Why my WMT is showing more clicks than my Google Analytics Organic Search Traffic?

Can somebody help me figure out this puzzle:
My WMT is showing 6000 clicks, while my Organic Traffic in Google Analytics is showing only 3500 daily ... how is that possible?

Thanks for your response. we did have other problems with the placing of the GA code in our general page code, but meanwhile its loaded right after the header with only some few Javascript directories in the header.
Added this to the development team requests in order to be sure. though I wonder if this is it.
Will update here if we fix this soon to be sure that firing the GA code first will solve such a problem.
We do deal with targeted audiences with slow internet thats for sure.
So thanks for highlighting this option!

WMT and GA data rarely matches up perfectly, but William's point about the GA code not working for whatever reason is important.
My former agency wrote our own analytics code for one client site. It was a small piece of JavaScript. The client placed it below a very slow-loading piece of conversion rate optimisation JS that took a very long time to load. Most people coming to the website knew what they wanted from the home page quite quickly and we had about 50% of our SEO traffic clicking away from the home page before our code had loaded. As a result, a huge amount of our traffic was missing from our weekly reports: we could only report on those people who'd stayed on the home page for long enough to have our code load, or who had landed on other pages and taken longer to figure out what they wanted or who had come to the page they wanted immediately.
We had our code moved up in the page code. JavaScript processes commands as they appear in the code, so our code loaded "immediately" after it was placed high in the code, and the CRO code did its thing afterwards. Our traffic went back up (after we had been through hours of explaining that rankings and interest had not dropped, so it was absolutely a tracking problem and not a real traffic problem).
Not saying this is happening here, but take a look at the page load times, JS on the page and placement of the GA code, plus raw server logs if you have access to them, and see if there is possibly a tracking problem with GA.

WMT measures clicks from Google. This data is gathered directly from Google's properties before the visitor sees your website. On the other hand, GA measures traffic based on a script on your website that has to fire and send data back to Google. If this script doesn't fire, no data goes to Google.
There are multiple reasons why this script may not fire, including mistakes during implementation, someone leaving the page before the script loads, browsers that don't load javascript, security programs that block the code from firing, and so on. All of those factors can attribute to variations in data.
I think it's good to use both sources. When you're in a data-driven industry, it's good to collect lots of it

Google Analytics - Still Seeing Keyword Data
Hi, I hope you can answer this question for me, obviously I'm aware of the changes regarding "not provided" in analytics however I am still getting keyword referral data in analytics (not much of course!) in the section Acquisition>Keyword>Organic Can anybody explain why I am still seeing organic keyword data even up until yesterday for the odd term? Accidental Link not being removed by Google WMT
I operate two sites for a client. One is a local business and one is their national business. I used the same template for both sites (with changes) but accidentally left a link in the footer to the local site. Now the local site is showing 12k backlinks from the national site. I removed the link over 2 weeks ago but it still shows up in Google WMT in the "Links to your Site" section. It goes to a coupon page and not a "targeted" page but 12k links to the local site is 6 TIMES what I had before. My question is: "Is there a way to get Google to remove the link from Google WMT?" More specifically force it. Like I said the link has been removed for over 2 weeks but it still shows up in the Local site's Incoming Links section of WMT. Thanks.

Showing significant visit in google analytics
Hello Everyone, I was checking GA account of my site and I have found there are few keywords have significant number of visits in GA. These keywords not ranking even in hundred(google SERPs).I am not understanding from where these visitors coming .Please help me out. Google Analytics Organic Search Keywords Suddenly Displaying FulL Urls
In my Google Analytics, the top keywords for Organic Search are suddenyl displaying full URLs. For example, now the third and fourth keywords are http://www.domain.com/highly-specific-URL. These have all started recently around the same day, July 12th. I've checked back, and we've made no internal changes to the site around that time that could affect this. Any thoughts on this? Thanks! P.S. It might be related to rich snippets, but I cannot tell at this point.

Re-branding with Google Analytics
GM Mozzers, I apologize in advance if my description of this issue is confusing, but I'm doing my best here. Anyway, due to legal reasons, one of the publications I manage was forced to change their name. We set-up a 301 redirect from the previous domain and have also set-up an analytics profile for the new domain, however, as it stands, visits to the old domain outnumber those to the new domain 12:1. Is there anyway to set-up my analytics profile to the new URL so that this traffic is being attributed to the new domain and the new site, since, after all, it is a redirect. I hope that I explained this sufficiently. Any and all insight will be very much appreciated. Thank you in advance.

Google Search Results inconsistent from different computers
Recently after some optimization activities - I do not see much movement in search rankings - my client is seeing the results on page 1 position 3 and I see page 2 for the same keyword. How does Google change ranking based on past searches and how can I get an accurate picture of what the actual rank is?

Google analytics advanced segments
Ok, I need help with a simple (although, for some reason, I'm having trouble with it) advanced segment. Dilemma**:** All of our techs have a backend cookie that they use to log into our website. I want a way toexclude all visites where the landing page contained this in the url:/backend/cookie.php?username= Advanced Segment: We have a lot of techs and each one of them has a different "username=example". So how can I set up an advanced segment where it will exclude any visit where the visitor came in one a landing page containing /backend/cookie.php?username=

Get Stats on Search Box Usage, Using Google Analytics?
Let me preface this by first saying I am NOT using the Google Adsense Search feature. The question I am asking is pertaining to the standard search box that comes already coded in most .php blogs. In the Google Analytics, is there a way to tell how many people are searching using the search box? I've looked through the navigation and pathway options in analytics and I don't seem to see anything that definitively points to the number of people using the search box but, perhaps, I am overlooking it. Any insight?
