I'll give a shot at this...
Let's say you own "site.com", and on that site you have "site.com, www.site.com, and blogs.site.com"
The "Root Domain" metric, if you typed in "www.site.com" into OSE would include all 3, as it matches anything with the "Root Domain" in it.
The "Sub Domain" metric, if you typed in "www.site.com" into OSE would ONLY include links to the "www.site.com" sub domain. Yes "www." is actually a Subdomain of site.com, it just happens to be the subdomain everyone uses for general web traffic.
Each metric is useful for different things, but generally I look at the www.site.com subdomain metric. In my opinion, most authority metrics are sub-domain specific (which is why a blog on wordpress.com or blogspot.com isn't immediately ranking for everything - the root domain doesn't matter, the subdomain does).

Alternatives to Domain Authority
Is there another metric (or metrics) that is similar to the Moz Domain Authority that doesn't fluctuate as much? I've been reporting it on a monthly basis for about a year, but lately it seems like it's been going up and down every few weeks.

Google and Open Site Explorer not showing as many links
I've noticed this past week that when you search for the links pointing to a given site, by using the "link:" operator, that Google not showing as many links as they use to. I noticed this also with Open Site Explorer, it is not showing the detail link information as much as it did before. Is Google trying to mask what we can view now on competitors backlinks? If so, how can we see the backlink building that our competitors are doing?

How do I get our full domain link profile?
With Open Site Explorer I have exported our domain link profile but I only get 65 domains returned when our marketing software reports that we have 315 . . . I know that some domains point to www.bluelink.ca which redirects to www.bluelinkerp.com. Is Open Site Explorer missing these links?

How do we change our domain settings for a changed domain?
We have changed the primary domain for an existing campaign we are tracking with SEOMOZ. How do we update the NEW domain name for our campaign so that we can maintain the existing set of data? We just want to change the URL that SEOMOZ is crawling. We have already updated the Google Analytics settings, so they should be consistent with SEOMOZ once we get the URL updated with you.

Tons of Crappy links in new OSE (Open Site Explorer)
I am starting to miss the old OSE. I've found that for a lot of the pages on our site, the new OSE is showing WAY more links and most of them are garbage nonsense links from China, Russia, and the rest of the internet Wild West. For instance, in the old OSE, this page used to show 9 linking domains: http://www.uncommongoods.com/gifts/by-recipient/gifts-for-him It now shows 454 links. Some of the new links (about 5 of them) are legitimate. The other 400+ are garbage. Some are porn sites, most of them don't even open a web page, they just initiate some shady download. I've seen this for other sites as well (like Urban Outfitters) This is making it much harder for me to do backlink analysis on bc I have no clue how many "Normal" links they have. Is anyone else having this problem ? Any way to filter all this crap out ? See attached screenshot of the list of links I'm getting from OSE. NHXnn

Incorrect domain authority result on SEO tool bar and OSE
The SEO tool bar is returning what I believe to be an incorrect domain authority of 71 and showing 24,356,141 lins from 153,051 domains. The OSE is also returning 71 as domain authority. Anyone know what could be doing this? Thanks. Jason
