Changed all external links to 'NoFollow' to fix manual action penalty. How do we get back?

I have a blog that received a Webmaster Tools message about a guidelines violation because of "unnatural outbound links" back in August. We added a plugin to make all external links 'NoFollow' links and Google removed the penalty fairly quickly.
My question, how do we start changing links to 'follow' again? Or at least being able to add 'follow' links in posts going forward? I'm confused by the penalty because the blog has literally never done anything SEO-related, they have done everything via social and email. I only started working with them recently to help with their organic presence. We don't want them to hurt themselves at all, but 'follow' links are more NATURAL than having everything as 'NoFollow' links, and it helps with their own SEO by having clean external 'follow' links. Not sure if there is a perfect answer to this question because it is Google we're dealing with here, but I'm hoping someone else has some tips that I may not have thought about.

I would probably move forward based on the following two assessments:
A) by a site's traffic figures, content quality, and backlink profile (assessing this within reason). If they receive a lot of traffic, produce great content, and seem to have an appreciable amount of good quality links, then the site in question is very likely "good" and "trustworthy"
B) by the the types of links that are being provided to the site in question. If a certain instance of a link is not promotional, unlike in the case of a sponsored review, then this criterion checks out
If both check out, then I would say it's safe to remove the "nofollow" tag for that particular link.
Now, thinking about things holistically, I would say that if the site does not link out to a degree that seems above-average or high, then I wouldn't worry about potentially "following" nearly all of your links again. You received the penalty because of the the nature of the linking, the specific links that you linked out to, and/or the volume of external linking.

Change Google's version of Canonical link
Hi My website has millions of URLs and some of the URLs have duplicate versions. We did not set canonical all these years. Now we wanted to implement it and fix all the technical SEO issues. I wanted to consolidate and redirect all the variations of a URL to the highest pageview version and use that as the canonical because all of these variations have the same content. While doing this, I found in Google search console that Google has already selected another variation of URL as canonical and not the highest pageview version. My questions: I have millions of URLs for which I have to do 301 and set canonical. How can I find all the canonical URLs that Google has autoselected? Search Console has a daily quota of 100 or something. Is it possible to override Google's version of Canonical? Meaning, if I set a variation as Canonical and it is different than what Google has already selected, will it change overtime in Search Console? Should I just do a 301 to highest pageview variation of the URL and not set canonicals at all? This way the canonical that Google auto selected might get redirected to the highest pageview variation of the URL. Any advice or help would be greatly appreciated.

Does content revealed by a 'show more' button get crawled by Google?
I have a div on my website with around 500 words of unique content in, automatically when the page is first visited the div has a fixed height of 100px, showing a couple of hundred words and fading out to white, with a show more button, which when clicked, increases the height to show the full content. My question is, does Google crawl the content in that div when it renders the page? Or disregard it? Its all in the source code. Or worse, do they consider this cloaking or hidden content? It is only there to make the site more useable for customers, so i don't want to get penalised for it. Cheers

After Server Migration - Crawling Gets slow and Dynamic Pages wherein Content changes are not getting Updated
Hello, I have just performed doing server migration 2 days back All's well with traffic moved to new servers But somehow - it seems that w.r.t previous host that on submitting a new article - it was getting indexed in minutes. Now even after submitting page for indexing - its taking bit of time in coming to Search Engines and some pages wherein content is daily updated - despite submitting for indexing - changes are not getting reflected Site name is - http://www.mycarhelpline.com Have checked in robots, meta tags, url structure - all remains well intact. No unknown errors reports through Google webmaster Could someone advise - is it normal - due to name server and ip address change and expect to correct it automatically or am i missing something Kindly advise in . Do links to PDF's on my site pass "link juice"?
Hi, I have recently started a project on one of my sites, working with a branch of the U.S. government, where I will be hosting and publishing some of their PDF documents for free for people to use. The great SEO side of this is that they link to my site. The thing is, they are linking directly to the PDF files themselves, not the page with the link to the PDF files. So my question is, does that give me any SEO benefit? While the PDF is hosted on my site, there are no links in it that would allow a spider to start from the PDF and crawl the rest of my site. So do I get any benefit from these great links? If not, does anybody have any suggestions on how I could get credit for them. Keep in mind that editing the PDF's are not allowed by the government. Is this link follow or nofollow? Does it pass linkjuice?
I have been seeing conflicting opinions about how Google would treat links using 'onclick'. Is it safe to 301 redirect old domain to new domain after a manual unnatural links penalty?
I have recently taken on a client that has been manually penalised for spammy link building by two previous SEOs. Having just read this excellent discussion, http://www.seomoz.org/blog/lifting-a-manual-penalty-given-by-google-personal-experience I am weighing up the odds of whether it's better to cut losses and recommend moving domains. I had thought under these circumstances it was important not to 301 the old domain to the new domain but the author (Lewis Sellers) comments on 3/4/13 that he is aware of forwards having been implemented without transferring the penalty to the new domain. http://www.seomoz.org/blog/lifting-a-manual-penalty-given-by-google-personal-experience#jtc216689 Is it safe to 301? One Way Links vs Two Way Links
Hi, Was speaking to a client today and got asked how damaging two way links are. i.e. domaina.com links to domainb.com and domainb.com links back to domaina.com. I need a nice simple layman's explanation of if/how damaging they are compared to one way links. And please don't answer with you lose link juice as I have a job explaining link juice.... I am explaining things to a non techie! Thank you!!

There's a website I'm working with that has a .php extension. All the pages do. What's the best practice to remove the .php extension across all pages?
Client wishes to drop the .php extension on all their pages (they've got around 2k pages). I assured them that wasn't necessary. However, in the event that I do end up doing this what's the best practices way (and easiest way) to do this? This is also a WordPress site. Thanks.
