Fix Bad Links in Google

I have a client who had some grey hat SEO done in the past. Some of their back links aren't from the best neighborhoods.
Google didn't seem to mind until 9/28, when they literally disappeared for all searches except for their domain name. Google still has their site indexed, but it's just not showing up.
There are no messages in Webmaster Tools.
I know Bing has the tool where you can disavow bad links and ask them to discount them. Google doesn't have such a tool, but what is the strategy when you don't have control over the link sources, such as in blog comments?
Could this update have been a delayed Penguin ranking change from the latest Penguin Update on the 18th?

That is an excellent point and I hope it is a Panda update rather than a Penguin. Fixing content on the website will be exponentially easier than trying to track and remove links.
It very much looks like a Penguin penalty, though, and I didn't think Panda acted like this.
Here's an example search:
That is the exact phrase on one of the inner pages. It looks like this domain "http://ip-72-167-48-40.ip.secureserver.net/" is now ranking above their actual domain, which you can see if you click the link to see the "entries that they omitted"
I've never seen a domain like that, but I assume it's the result of something GoDaddy is doing on their hosting end.
Anyway, it's very curious. Any other thoughts would be more than welcomed.

I don't have an answer for all of your questions, but this Panda update may be the cause of the rankings drop:

It's more likely to have affected a site based on content than links, however. Unless you're working with an Exact Match Domain, I'd guess this is the most likely cause of any significant ranking drops from the date you mentioned.

Hi, For one of our ecommerce clients, we have brand banners on each brand page that links to their most popular product lines. Some of the banners just have a column of links, and some are paragraphs with copy and anchor text. Example below: Brand Line 1 Brand Line 2 Example 2: For the utmost in quality, performance and comfort, purchase Brand Line 1 . Brand Line 2 offers the perfect ease of use for beginners while not compromising on quality. Obviously these are just examples, and there are several links (more than 2) per brand, but I was wondering if this harms SEO in any way because of keyword stuffing? It makes sense to have the brand name in the link, otherwise the name of the lines might not make much sense (an example of this is one of the lines is called 849.. so without the brand name that doesn't mean much and looks weird) Do you think it would be better to have the links in just columns in the first example, or in paragraph format?

Google spider
If someone provide 1 or more cent discount to our customers who put up a link on their site, and wanted to actually show the referral discount in their shopping cart for that customer, can Google see that and realize they are providing a discount for a link? Can Google see what's displayed in our their web application - like in the upload, shopping cart and complete transaction pages?

Competition Link Metrics Analysis - Do you have any suggestions ?
My sub-pages are ranking well, but Homepage isn't ranking well for the keywords I'd like it to. It used to in the past. My site - njhypnotherapy.com used to rank (#2-5) 1st page in google for many keywords. In Sep/Oct I noticed my homepage ranking drop dramatically for the main keywords. Well, I made some foolish decisions and I'm trying to clean up the mess. Low quality links, duplicate content...etc I rewrote most of the content, removed unnecessary pages, removed as many low quality links, and used disavow for the rest. It's been a 2 Weeks now. I noticed a lot of improvements in my sub-pages. From #50 to #20. Not Bad. My homepage still isn't ranking. Any suggestions to improve? Google Disavow and Penalty lifted please help?
We disavowed 80% of our backlink profile due to our last SEO building cheap nasty links and filed a reconsideration requested (we had the Google Webmaster Tools notice of detected unnatural links to http://www.xxx.co.uk penalty for a year from the 24<sup>th</sup> march 2012 but thought it best to clean up before round 2 – even though we had no real penalty and we dd some decent link building that moved us up). We then received a successful penalty lifted note (on the 22<sup>nd</sup> of May 2013) but our rankings dropped (due to the crap links propping us up) since then we have built a fair few high quality links but our rankings do not seem to be moving much if at all (7 weeks clear now). has anyone had any experience with the above (are we in a sandbox type situation). Check For Bad Directory Backlinks For Free
I used http://deletebacklinks.com/ yesterday to search 7 of the directories they have access to for searching bad links. I found one of my sites had links on these directories and I was able to remove them for fairly reasonable price. Thought this is a good tool to do a free quick check for any bad linkbacks on deindexed directories. I know this may be a small portion but every little bit helps.

Link farming and related websites
In my niche I have about 17 sites I have created. They all provide unique content, html, and all have a variety of uses that differ from each other mostly, some repetition but not really. All these sites are related to the same niche. I do link to each other in my sites. I don't go crazy and link every site to every other site or span links on footers. I somewhere in the content link here to there. Not even consistent, just linking to related pages from others. I was wondering if this is something I need to be careful about or could I get hit with link farming?

Google rankings dropped like a stone
I've heard of this happening many times, but never to me. My client was Page 1 or 2 for 20 phrases, and they ALL dropped like a rock overnight. The site hasn't been banned by Google, as it's still indexed and the company name is returning results.There were no major changes done to tags or the code, and nothing black hat has been done. The only phrases that didn't drop contain the company name, and the results in Bing and Yahoo either stayed the same or moved up slightly since last week for all the terms. There's also no threat of spam, and it's very search engine friendly. The URL is http://www.universalaccounting.com. Help!
