Changed all external links to 'NoFollow' to fix manual action penalty. How do we get back?

I have a blog that received a Webmaster Tools message about a guidelines violation because of "unnatural outbound links" back in August. We added a plugin to make all external links 'NoFollow' links and Google removed the penalty fairly quickly.
My question, how do we start changing links to 'follow' again? Or at least being able to add 'follow' links in posts going forward? I'm confused by the penalty because the blog has literally never done anything SEO-related, they have done everything via social and email. I only started working with them recently to help with their organic presence. We don't want them to hurt themselves at all, but 'follow' links are more NATURAL than having everything as 'NoFollow' links, and it helps with their own SEO by having clean external 'follow' links. Not sure if there is a perfect answer to this question because it is Google we're dealing with here, but I'm hoping someone else has some tips that I may not have thought about.

I would probably move forward based on the following two assessments:
A) by a site's traffic figures, content quality, and backlink profile (assessing this within reason). If they receive a lot of traffic, produce great content, and seem to have an appreciable amount of good quality links, then the site in question is very likely "good" and "trustworthy"
B) by the the types of links that are being provided to the site in question. If a certain instance of a link is not promotional, unlike in the case of a sponsored review, then this criterion checks out
If both check out, then I would say it's safe to remove the "nofollow" tag for that particular link.
Now, thinking about things holistically, I would say that if the site does not link out to a degree that seems above-average or high, then I wouldn't worry about potentially "following" nearly all of your links again. You received the penalty because of the the nature of the linking, the specific links that you linked out to, and/or the volume of external linking.

How Many Links to Disavow at Once When Link Profile is Very Spammy?
We are using link detox (Link Research Tools) to evaluate our domain for bad links. We ran a Domain-wide Link Detox Risk report. The reports showed a "High Domain DETOX RISK" with the following results: -42% (292) of backlinks with a high or above average detox risk

-12% (81) of backlinks with a low or very low detox risk
-38% (264) of backlinks were reported as disavowed. This look like a pretty bad link profile. Additionally, more than 500 of the 689 backlinks are "404 Not Found", "403 Forbidden", "410 Gone", "503 Service Unavailable". Is it safe to disavow these? Could Google be penalizing us for them> I would like to disavow the bad links, however my concern is that there are so few good links that removing bad links will kill link juice and really damage our ranking and traffic. The site still ranks for terms that are not very competitive. We receive about 230 organic visits a week. Assuming we need to disavow about 292 links, would it be safer to disavow 25 per month while we are building new links so we do not radically shift the link profile all at once? Also, many of the bad links are 404 errors or page not found errors. Would it be OK to run a disavow of these all at once? Any risk to that? Would we be better just to build links and leave the bad links ups? Alternatively, would disavowing the bad links potentially help our traffic? It just seems risky because the overwhelming majority of links are bad.0 -
How will changing my website's page content affect SEO?
Our company is looking to update the content on our existing web pages and I am curious what the best way to roll out these changes are in order to maintain good SEO rankings for certain pages. The infrastructure of the site will not be modified except for maybe adding a couple new pages, but existing domains will stay the same. If the domains are staying the same does it really matter if I just updated 1 page every week or so, versus updating them all at once? Just looking for some insight into how freshening up the content on the back end pages could potentially hurt SEO rankings initially. Thanks!

Can I add external links to my sitemap?
Hi, I'm integrating with a service that adds 3rd-party images/videos (owned by them, hosted on their server) to my site. For instance, the service might have tons of pictures/videos of cars; and then when I integrate, I can show my users these pictures/videos about cars I might be selling. But I'm wondering how to build out the sitemap--I would like to include reference to these images/videos, so Google knows I'm using lots of multimedia. How's the most white-hat way to do that? Can I add external links to my sitemap pointing to these images/videos hosted on a different server, or is that frowned upon? Thanks in advance.

Getting SEO Juice back after Redirect
Hi, On my website, many product pages were redirected over time to its product category, due to the product being unavailable. I understand with a 301 redirect, the final URL would have lost about 15% of the link juice. However - if after some time (e.g. 2 months, or 1 year) I remove the redirection - is the original page going to have any SEO juice, or did it already lose all of it? Thanks,

After Server Migration - Crawling Gets slow and Dynamic Pages wherein Content changes are not getting Updated
Hello, I have just performed doing server migration 2 days back All's well with traffic moved to new servers But somehow - it seems that w.r.t previous host that on submitting a new article - it was getting indexed in minutes. Now even after submitting page for indexing - its taking bit of time in coming to Search Engines and some pages wherein content is daily updated - despite submitting for indexing - changes are not getting reflected Site name is - http://www.mycarhelpline.com Have checked in robots, meta tags, url structure - all remains well intact. No unknown errors reports through Google webmaster Could someone advise - is it normal - due to name server and ip address change and expect to correct it automatically or am i missing something Kindly advise in . Pure spam Manual Action by Google
Hello Everyone, We have a website http://www.webstarttoday.com. Recently, we have received manual action from Google says "Pages on this site appear to use aggressive spam techniques such as automatically generated gibberish, cloaking, scraping content from other websites, and/or repeated or egregious violations of Google’s Webmaster Guidelines." . Google has given an example http://smoothblog.webstarttoday.com/. The nature of the business of http://www.webstarttoday.com is to creating sub-domains (website builder). Anyone can register and create sub-domains. My questions are: What are the best practices in case if someone is creating sub-domain for webstarttoday.com? How can I revoke my website from this penalty? What should i do with other hundreds of sub-domains those are already created by third party like http://smoothblog.webstarttoday.com? . There's a website I'm working with that has a .php extension. All the pages do. What's the best practice to remove the .php extension across all pages?
Client wishes to drop the .php extension on all their pages (they've got around 2k pages). I assured them that wasn't necessary. However, in the event that I do end up doing this what's the best practices way (and easiest way) to do this? This is also a WordPress site. Thanks.

Multiple sites linking back with pornographic anchor text
I discovered a while ago that we had quite a number of links pointing back to one of our customer's websites. The anchor text of these links contain porn that is extremely bad. These links are originating from forums that seems to link between themselves and then throw my customers web address in there at the same time. Any thoughts on this? I'm seriously worried that this may negatively affect the site.
