Virtual Hub Page Impact

I currently have a website structure that has multiple subfolders.
One of the primary sub-folders has hundreds of pages within (e.g. www.mydomain.com/subfolder1/page)
The pages are all accessible through other subfolders, as contextually appropriate, but there is no existing hub page for the specific pages. In other words, while www.mydomain.com/subfolder1/page1....n are all valid URLs, www.mydomain.com/subfolder1/ is a 404.
My question is given that the pages within the subfolder are accessible through multiple other subfolders, how much of an issue is it that the specific subfolder these pages are within 404s.
Does this negatively impact in any way?

TL;DR - Yes and no.
There are two cases and i will be descriptive as possible.
1st case is if subfolder are linked from other pages. Like /subfolder2/page2 -> /subfolder1/ or /subfolder1/page1 -> /subfolder2/. In this case you link direct to 404 page and this can frustrate users and bots too. There is also some confirmation that nonuseful 404 page is low quality signal too: http://themoralconcept.net/pandalist.html (#10 in low quality signals). That's why you need to use crawlers and fix 404s - good for users and good for bots too.
2nd case is when users are curios. I'm one of them. Sometime. So let's say we have curious URLs:
http://www.moz-team.com/randfishkin/article1http://www.moz-team.com/randfishkin/article2
http://www.moz-team.com/randfishkin/article3
http://www.moz-team.com/cyrussheppard/article1
http://www.moz-team.com/cyrussheppard/article2
http://www.moz-team.com/cyrussheppard/article3
as you can see urls are very clean and very descriptive. And now add curious user (pick me!) that can want to see more about Rand or Cyrus. This can be page with CVs, short bio or list of all their articles. So just editing URLs to: http://www.moz-team.com/randfishkin/ or http://www.moz-team.com/cyrussheppard/ using backspace. In perfect world this will give information... but in your case 404. And this is not good for users.That's why it's much better if you can create "category" page for each subfolder even if this isn't linked from other pages. This was explained many times as "silo structure":

Duplicate page content
These two URLs are being flagged as 98% similar in the code. We're a large ecommerce site, and while it would be ideal to have unique product descriptions on each page we currently don't have the bandwith. Why will my page description not update??!!
I updated my page title and description along time ago, the title updated but not the description. I updated it in google search console, but it keeps pulling the first few lines from the page content instead, which isn't really an attention grabbing sentence?? Any ideas? Moving from Bigcommerce to Woocommerce on WP. Should we redirect size pages into one page?
We are moving from Bigcommerce to Woocommerce on WP. On Bigcommerce, due to some bizarre reasoning the previous developer had 3 separate URLS for the same product in different sizes - S, M and L. Now we plan to have one product page where the sizes can be selected and 301 redirect the 3 urls to the new one. Is this advisable? Or should we just have 3 separate pages. OR should we have one of the sizes pages as the new page and then redirect the other 2 to this one? I ask this because the site has a LOT of ranking power and we do not want to jeopardise that.

Which pages on my site should I back link to
The majority of the back links I have been creating link directly to our home page and to the store page. Is this the best approach or should I be trying to spread the links throughout our site to include product categories and subcategories etc?

We have 5 postions on page 2 in a google search, but none on page 1\. How can we fix this?
For one of our most important key phrases we have 5 listings on page 2 but none on page 1. We are an ecommerce company, the key phrase we're trying for is a Top Level Category name for us, so the 5 links we have on googles second page for the key phrase (in order) are the appropriate top level category page, the sites home page and than three sub categories of that top level category. So while that all makes sense, can't we convince google to concentrate all that link power/juice into just the top level category page? Hopefully bumping it to first page rank? The 5 ranks are 11-15

Too many links on a page?
On my blog posts, I have links to all the categories and months, dating back 5-6 years. This make the number of links on each blog page well over 100, which I understand might decrease the value of each page. Is there a problem with having more than 100 links on a page?
