Canonical URL on frontpage

I have a site where the CMS system have added a canonical URL on my frontpage, pointing to a subpage on my site. Something like on my domain root.Google is still showing MyDomain.com as the result in the search engines which is good, but can't this approach hurt my ranking? I mean it's basically telling google that my frontpage content is located far down the hierarki, instead of my domain root, which of course have the most authority.
Something seems to indicate that this could very well be the case, as we lost several placements after moving to this new CMS system a few months ago. -
Yes it can definitely hurt your rankings as it will give a signal to Google that the page is indeed somewhere else and for a homepage that is usually not the case. I would to try to get rid of the canonical URL if that indeed is the way to go.

URL not indexed but shows in results?
We are working on a site that has a whole section that is not indexed (well a few pages are). There is also a problem where there are 2 directories that are the same content and it is the incorrect directory with the indexed URLs. The problem is if I do a search in Google to find a URL - typically location + term then I get the URL (from the wrong directory) up there in the top 5. However, do a site: for that URL and it is not indexed! What could be going on here? There is nothing in robots or the source, and GWT fetch works fine.

How to keep a URL social equity during a URL structure/name change?
We are in the process of making significant URL name/structure change to one of our property and we want to keep the social equity (likes, share, +1, tweets) from the old to the new URL. Long URL

/out/ URLs in GWMTs
I am recently seeing some URLs come up as 404s in GWMTs for a client. They look like this: http://client-url/out/www.linkedin.com/company/client-linkedin-name /out/client-url/sub-directory/postname/ We thought they might have something to do with the social plugins but they are all over the place and they are sometime for internal pages on the site. Anyone run into these and know why they are happening?

301 redirects and Dynamic URLs
I just ran my first diagnostic and one of my primary immediate problems are duplicate titles and duplicate content. My guess it that because the root URL http://sitename.com (which has not yet been redirected to www...) has generated an entire tree of content which is identical to the tree rooted at http://www.sitename.com. QUESTION: Do I need to do a redirect simply for the root url (sitename.com -> www.sitename.com) or do I now need to develop specific 301 redirects for each of the sub-nodes/pages? ie sitename.com/?q=about-us -> www.sitename.com/?q=about-us sitename.com/?q=our-team -> www.sitename.com/?q=our-team etc.
