Removal of "bad" incoming links

I have had my site registered for a long time (since January 1995) and in that time we have built a good number of incoming links. We have a vendor database that we expose as a service to our visitors, which numbers around 5,500. These sites vary dramatically from low-end, Mom-and-Pop type web sites (some ugly in the extreme :)) to nationwide, established vendors.
Back in the day, we had the basic tactic to request a link to our site if the vendor wanted to be listed in our vendor database. We stopped that practice years ago but still have many sites linking to us.
The quality of some of these sites is very poor. I want to come up with a strategy for dealing with these. To that end, some questions:
- How "costly", from an SEO perspective, is a poor quality site that links to our site?
- What metric(s) should be used to assess the quality of sites linking to us?
- If possible, for the aforementioned metric is there a "bar" we might try to hit? For example, would it be useful to request removal of links where <metric>is less than x? What is x?</metric>
- Given that we have thousands to assess, is there any report I can create to identify these sites?
- Is it generally preferred to have vendors link simply to our home page or is it more effectice to have them link to particular pages on our site (each vendor can generally be associated with a "topic" on our site).
In short, I am willing to go through this process if there is real value in it.

I would not try to remove the bottom level as any sites with lots of links should have
some bad ones. I would be more concerned with unnatural linking patterns, if
you have 90% of your links coming from blog comments, then I think you may have
a problem, but from the sounds of it I would not worry at all. Unless they are
porn sites or the like, even then you would have to have a high level to raise
a flag. I think you may end up doing yourself more damage than good.

My site is linked from over 900 "The Globe"-domains - disavow or not?

My plan was of course to disavow them all, but Google is explicit on telling me to be careful. «Only disavow if you are certain that the links are damaging to your rankings». Root Domain Link for Affiliate's Link
It seems my affiliate link: http://www.hrmsplugins.com?partners=21 is not being considered as a "root domain" backlink when this link is used on their website. Is there a reason for this?

Domain name holding pages link back, good or bad?
We are a web design and hosting company http://www.spiralsites.com But when we register domains for clients, or they take email only or a name is parked we have it using a holding page which can be seen as follows: http://www.jcevents.co.uk/ is this a good thing? Bad thing? Could it would it should it benefit our rankings? Should we do more to make it look less like our main site and actually try to use it better to help rank our other services pages?

Remove links or change anchor text?
I am currently in the process of cleaning up the link profile for a website that has been hit by Penguin thanks to loads of links from free directories with exact match keyword anchor texts (about 200 root domains from total of 300 root domains). I was wondering whether it's best to remove these un-natrual keyword anchor text links altogether, or change the anchor texts to brand (domain name, domainname.com, www.domainname.com, http://www.domainname.com)? I am currently trying to remove these links but was thinking it would be quicker to get to a healthier link profile (in terms of brand/commercial anchor text split) by altering the anchor texts and not removing them. Some of these directories are the worst of the worst on the other hand. Also note that I'm only really getting about a 30% response rate from the owners of these directories. Any thoughts? I'm doing some SEO for small niche service sites...and aside from niche directories and some light article marketing and local search directories (yelp, etc) there really isn't a budget for content generation. I really only have a budget for profile/submission links. What are some sites where you can quite easily fill out a personal profile with an anchor text variable link that may not be THAT juicy but will stick (i.e. not a spam/fake profile type of link, but something like Linkedin). I'll start with giving away 1 www.istockphoto.com Any others that aren't obvious?

Do incoming affiliate links help with SEO?
Quick question: If my affiliates promote an ebook via an e-junkie affiliate link that points to a sales page on my domain, will I get any SEO benefit from the links? Will Google see that the e-Junkie affiliate link 'hops' through to my domain name? i.e. Affiliate's website --> eJunkie link --> ebook landing page on my domain Thanks for your advice! Ian

"Diverse" Links from same IP address worth the work?
Hi folks, This is my first posting, so please be nice with me 🙂 I have completed an all-new website (www.buy-hosting.net) , however the domain is bought and already exists since 2 years, but has no inbound links though. Now I start building links. I have some clients of my web design business, I could bring in links to my new site on their sites from different domains, some established and years old. However, they all are hosted at the same IP address. Is it a good idea for link diversity to post links on their site to my new one? I remember a thing, that only 1 link will be counted, originating from the same IP address. Is this worth the work of asking clients, posting links, etc.? Or is it even dangerous to my new site? Also, any other ideas about how to start link building are welcome. Is there a comprahensive list, something like a "startes guide with practical ideas" to link building? Thank you and kind regards
