Intentional Duplicate Content - Great UX, Bad for Ranking?

I'll try to keep this as clear and high level as possible. Thank you in advance for any and all help!
We're managing a healthcare practice which specializes in neurosurgical treatments. As the practice is rather large, the doctors have several "specialties" in which they focus in, i.e. back surgery, facial surgery, brain surgery, etc.
They have a main website (examplepractice.com) which holds ALL of their content on each condition and treatment in which they deal with. So, if someone enters their main homepage they will see conditions and treatments for all the specialties categorized together.
However, linked within the main site are "mini-sites" for each specialty (same domain, same site) (examplepractice.com/brain-surgery), but with a different navigation menu to give the illusion of "separate website". These mini-sites are then tailored from a creative, content and UX perspective to THAT specific group of treatments and conditions. Now, anyone who enters this minisite will find information pertaining to only that specialty. The mini-sites are NOT set up as folders, but rather just a system of URLs that we have mapped out to each page.
We set up the pages this way to maintain an exclusive feel for the site. Instead of someone drilling into a specific condition and having the menu change, we created the copies. But, because of how this is set up, we now have duplicate content for each treatment and condition child page (one on the main site, one on the minisite).
My question (finally) is will this cause a problem in the future? Are we essentially splitting the "juice" between these two pages? Are we making it easier for our competitors to outrank us?
We know this layout makes sense from the perspective of a user, but we're unclear how to move forward from a search perspective.

My first thought would be to simply canonical the pages to the preferred version you would want a visitor to find in search results (I'm guessing the mini-site versions b/c of the UX benefit of someone searching a specific procedure/condition)..
This will tell Google that you know it is a copy, and indicate where all authority should be passed.

Duplicate Page Content Issue
Hello, I recently solved www / no www duplicate issue for my website, but now I am in trouble with duplicate content again. This time something that I cannot understand happens: In Crawl Issues Report, I received Duplicate Page Content for http://yourappliancerepairla.com (DA 19) http://yourappliancerepairla.com/index.html (DA 1) Could you please help me figure out what is happenning here? By default, index.html is being loaded, but this is the only index.html I have in the folder. And it looks like the crawler sees two different pages with different DA... What should I do to handle this issue?

My Alexa ranking dropped after a 301 redirect is that bad?
I had all of my non www pages redirect to the www versions. My alexa ranking dropped and keeps dropping after I did this. I'm guessing its because its tracking the non www version. Does anyone know if this is correct and should I worry?

Duplicate Content Vs No Content
Hello! A question that has been throw around a lot at our company has been "Is duplicate content better than no content?". We operate a range of online flash game sites, most of which pull their games from a feed, which includes the game description. We have unique content written on the home page of the website, but aside from that, the game descriptions are the only text content on the website. We have been hit by both Panda and Penguin, and are in the process of trying to recover from both. In this effort we are trying to decide whether to remove or keep the game descriptions. I figured the best way to settle the issue would be to ask here. I understand the best solution would be to replace the descriptions with unique content, however, that is a massive task when you've got thousands of games. So if you have to choose between duplicate or no content, which is better for SEO? Thanks!

Duplicate content problem from an index.php file
Hi One of my sites is flagging a duplicate content problem which is affecting the search rankings. The duplicate problem is caused by http://www.mydomain.com/index.php which has a page rank of 26 How can I sort the duplicate content problem, as the main page should just be http://www.mydomain.com which has a page rank of 42 and is the stronger page with stronger links etc Many Thanks

Solution for duplicate content not working
