RD and PA high but still not ranking

We picked up a client who before ourselves was just using link building as their SEO strategy.
They came to us for on page SEO and overall guidance. We have done some targeted link building and did some work with their link building company to remove some links, however after doing some further diggings Im wondering if we still have some bad links?
My reasoning for this is:-

all the SEO work we have done on the pages are getting A reports in Moz (which is our back up check)

the RD and PA for many of the pages we have focused on are higher RDs and PA's than the pages that rank on the first page
Any suggestions?

We came on board to do the on page SEO (as they hadn't done any) they had just been link building.
We suggested they stop the link building as it was all going to the home page. The anchor text link building was all going to the home page pretty much and some of the links were low quality.
We've got them to stop all this dodgy link building and even undo some of it. But because they haven't seen instant results with us (even though we have shown them the problems they have had) we are in focus now.
I believe the structure of the website to be ok but would appreciate a outsider to check (can send you a link via linkedin if you are happy to take a quick look).
I've pulled reports on each keyword and page again this afternoon and can see we now need to do some quality link building for the client which we will now suggest having pulled them out of the penguin/panda updates (thanks to their previous SEO company).

I'd love to see the URL and some of the keywords, but I completely understand if you can't do that. Some immediate thoughts I have are:
- Site structure - are there structural issues in the site that are causing this? Are we talking home page compared to a page 3 layers deep? Is it apples to apples?
- Anchor text - you don't want to be unnatural, but anchor text is still a big factor and not measured in DA/PA
- Depth of Content - Do you have one page of content on the desired keywords vs. a significant amount of content regarding the topic?
Those are probably the first three things I'd check.

Substantial drop in organic traffic and keyword rankings
My client's organic traffic has been on the decline ever since January of 2015. We suspected it had to do with some spammy link farm pointing to his site. We disavowed those links in August 2015. Should i rank for one tail keyword or long tail keywords
Hi guys, for example i run a coupon site and would like to rank for the brand keyword ASOS, should i just rank for the long tail keywords for example "ASOS discount code" instead of just "ASOS"? even the traffic for ASOS itself is MUCH higher than ASOS discount code? And the relevancy of ranking at "ASOS" is fine too because is somehow relevant? would ranking long tail helps with one tail keyword too? And assuming that i am already on the second page for the keyword "ASOS" and knowing is not hard to be page one. should i just rank the one keyword?

Link quality warning from GWT and drop in keyword ranking.
So last December we saw our hard work pay off as our Panda penalty was lifted and our traffic shot back up to pre-Panda levels. Then in February we received this note: We've reviewed your site and we still see links to your site that violate our quality guidelines. Specifically, look for possibly artificial or unnatural links pointing to your site that could be intended to manipulate PageRank. Examples of unnatural linking could include buying links to pass PageRank or participating in link schemes. Since December we've lost position on 80% of our top 100 keywords. I've gone through our links and can't figure out what the problem may be. Maybe I'm not using OSE properly. We don't buy links so I'm not sure what the problem is. My page rank dropped by 20 places 1 day before it was cached....any connection?
Hi I've been rather silly and been linking out to other websites for reciprical links. I added about 20 and just discovered some were bad neigbourhoods. On Sunday my rankings tanked but the page was only cached the following day on the Monday. Just wondering if there is any connection. I genuinely did not know that linking out could was bad and have removed all reciprical links as a precaution.

Herbal Viagra page same DA/PA as UC Berkeley??
Either there is some amazingly good SEO work going on here, or Google has an amazingly large hole in their metrics. http://nottowait.com/ http://www.ucdavis.edu/index.html The "nottowait" page has a PA of 85?! and a DA of 82?! The page is HORRIBLE. The page itself is an image of another page. The nav bar does not function, nor does any of the "click here" links. At the bottom there is a paragraph of keywords and broken english. This page is pure junk and should simply not have any value at all with respect to DA nor PA. It has a ton of incoming links from various sources which seem to be the source of all this value, which it passes on to other pages. This page really is an affront to the "content is king" concept. I suppose I should ask a question but all I can think of is, what is Matt Cutts' phone number? I want to ask him how this page has gotten away with being ranked so well for so long.
