Too many On-Page Links warning + Javascript Menu

We do have javascript menus on each page. These are used by a visitor to contact a specific office in a specif city. Could this be where all these links are being counted? I don't see them elsewhere?
What about links that are in the footer? They actually link to the same pages as the menus, but are just straight links.

Oooh, that's a big footer, with a lot of similar content on each page for each city. Those are being counted, and I'd work on reducing those. When I look at your page, it looks like it's being written for the search engines and not the user. On the city-level page, there's a bunch of content that's below the fold and the video. If I didn't look at my scroll bar, I wouldn't have known that was there.

Hi Keri,
Those footer city links aren't actually injected via Javascript, they are written so search engines can see (and therefore count) them.
I suggest start there if you want to cut down on links as that seems to be the area with most links.

Page Layout Updates and Mobile Pages with Ads
I have been trying to do some research on the Page Layout Algorithm and Top Heavy Ads and much of what I read does not mention about mobile pages as apposed to desktop. I am curious if the Page Layout updates can be effected by mobile pages as well and if there is any good articles on this subject. Description tag not showing in the SERPs because page is blocked by Robots, but the page isn't blocked. Any help?
While checking some SERP results for a few pages of a site this morning I noticed that some pages were returning this message instead of a description tag, A description for this result is not avaliable because of this site's robot.s.txt The odd thing is the page isn't blocked in the Robots.txt. The page is using Yoast SEO Plugin to populate meta data though. Anyone else had this happen and have a fix?

Ecommerce- Keyword use in Product links on Category page
I'm wondering how Keyword use in Product links on Category pages can affect a pages rank? I have 1 site where this seems to be an issue but not on all categories. For this site, a site: keyword search ranks the category page as no.1 in the SERPS but a non-site: search shows 1 of the many products within the category as the highest ranking page (currently 20 in google) on this site. This product is probably the least likely to generate a conversion due to it's cost so this is less than ideal. The plural search of the keyword shows the category page and it ranks higher than the keyword itself (currently 9 in google) Category name and URL = keyword. The category is paginated with 12 products per page. Product URL and anchor text is brand-model-type (where type = keyword) I'd like to keep the product URLs and anchors as they are if I can as they are well searched terms themselves but I want to optimize a category page to rank for the keyword itself. Have any of you overcome a similar issue? Would adding more text to the category page dilute the issue?

Slow page load times from asynchronous javascript
Our analytics are showing that our homepage takes, on average, ~14 seconds to load. All of the content on the page loads fairly quickly, while it takes a few seconds to load the social media stuff (which is mostly asynchronous javascript that is running in the background). The question is this: Does Her-Magesty-Google take into account the amount of time it takes to load everything, including the social media stuff from asynchronous javascript? Or does Google see that the content loads fairly quickly and doesn't ding me for the js that is running in the background?

Are footer links at the end of each page still considered to be a valid tactic?
This is pretty much an opinion question, I was under the impression that footer links had been devalued almost to the point of uselessness, and if they weren't going to be of any real use to the users of the site why bother. I was speaking to a web developer though whose opinion I do largely trust who remains very pro footer links, and I was wondering what everyone else thought. Am I being too dismissive, or are footer links on the way out?
