When Google's WMT shows thousands of links from a single domain... Should they be removed?

Hi,
Looking at Google's WMT "links to your site" it shows few sites that have thousands of links pointing to mine.
There are actually only 1-2 links pointing to me from a site that Google shows 2000.
I assume that it is simply because they don't have canonical tags.Should I ask for the 2 links to be removed?

Not necessarily, one for example is an aggregation site that brings articles (or headers) from other sites and it shows as if he has 2000 links pointing to me. Some are directories (not that good ones) that also show 100-200 links pointing to me.
These are not links that I mind removing... but I wondered if they currently do extra damage showing that many links. Does google think these are types of site wide links?

Google just launched the disavow tool, and unless you've received one of those dreaded Google warnings, I'd be very wary of using it. Lots of sites have duplicate content issues or site-wide links, so it's not all that uncommon for a site to have 2,000 links to another site.
Personally, I wouldn't worry about it.

Thanks but you miss understood me.
The link is good and valid.
However, WMT shows as if it has 2000 links to my site and not only 1.
I assume that the site that links to me is poorly built and has no canonical tags etc.It also happens when the site that links to me has the link in a certain page and the page number keeps changing then google shows the their url with parameters such as p=23 and also p=24...
Should I disavow that domain?

You can ask the webmaster of that site to correct the links so they go to valid pages on your site. Otherwise, I wouldn't bother with them. Just make sure you have a nice 404 page on your site so people who follow the links can find their way to your content without too much difficulty.

Is it a problem that Google's index shows paginated page urls, even with canonical tags in place?
Since Google shows more pages indexed than makes sense, I used Google's API and some other means to get everything Google has in its index for a site I'm working on. The results bring up a couple of oddities. It shows a lot of urls to the same page, but with different tracking code.The url with tracking code always follows a question mark and could look like: http://www.MozExampleURL.com?tracking-example http://www.MozExampleURL.com?another-tracking-examle http://www.MozExampleURL.com?tracking-example-3 etc So, the only thing that distinguishes one url from the next is a tracking url. On these pages, canonical tags are in place as: <link rel="canonical<a class="attribute-value">l</a>" href="http://www.MozExampleURL.com" /> So, why does the index have urls that are only different in terms of tracking urls? I would think it would ignore everything, starting with the question mark. The index also shows paginated pages. I would think it should show the one canonical url and leave it at that. OSE link report showing links to 404 pages on my site
I did a link analysis on this site mormonwiki.com. And many of the pages shown to be linked to were pages like these http://www.mormonwiki.com/wiki/index.php?title=Planning_a_trip_to_Rome_By_using_Movie_theatre_-_Your_five_Fun_Shows2052752 There happens to be thousands of them and these pages actually no longer exist but the links to them obviously still do. I am planning to proceed by disavowing these links to the pages that don't exist. Does anyone see any reason to not do this, or that doing this would be unnecessary? Another issue is that Google is not really crawling this site, in WMT they are reporting to have not crawled a single URL on the site. Does anyone think the above issue would have something to do with this? And/or would you have any insight on how to remedy it?

When I type link:mydomainname.com in Google I don't see any result, why?

First attempt at manual penalty removal fails - all example links provided by Google not in Majestic, GWT, Ahrefs, LinkDetox, or OSE.
Hello all, I am trying to recover a site from a manual penalty. I already submitted once. Here's what we did. We took the link profile from webmaster tools, majestic seo, ahrefs, link detox, and ose. We manually looked at every link to exclude good links. Then used a tool to run the removal campaign. Submitted a disavow file and reconsideration request. Google came back with a denial. When I looked at the three example links that Google provided, they were definitely spammy (forum profile and comment spam). But none of them were in any of the original csv downloads from GWT, Ahrefs, Majestic, OSE, or LinkDetox. What can I do? Thanks in advance for any help.

Google fluctuates its result on Chrome's private browsing
I have seen an interesting Google behaviour this morning. As usual, I would open Chrome's private browsing to see how a keyword is ranking. This was what I see... Typed in "sell my car", I see Auto Trader page on 3rd. (Ref:Sell My Car 1st result img) Googled something else, then re-Googled "sell my car" and saw that our page went to 2nd! I repeated the same process and saw that we went from 3rd to 2nd again. Has Google results gone mental? PaGXJ.png

What's going on with my organic traffic from Google?
