Ranking strangeness
-
Just wondering if anyone had come across this kind of scenario which I had/have with a client.
Rebuilt/revamped site that has got problems with thin content we are looking to resolve. Rankings for the main keywords were ok on page 2 or 3 and being worked on. Two weeks ago ALL main keywords disappeared from ranking (category pages). The homepage took over and ranked ALL those keywords at #1! Bang -straight to top spot. However happy I was I find this disconcerting as there is a reasonable level of competition.
Today homepage rankings in the main go and directories come back into the rankings at some good positions on page one. We still need to fix thin and duplicated content!
I can justify the problems and swing with the category pages but the massive cross the board top position for the homepage has been pretty bizarre.
Has anyone else had the experience where the homepage suddenly 'out-performs' in a big way?

I take on all your points and would typically agree. However, for some keywords only a menu link to poor content exists but there is the relationship with the overall content/theme. What I would say is that the site was live some time before I began work so the pages were 'settled'. I've just not seen the scenario where all those directories nose dive completely off the radar and for a period the homepage (against some stiff competition) instantly dominate so strongly, previously struggling page 2-3. I've seen fluctuations but this was a bit whacky.

This reminds me of one of Rand's WBFs from early last year: http://moz.com/blog/what-should-i-put-on-the-homepage-whiteboard-friday... Although it's a bit of the opposite of what you're seeing now. It'd be harder to break down without looking at some of the keywords and specific site design elements at play, but it sounds lie the homepage has a lot more breadth than it did previously. There could be some branding at play depending on the keywords as well.

What is the best way to track rank?
I'm curious what tools and tracking mechanisms everyone uses to track rank, especially with all of the changes in the last year. I've read a ton of articles that say even in 2014, rank will continue to matter, but besides using the keyword rank tool in Moz, I was hoping to learn what everyone else uses to track rank on a keyword and page level (are those two separate things?).

New site - when will it rank?
We changed our domain 6 weeks ago as we had a penalty we couldn't shake off... My question is: How long will it take to rank for our keywords. I appreciate this is a difficult questions as there are a lot of factors that will effect our ranking. Do Google wait a period of time before allowing a new site to rank well?

Can 404 Errors Be Affecting Rankings
I have a client that we recently (3 months ago) designed, developed, and launch a new site at a "new" domain. We set up redirects from the old domain to the new domain and kept an eye on Google Webmaster Tools to make sure the redirects were working properly. Everything was going great, we maintained and improved the rankings for the first 2 months or so. In late January, I started noticing a great deal of 404 errors in Webmaster Tools for URLs from the new site. None of these URLs were actually on the current site so I asked my client if he had previously used to domain. It just so happens that he used the domain a while back and none of the URLs were ever redirected or removed from the index. I've been setting up redirects for all of the 404s appearing in Webmaster tools but we took a pretty decent hit in rankings for February. Could those errors (72 in total) been partially if not completely responsible for the hit in rankings? All other factors have been constant so that lead me to believe these errors were the culprits.

Can Affiliate Links Harm Your Rank?
Does Google interpret Affiliate links as paid links? If so, can Affiliate links harm your rank if they are not properly tagged with a no-follow? Thanks.
