unique intellectual property. Alternatively I asked the SEO to provide the URL that will be linking to our site before the link is activated. The SEO did not agree to this. However, they did say we could provide comments afterwards so they could tweak their efforts when the next 4-5 links are obtained next month. The SEO is adamant that the links will not be spam. For whatever it is worth the SEO was highly recommended. I am an end user; the owner and operator of a commercial real estate site, not an SEO or marketing professional. Is this protectiveness over process and data typical of link building providers? I want to be fair with the provider and hope I will be working with them a long time, however I want to ensure I receive high quality links. Should I be concerned? Thanks,

How would you build links to this page?
Hi i have ecommerce store and currently we are looking to build links to category pages like: http://www.theiconic.com.au/womens-clothing-dresses-party-dresses/ What are some natural ways to build links to a page like this? Our SEO agency has done guest posting and forums but these are not natural link building methods and against Google policy. Any suggestions on how to build natural links to these pages? Cheers.

Base href + relative link href for canonical link
I have a site that in the head section we specify a base href being the domain with a trailing slash and a canonical link href being the relative link to the domain. <base <="" span="">href="http://www.domain.com/" /> href="link-to-page.html" rel="canonical" /> I know that Google recommends using an absolute path as a canonical link but is specifying a base href with a relative canonical link the same thing or is it still seen as duplicate content?

Page 1 Reached, Further Page Improvements and What Next ?
Moz, I have a particularly tricky competitive keyword that i have finally climbed our website to the 10th position of page 1, i am particularly pleased about this as all of the website and content is German which i have little understanding of and i have little support on this, I am pleased with the content and layout of the page and i am monitoring all Google Analytics values very closely, as well as the SERP positions, So as far as further progression with this page and hopefully climbing further up page 1, where do you think i should focus my efforts ? Page Speed optimization?, Building links to this page ?, blogging on this topic (with links) , Mobile responsive design (More difficult), further improvements to pages and content linked from this page ? Further improvements to the website in general?,further effort on tracking visitors and user experience monitoring (Like setting up Crazyegg or something?) I have removed over 2000+ pages but Google still says i have 3000+ pages indexed
Good Afternoon, I run a office equipment website called top4office.co.uk. My predecessor decided that he would make an exact copy of the content on our existing site top4office.com and place it on the top4office.co.uk domain which included over 2k of thin pages. Since coming in i have hired a copywriter who has rewritten all the important content and I have removed over 2k pages of thin pages. I have set up 301's and blocked the thin pages using robots.txt and then used Google's removal tool to remove the pages from the index which was successfully done. But, although they were removed and can now longer be found in Google, when i use site:top4office.co.uk i still have over 3k of indexed pages (Originally i had 3700). Does anyone have any ideas why this is happening and more importantly how i can fix it? Our ranking on this site is woeful in comparison to what it was in 2011. I have a deadline and was wondering how quickly, in your opinion, do you think all these changes will impact my SERPs rankings? Look forward to your responses!

SEO on page content links help
I run a website at the bottom we have scroller box which the old SEO guy used to contain all of the crap content so we can rank for keywords not on the page and put all of the links in to spread the link juice into the other inner category pages (some of these pages are only listed on our innerpages otherwise). We are trying to remove this content and add decent content above the fold with relevant long tail keywords in (it is currently decent but could do with expanding if we are removing this large chunk of text in theSEO box and some long tail keywords will be missing if we just remove it) we can add a couple of links into this new content but will struggle to list the category pages not on the left hand navigation. If we were to list all of the pages in the left hand nav would we dilute the power going to the main pages currently or would we be in the same position we are now? For example at the minute I would say the power is mainly going to the left hand nav links and then a small amount of power to the links in the SEO content if we put these into the nav will it not dilute the power to the main pages. Google places page related places links to competitor
I noticed on a lot of Google places pages i create for my clients Google seems to put related places links at the bottom of the page which links directly to their competitors. how can i remove control or avoid these links been placed? Also any tips on improving the places page would be greatly appreciated thanks
