Google Penalty

Hey there, I am working with a site who recently received an email from Google that they have been penalized. Since I have only been working with this site for a couple of weeks I know it's from past SEO work. I tried to pull back links for them and they have 1.5 million of them and every one I look at is a good quality site.
I did notice one thing that stood out and I need your opinion. They have a blog in which they run about 3 ad banners and about 4 other links site wide creating several thousand links with the same anchor text and seems to be a bit spammy on the page. However, the blog is owned by them... and the amount of same anchor text links is a very small percentage of their 1.5 million links.
Can you offer a different way for me to attempt to find these bad links? Could their blog by itself cause the issue? Please share your thoughts with me about this.

Thanks Ben, but we were using both majestic seo and open site explorer to get a look at as many as we could. With 1.5 million back links it is almost impossible to see them all anyway. I appreciate your response.

Whose data set are you using to identify all the links? remember that Open Site Explorer for example is only reporting on a fraction of what exists out there on the internet. There may be lots of bad links, with heavy anchor text that aren't picked up in Open Site Explorer because they aren't deemed important enough sites to be crawled.
Majestic SEO and/or Linkdex will give you a much bigger index size and might catch some additional sites (if you haven't already gone down that route).

Site wide Anchor Text Links do look like paid links so that could be an issue.

I've noticed our competition has a much higher number of "root domains" linking to their page than we do. Is this simply a result of more websites linking to them? Google Disavow File Update
Is there any specific format to update the Disavow file? Also if I submitted the file a months ago, and need to update it now... should I leave the old 'excluded domains' or should I remove them? Why Would Google Webmaster Tools State More Links Than Details Show?
I am trying to clean up links. I've gone into webmaster tools and it reports that I have 216 links from a particular domain. When I click thru to get details it reports all the links point to 1 page, then when I click on that page it only reports 1 inbound link. The links are coming from a directory site which appears to have been penalized. OSE doesn't report any links from this domain. Should I be overly alarmed? How can I determine what is correct, and whether I should take action (the site wants to charge me to remove each url). Thanks in advance. Alan

Total Links vs Google Webmaster Site Links
I am interested why the numbers between SEOmoz and Google are so different. In SEOmoz we only show 17,000ish links from 190ish domains. In Google, we show 200,000+ links from 370 domains. Why is there such a dramatic difference?

Google sending warnings about Artificial or Unnatural links in Google Webmaster Central
Has anyone seen warnings about Artificial or Unnatural links notice show up in their Google Webmaster central yet? I just looked at each of our clients and had not but after reading the Search Engine Land article at http://searchengineland.com/google-warning-more-about-bad-link-networks-117079 I was wondering what your thoughts were regarding this topic? We are not purchasing links for our clients sites but definitely going out their and building links. Article concerned me that I may run into issues for my link building clients. Thoughts?

Which parameter does google value more: number of incoming links or on-page optimizations (meta data and keywords)?
I am just starting with the SEO and I have a client in the travel industry whose website is not ranked well on the search engines. After doing the seo audit we see that the website's on-page optimization (meta titles, meta description, meta keywords and h1, h2, etc tags) is bad. At the same time there are very few incoming links into the website. These are the key 2 issues we found. In order to proceed most effectively, what do you think would be more effective to focus on first? Doing the on-site optimization or focusing more on the link building? Google not providing all competitor site's external incoming links?
I heard Google is not providing all of a competitor's site's external links, speculated as protecting their privacy. But that Yaho still provides the complete list of their recognized links. (I assume they mean when using the term 'link:url') Has anyone else heard this claim? Is there a way around this check?What sources do you use at SEOMoz for your Pro reports? thanks, geo
