There are many variables with comparing your old site to the new one. Ideally you simply leave the old site up and can compare it both visually and by crawling it with the new one, assuming this was a simple change of hosts.
Regarding checking links, there are many services and none of them are comprehensive. They all work by various methods of crawling the web which is tens of millions of websites with trillions of pages. If you want the most comprehensive report you can combine the following tools:
Google, Bing, OSE, Raven, Majestic and AHREFs. Each of these tools will miss some links captured by the other tools. It's the nature of trying to collect data on such a large data source that is in a constant state of change.

I think I may see something that may affected this. When I do back link check there are NONE. I just purchased and moved this site to my hosting about 2 weeks ago.
I am thinking the backlink pages that had been put there by the former owner were not moved over properly by my web guy.
I am waiting for our webmaster to start working (he is in Vietnam) tio make sure the site was copied over exactly.
can you recommend
a. a software or method to determine if a site has been copied exactly as it was at the former hosting
b. the most reliable back link check service

There are many possibilities. The best best would be having a SEO consultant experienced with diagnosing penalties take a look at your site. If you wish to try and resolve the issue here are the first steps:

Are there any other keywords affected?

Have their been any changes made to the page which was the target URL for that keyword? Have their been any other changes made on your site related to that keyword? For example, adding a new article or page using that keyword?

What changes have been made on your site in the past 60 days? Include any coding changes, hosting changes, Google Analytics or WMT changes, etc.

Have you, or anyone on your behalf (employee, SEO consultant, web developer, etc) violated any of Google's Guidelines? Built manipulative links, hide keywords using CSS tricks, etc.

Don't be too quick to think the worst.
Recently one of my clients changed their geo settings they ranked but not in the UK.
Send me the URL and the target keyword and I will take a quick look.

Perhaps your link building company got a lot of spammy links with that exact anchor test and now Google is responding in kind. Find these links and try to get rid of them or work on getting quality links to counteract the spammy links.

Just yesterday.
It was #1 for a long time prior now it s not in the first 6 pages. It is still indexed via site:URL but it not where it has been for a many months even years

Google makes around 50 changes to their algorithm each month. Any one of the changes could have negatively impacted your site. Most commonly, one of the bigger changes such as Panda or Penguin is involved, but that is not always the case.
The site search mentioned by Crimson will indicate whether or not you have been removed from Google's index, but that is rarely the case.
Diagnosing penalties can be quite complex. If you can take a look at your Google Analytics and determine the exact date your traffic dropped on the given keyword, that information could be helpful.

You can do a 'site:yoururl' search in Google to see if your pages are still indexed. If you feel you may have received a penalty then a full site audit wil be necessary.

Magento 1.9 SEO. I have product pages with identical On Page SEO score in the 90's. Some pull up Google page 1 some won't pull up at all. I am searching for the exact title on that page.
I have a website built on Magento 1.9. There are approximately 290,000 part numbers on the site. I am sampling Google SERP results. About 20% of the keywords show up on page 1 position 5 thru 10. 80% don't show up at all. When I do a MOZ page score I get high 80's to 90's. A page score of 89 on one part # may show up on page one, An identical page score on a different part # can't be found on Google. I am searching for the exact part # in the page title. Any thoughts on what may be going on? This seems to me like a Magento SEO issue.

Website can't break into Google Top100 for main keywords, considering 301 Redirect to a new domain
A little background on our case. Our website, ex: http://ourwebsite.com was officially live in December 2015 but it wasn't On-Site optimized and we haven't done any Off-site SEO to it. In April we decided to do a small redesign and we did it an online development server. Unfortunately, the developers didn't disallow crawlers and the website got indexed while we were developing it on the development server. The development version that got indexed in Google was http://dev.web.com/ourwebsite We learned that it got indexed when we migrated the new redesigned website to the initial domain. When we did the migration we decided to add www and now it looks like: http://www.ourwebsite.com Meanwhile, we deleted the development version from the development server and submitted "Remove outdated content" from the development server's Search Console. This was back in early May. It took about 15-20 days for the development version to get de-indexed and around 30 days for the original website (http://www.ourwebsite.com) to get indexed. Since then we have started our SEO campaign with Press Releases, Outreach to bloggers for Guest and Sponsored Posts etc. The website currently has 55 Backlinks from 44 Referring domains (ahrefs: UR25, DR37) moz DA:6 PA:1 with various anchor text. We are tracking our main keywords and our brand keyword in the SERPs and for our brand keyword we are position #10 in Google, but for the rest of the main (money) keywords we are not in the Top 100 results in Google. It is very frustrating to see no movement in the rankings for the past couple of months and our bosses are demanding rankings and traffic. We are currently exploring the option of using another similar domain of ours and doing a complete 301 Redirect from the original http://www.ourwebsite.com to http://www.ournewebsite.com Does this sound like a good option to you? If we do the 301 Redirect, will the link-juice be passed from the backlinks that we already have from the referring domains to the new domain? Or because the site seems "stuck," would it not pass any power to the new domain? Also, please share any other suggestions that we might use to at least break into the Top 100 results in Google? Google webmaster reports non-existent links between syndicated sites
We have run into an issue with linking that we are completely puzzled by. We syndicate our content to various clients, taking care to ensure that we have followed all the best practices that Google recommends for syndicating content. But recently, we noticed Google Webmaster report links from ClientA to ClientB, and we cannot figure out why it thinks that way. We have never created, and we have never found the links that Google Webmaster claims are there. It is important for us to keep our clients isolated. Has anyone seen such behavior? Any ideas/pointers/hunches would be very much appreciated. Happy to provide more information. We even asked on the Google Webmaster Forum (https://productforums.google.com/forum/#!topic/webmasters/QkGF7-HZHTY;context-place=forum/webmasters), but thought this might be a better place to get expert advice. Keywords Ranking Varies When Search changes Location/City (Not Google Places)
We have a client that are ranking well on most Australian cities for competitive keywords except Google Sydney. If you toggled the cities on the search field when you search for a keyword, their places are almost exactly the same except for Sydney on which they can't be found at all in the Top 100 results. The keywords are not city specific, they are general commonly searched keywords about health. This is not a Google Places issue. The search result shows the right landing pages of the site for their respective keywords. Any ideas or experience on this kind of situation. Much appreciated Louie

2 page titles, 1 url in Google SERPS: WTF!?!?

The only 'weird' thing i could find was a nobreakspace in the page title code: Woonhuisverzekering? Vergelijk alle soorten woonverzekeringen - Independer.nl I'm i missing something completely obvious here? Is this a commonly used technique. Is the page title getting chopped up because of ? How can we get a site reconsidered for Google indexing?
We recently completed a re-design for a site and are having trouble getting it indexed. This site may have been penalized previously. They were having issues getting it ranked and the design was horrible. Any advise on how to get the new site reconsidered to get the rank where it should be? 2 Year Old Keyword Focused Site Will Not Rank for Keyword
Hi All, I need your help. This site is confounding me. The site is turnstilefactory.com It's a few years old. Strong domain name and seo focused on the term 'turnstile'. In bound links are not abundant, but certainly not absent either. Considering the subject matter, content and competition in the space, I would expect this site by now to at least be in the top 10 pages for the search 'turnstile', but it's not. I've tried everything I can think of with this, but it just won't rank for anything other than it's domain name. Can anyone please take a look and let me know if they see something I'm missing? It would be appreciated. Thanks.
