Does Unnatural Links penalization cause de-indexation?

Hi All,
One of my sites was under Unnatural Links Manual Penalization.
Its been over two months since it was revoked and we see no changes at all.
In fact, we still have couple of pages (important landing pages) that are still de-indexed (I checked it by searching in quotes a whole sentence within the page and got no results).
Does it mean that even though the site's penalization was revoked it is not completely over yet and I just need to be patient or is there something else hovering over the website?

I would rather not share my URL at the moment.
We do not have duplicated content at all. All is original.What do you mean by orphan pages?
We are an e-commerce website and some products that became obsolete are no longer linked to (orphans). Is that a problem?
Also, these orphans have nothing to do with the specific problematic page...

Unnatural Links Manual Penalization causes a heavy traffic drop (you're pushed for keywords you were ranking on page 1 to page 10, for example) but I never heard causing page de-indexation.
Maybe you have some other issues like a lot of duplicate content, orphan pages, etc.
Which is your website's URL?

There might be more. Is there any chance you can share the website here? Perhaps with spaces in the domain name so the search engines won't pick up on it? It would help us to have a look at what might be happening over there.

Google index
Hello, I removed my site from google index From GWT Temporarily remove URLs that you own from search results, Status Removed. site not ranking well in google from last 2 month, Now i have question that what will happen if i reinclude site url after 1 or 2 weeks. Is there any chance to rank well when google re index the site?

Google and PDF indexing
It was recently brought to my attention that one of the PDFs on our site wasn't showing up when looking for a particular phrase within the document. The user was trying to search only within our site. Once I removed the site restriction - I noticed that there was another site using the exact same PDF. It appears Google is indexing that PDF but not ours. The name, title, and content are the same. Is there any way to get around this? I find it interesting as we use GSA and within GSA it shows up for the phrase. I have to imagine Google is saying that it already has the PDF and therefore is ignoring our PDF. Any tricks to get around this? BTW - both sites rightfully should have the PDF. One is a client site and they are allowed to host the PDFs created for them. However, I'd like Mathematica to also be listed. URL Value: Menu Links vs Body Content Links
Hi All, I'm a little confused. I have read a number of articles from authority sites that give mixed signals over the importance of menu links vs body content links. It is suggested that whilst all menu links spread link juice equally, Google does not see them as favourably. Inserting a link within the body will add more link juice value to the desired page. Any thoughts would be appreciated. Thanks Mark

I know that it takes time and I have already submitted a URL removal request 3-4 months ago.
But I would really appreciate some kind advice on this topic. Thank you in advance to everyone who contributes! 1) De-indexing archives Google had indexed all my:
/tag/
/authorname/
archives. I have set them as no-index a few months ago but they still appear in search engine.
Is there anything I can do to speed up this de-indexing? 2) De-index /plugins/ folder in wordpress site They have also indexed all my /plugins/ folder. So I have added a disallow /plugin/ in my robots.txt 3-4 months ago, but /plugins/ still appear in search engine. What can I do to get the /plugins/ folder de-indexed?
Is my disallow /plugins/ in robots.txt making it worse because google has already indexed it and not it can't access the folder? How do you solve this? 3) De-index a subdomain I had created a subdomain containing adult content, and have it completely deleted it from my cpanel 3months ago, but it still appears in search engines. I currently have a client that has multiple domains for multiple brands that share the same IP Address. Will link juice be passed along to the different sites when they link to one another or will it simply be considered internal linking?
I have 7 brands that are owned by the same company, each with their own domain. The brands work together to form products that are then sold to the consumer although there is not a e-commerce aspect to any of the sites. I am looking to create a modified link wheel between the sites, but didn't know if my efforts would pay off due to the same IP Address for all the sites. Any insight on this would be greatly appreciated.

Problem of indexing
Hello, sorry, I'm French and my English is not necessarily correct. I have a problem indexing in Google. Only the home page is referenced: http://bit.ly/yKP4nD. Footer sitewide links
Here's a question - does having a "website designed by" reference in the footer of every page of one of your clients help or hurt? I have a major university .edu that I designed a site for one of their departments and it is just about to launch and they've allowed me to put a reference in the footer. I've had pretty good luck with this on my other clients' sites, but didn't know if this practice is seen as spammy. Thanks
