Yes its a drastic change in navigation and I took a dive in the SERPS.
I am still trying to figure out the cause of this.

I'm not sure if you've already gotten a response on this, but I actually just went through a similar situation recently. We changed the navigation structure of the site (e-commerce marketplace) significantly, such that previous category URLs that were already ranked (some no longer existed), were removed. I'm not sure how significant a change in your site's navigation you're intending to make, and whether it was as drastic as ours.
We definitely saw negative effects from the change in the site structure, but it lasted for about 2 weeks or so. Our site was really new, only 6 months old at that point, so it took us a significant amount of time to recover from the navigation structure change. Back then, while desperately searching for a solution, I found this article, it might come in handy for you too. Hope it helps!

Changing url (permalink) structure of website??
Currently I'm working on SEO of one website www.mocomi.com. I want to change url (permalink) structure of entire website which has more than 5000 pages. Currently website have structure of http://mocomi.com/tenali-raman-the-kings-condition/ Which I want to change it to http://mocomi.com/fun/stories/tenali-raman/tenali-raman-the-kings-condition/ Likewise I want to change entire website permalink url structure to make site architecture more SEO friendly. Which means I'am going to add only categories & subcategories before actual link. Kindly guide with following questions which I need to move forward with this step. How much is it worth to change URL structure? Checklist or factors I need to consider while making this decision? Google rankings
I have encountered a serious problem with google rankings and the sequence of events goes like this for a high volume phrase. I make changes to the page which gets a score of 98 in Moz and equally good scores in other tools. I resubmit the page to Google for searching via crawl in google webmasters. After about 1/2 to 1 day, the page will be ranked between 30 and 50. Within another 1/2 to 1 day, the ranking goes completely away. This page has much higher scores than pages that are ranked. Other phrases continue to rank OK.

Microsite and main website alternate in rankings
Hi all, I just noticed a potential issue with our websites. We have two ecommerce websites, one is a very large one selling all sorts of products, while the microsite focuses on a small segment of products. All products sold on the microsite are also sold on the main website. In the beginning of September, we upgraded the microsite to the same script that the main website uses to make it mobile friendly and update the design. They now look very similar. Before, both websites used to rank on page 1 for a specific keyword. I have noticed that since we upgraded the microsite, the two websites have been taking turns ranking for the keyword. For a few weeks the microsite ranks and the main website doesn't rank for the keyword. Then for a few weeks only the main website ranks and the microsite doesn't. I think the reason this is happening is that Google understands that the content is the same and the websites are both owned by the same company. Fair enough. I remember reading an article about this phenomenon before but can't remember where. Does anyone know which article I'm talking about (it would have been on an SEO blog/website, e.g. Moz, SEJ, SE Roundtable etc)? I'm not even sure what this phenomenon is called. If we can only have one of the pages rank, we would prefer it to be the microsite at all times. Would a canonical tag on the main website referring to the URL on the microsite fix this? I think at the moment the product descriptions are either very similar or identical. Would it help to make them more different to get both to rank again if that is what we wanted to do? In the end it is still the same product being sold by the same company - after Google has already sort of merged the two, would they "un-merge" them if the content was more different? Page Rank Lost After Website Transfer
Hello, I recently transferred a website from Ruby on Rails to Wordpress in order to help with the site's responsiveness. I kept all of the URLs the exact same, but when I transferred it only the homepage and one other page kept their page ranks, all of the others have lost theirs completely. Almost every page on the site was at least a PR 2, and now their not ranked, and not ranking in the top of search engines like they were before. I am not quite sure what might have caused this, like I said, I kept the URLs all the exact same and its strange that 2 pages were not effected. I crawled the site with Screaming From and all of the pages that lost their page rank have a status as "Moved Permanently". They are the exact same URL, but they are listed without www. in front, could this have something to do with it? The website is www.goenergylink.com, and you will see that the homepage and "Residential" page still have their page rank, but none of the others do. Any help would be GREATLY appreciated! Thanks

Competitor rank
Hi We have been doing SEO on one of our properties for 4 years now. We had a new competitor jump in and is now ranking above us within 6 months. I verified various parameters including link backs/etc. but cannot see as to why Google would rank them above our page despite us following all ethical SEO practices/updating content etc. Do you guys have an experience/thoughts on this? P

Changing Subfolder that has been crawled before
Question: I am using a wordpress multisite and I enabled the crawl options yesterday www.abc.com/subfolder <-original but i find that www.abc.com/sub is good enough I checked the site:abc.com but I find that my pages in the /subfolder has been crawled before. Can I just change it to www.abc.com/sub or it will raise duplicate content issue?
