Deep Link Ratio

Hi there,
What ratio links should be to a homepage compared to deep links?
I'm aware there probably isn't a fixed ratio, and it may depend on niche, but i've heard Penguin is on the look out for people that link to heavily to content deep in their sites (product pages etc.)
Any thoughts?

If you're adding links from external sites yourself, those links aren't quite natural.

Very helpful answer, I think we have about 27% or so going to our homepage atm, so will be looking to add a few more there to make it look more natural

I will give it a go though:
There isnt a ratio which can be classified as standard SEO practise. All this is theory.
It makes sense that a company which run an active blog with loads of content, will NOT have an 100% homepage ratio cause that way you exclude your deep content from the link value and you wouldnt want to do that.
Assuming this is a ranking factor or a signal for identifying legit link profiles you would be looking for something natural such as 60-40 or so but that would depend on the domains that link to you.
For example I would expect web2.0 such as blogger and wordpress or article sites to link more often your articles than your home page while a donour page or a sponsored seminar page etc to link your main page than an article. I would expect the same in blog comments. Naked URLS of your articles.
See how many things come to acquisition?
Just to everything naturally and you will be ok. What I like to do is get high PR 5+ links for my articles and then pass link juice to my money pages via internal linking.
Thats not necessary an industry practise., Just what works for me and the niche I am into

Thousands of links - Am I being sabatoged?!
It seems that I am being sabatoged. I have been disavowing links every month because there seems to be more and more spam links that are popping up on my site and I'm not doing ANYTHING to allow that to happen. Should we remove our "index" pages (alphabetical link list to all of the products on the site)?
We run an e-commerce site with a large number of product families, with each family having a number of products within it. We have a set of pages (26 - one for each letter A-Z) that are lists of links to the product family pages. We originally created these pages thinking it would aid in discoverability of these pages to search engines, of course as time has gone on, techniques like this have fallen out of favor with Google as it provides negligible value to the user. Should we consider removing these pages from the site overall? Is it possible that it could be viewed by Panda as resembling a link farm? Thanks in advance!

Is this negative SEO? Should I disavow these links?
We have been doing our own internal link building for the last year and getting nice backlinks. As of the last few days, ahrefs is showing a lot of new links that seem very spammy. We have not hired anyone to do link building for us, and these are all being created on these sites under the same user name. There is a good amount of them popping up, and I fear we will be subjected to a google pentalty for unnatural links if its not addressed. My first question is, am I correct thinking this is negative seo, and not some random sites that picked up our content and is going across their affiliate websites? If so, then should I preemptively disavow all these links? Are there any good ways to stop this? How can I track who is placing these garbage links? Here are some examples of these bad links. I know I can find the webmaster via a whois but I think that really wont get me anywhere, but I could be wrong. Do inbound links from forums hurt our traffic?
We have a manual action against us on Google webmaster tools for unnatural links. While evaluating our back links, I noticed that forums with low page rank/domain authority are linking to us. Is this hurting us?

Link Espionage?
Can anyone tell why pages like this are linking to our site? http://iga.edu/facebooktabs/images/inscribirse/formulario/en/noclosingcost.html This .edu page looks benign, however if you read it, it wont take long to see what appears to be machine generated content related to finance. It has ONLY ONE outgoing link and it to my site. To me it seems to be an attempt to make us look like a link buyer. We aren't! There are dozens of these type of pages linking to us. Link Farms and The Relationship between 2 domain with a 301 Redirect
I have an interesting scenario: Domain A was worked on by a disreputable SEO company off shore. The owner of Domain A came to me for my assistance and evaluation on how the off shore company was doing. I concluded that he should terminate the relationship immediately. One of the bad things they did was register Domain A with a LOT of link farms. I started working on a new site that eventually we decided to go with Domain B (a better, but totally related domain name to Domain A). I added a nice new site and had my client write clean, relevant information for it. We've done all legitimate, above ground by-google's-recommendation SEO for Domain B. I have a series of 301 redirects from Domain A to Domain B. Since April 24th, organic search results have plummeted. I see many incoming links via Webmaster Tools as the massive link farms, but those link farms have Domain A in their databases, not Domain B. My question: is Domain B inheriting the link juice from Domain A insofar as the incoming links are showing up in Webmaster Tools as directly related to Domain A? Should I sever the ties with Domain A altogether? Thanks.

Are there *truly* any white-hat link-building tactics?
With our new knowledge -- yielded from J.C. Penney, Forbes, Overstock, content farms, et al -- that the link graph/link profile can be algorithmically mined by search engines to uncover non-natural patterns of links occuring over time, is there any level of link-building that is safe to engage in? If so, then what are those "bright white"-hat tactics that are 100% safe for a site to use?
