Before I request hundreds of links for "nofollow" I want to verify I'm doing the right thing

Happy Thanksgiving Mozers,
In my efforts to get rid of a Google penalty, I've come to the conclusion that all the travel agents who link to our site with a unique code, are technically affiliates because they get commission. Therefore we need to get all of them to switch their links to "rel=nofollow".
I'm worried this shift will cost us in search rankings, especially since none of our competitors require nofollow tags. So before I actually begin requiring the switch, I wanted to just double check that I'm not misinterpreting Google.
Our travel agents are paid commission on every sale (whether their customers click the link from their website to ours, or calls in and gives us that agent's code. So even though our travel agents aren't technically part of an "affiliate program" run through CJ or anything, they are in Google's eyes affiliates of my company. Therefore their links with their personal codes all need to be nofollow.
Am I correct on this? I can't find anywhere where Google goes into great depth explaining various types of affiliates.

Here is my take on this..
I would tag all the affiliate links with the 'nofollow' attribute no matter what the consequences might be as in the long run it would place you in the good books of Google as its a good gesture as a webmaster.

Affiliate links and parameters creating duplicate page titles
Hi, we have an affiliate system and use rel=**canonical **to canonicalise them to the right link. Still, we see those links creating duplicate page titles, in Moz crawl and in Google search console. Tweeting affiliate links...?
I work in the music business & am published music producer. I'm an authority in my niche. Yada yada. I have a website that sells products to other music producers. I recently set up an affiliate partnership with someone who is also in the music business but on the management side. She is not an authority to my customers as far as music making goes. But she does have a huge following of people who are EXACTLY who I am targeting. She has been tweeting my affiliate links. The traffic has been great, but the purchase response has not been. I've had much better responses from reviewers and other music producers who have tweeted my links. I was just wondering if anyone had any tips for the most effective ways of tweeting affiliate links? Does Google look at Domain Registrar owner information when counting links into a site?
Question: If the domain registrar owner info is the same on two websites, will Google/other search engines discredit any linking between the two sites when calculating page rank? We have two company sites. One is our main ecommerce domain which we have been linking into from information domains in the past. We recently cut ties with the company that hosted them for us and wish to host them ourselves to preserve the inbound traffic. We are worried, however, that the traffic will be discredited now that we own both domains. Thanks for looking!

Affiliate code in urls? affiliate link landing pages?
Is it considered a good or bad practice to have the affiliate code present in your affiliate link url's ? (as opposed to disguising them with something like phpbay) Does the general public not scour the hover-over url's of links they click? Also, is there any way of keeping customers on site when they click affiliate links? (via frames or something more modern) Or is that frowned upon by advertisers?

How much SEO benefit am I getting from 'affiliate' links?
Hi all, We run lots of different campaigns with affiliates and as such they have links on their websites pointing back to ours. I was keen to know how much 'link-juice' these kinds of links are passing back to our websites or how much SEO benefit we are getting from them. The links have "?=affiliate" in them. Big Affiliate Site vs. Small In House Software For Link Value
Hi, I have a client who sells consumer products and is interested in affiliate advertising. Of course, they can get set up with something like CJ.com. They are also interested in possibly using some third party software to take their affiliate effort in house and be able to offer publishers simple urls. The idea is that this might help the link profile for SEO as well. Here are my questions: Does anybody have any experience with the complication level associated with third-party software for link value path? So, relative pluses and minuses. Can anyone recommend an affiiate software that is reliable and easy to use? Any opinion on one big site to go with... CJ, GAN, someone else? Thanks!

Link juice from my affiliates to my site
I'm setting up an affiliate program through 1shoppingcart. Even though I run 3 different websites, the way their program works is that I have to have 1 domain name that my affiliates get as their affiliate link, with their unique id attached at the end. I can give them multiple links that will redirect to various places on my 3 websites, but those original links that they put on their site will all be to just 1 domain. I'm wondering if I still get link juice to my sites even though the links are obviously being redirected? Does it depend on the redirection method? I was just thinking that getting hundreds of affiliates who run related sites could be a very good seo boost if they're all linking to my site, but I feel like it's going to be wasted because of this redirection thing.
