Site wide links removal

A website of mine has about 4,000 backlinks of which 2,500 of them are coming from one website to the homepage and about 6 internal pages. These have been built up over about 5 years, mainly via article posts.
The site was recently hit via penguin 2.0 but has only had natural links built so i'm wondering if the sitewide links are in fact the issue?
The website linking to mine is an authority source within its niche but the concern is the amount of backlinks coming from this one site and if it may now be seen as having a negative impact. When ive reviewed the links from this one site via a backlink removal tool about 80% seem fine and suggestions are to remove about 20% of the backlinks.
Would you keep all the sitewide backlinks or remove them?
Have you come across a similar situation and how did it affect ranking/traffic? -
Authority links are only one part of the equation. Regardless of source, Penguin looks quite heavily at anchor text. If the majority of anchor text pointing to your site is exact-match non-branded stuff, then it's entirely possible that Google could look on this as an attempt to manipulate rankings artificially. Without seeing more, I can only tell you that it's happened before and may be possible, especially if many of your links are from the same site.

Google webmaster reports non-existent links between syndicated sites
We have run into an issue with linking that we are completely puzzled by. We syndicate our content to various clients, taking care to ensure that we have followed all the best practices that Google recommends for syndicating content. But recently, we noticed Google Webmaster report links from ClientA to ClientB, and we cannot figure out why it thinks that way. We have never created, and we have never found the links that Google Webmaster claims are there. It is important for us to keep our clients isolated. Has anyone seen such behavior? Any ideas/pointers/hunches would be very much appreciated. Happy to provide more information. We even asked on the Google Webmaster Forum (https://productforums.google.com/forum/#!topic/webmasters/QkGF7-HZHTY;context-place=forum/webmasters), but thought this might be a better place to get expert advice. What Links to Disavow?
I am looking through my website's link profile that I pulled directly from Google Webmaster Tools. What is the best way to determine the links to disavow? Maybe the Webmaster Tools list is not the best list for this process but I really need to clean up the links that are hurting the site's SEO. Does anyone have any insight?

Moving to a new site while keeping old site live
For reasons I won't get into here, I need to move most of my site to a new domain (DOMAIN B) while keeping every single current detail on the old domain (DOMAIN A) as it is. Meaning, there will be 2 live websites that have mostly the same content, but I want the content to appear to search engines as though it now belongs to DOMAIN B. Weird situation. I know. I've run around in circles trying to figure out the best course of action. What do you think is the best way of going about this? Do I simply point DOMAIN A's canonical tags to the copied content on DOMAIN B and call it good? Should I ask sites that link to DOMAIN A to change their links to DOMAIN B, or start fresh and cut my losses? Should I still file a change of address with GWT, even though I'm not going to 301 redirect anything?

Do image "lightbox" photo gallery links on a page count as links and dilute PageRank?
Hi everyone, On my site I have about 1,000 hotel listing pages, each which uses a lightbox photo gallery that displays 10-50 photos when you click on it. In the code, these photos are each surrounded with an "a href", as they rotate when you click on them. Going through my Moz analytics I see that these photos are being counted by Moz as internal links (they point to an image on the site), and Moz suggests that I reduce the number of links on these pages. I also just watched Matt Cutt's new video where he says to disregard the old "100 links max on a page" rule, yet also states that each link does divide your PageRank. Do you think that this applies to links in an image gallery? We could just switch to another viewer that doesn't use "a href" if we think this is really an issue. Is it worth the bother? Thanks.

E-commerce site structure & link juice: Bouncing off an idea
Hi guys, Question from a new-comer in SEO. Summary of the situation: potential customers are searching for a generic product category (buy mountainbike) more often than a brand in that category (Specialized MTB). And the latter is searched more often than a specific product ('some specific product from Specialized brand'). Both the brand pages and product pages are not ranking good Then would it be a good idea to have the category pages only link to the brand pages? They may show the products, but the links wouldn't pass link juice. I'm not even sure if that is technically possible, but I wanted to figure out the merit first. I'm hoping this would support the brand pages to rank better as they take in more volume. Please do feel free to teach me!

Links on My website
I am looking to create some more trust on my website by subscribing to BBB. I have heard that my site is penalized and loses "link juice" if I place the BBB logo link in my page footer on every page of my website. Does anyone know how much I am penalized? Should I only put it on my conversion pages and maybe my main 10 sub pages? My main goal is to assist in getting conversions but I don't want to do it at the expense of getting a penalty. Optimal site structure for travel site
Hi there, I am seo-managing a travel website where we are going to make a new site structure next year. We have about 4000 pages on the site at the moment. The structure is only 2-levels at the moment: Level 1: Homepage Level 2: All other pages (4000 individual pages - (all with different urls)) We are adding another 2-3 levels, but we have a challenge: We have potentially 2 roads to the same product (e.g. "phuket diving product") domain.com/thailand/activities/diving/phuket-diving-product.asp domain.com/activities/diving/thailand/phuket-diving-product.asp I would very much appreciate your view on the problem: How do I solve this dilemma/challenge from a SEO standpoint? I want to avoid DC if possible, I also only want one landing page - for many reasons. And usability is of course also very important. Best regards, Chris
