Unable to see internal link numbers on Opensiteexplorer - Need help

I'm Anuj, a regular user of SEOMOZ. I need some SEO guidance from SEO experts. I'm trying to optimize a webstore for few keywords. I am facing some issues on SEO
I was using https all over the webstore and was advised by the community members to not have https through out the site (Due to various reasons). The internal links were not showing up in opensiteexplorer & Google Webmaster Tools too when the site was with https (They were just showing 1 or 2). After changing the pages from https to http, I'm now able to see all the internal links of my website on GWT. Unfortunately, the internal link count on opensiteexplorer shows a very small fraction when compared to the # of internal links shown on GWT. The link update from Opensiteexplorer was on 27th FEB 2013.
I had done the https to http (for all pages) somewhere between 17-24th of JANUARY 2013.
I wanted to know if I have missed something as I am unable to see those numbers on Opensiteexplorer or will it take time for opensiteexplorer to show the internal link numbers ?

Thanks for the detailed information. All my links are indexed by google & are link depth 1. However, having said this, I had made few changes in the month of Jan end. So , I guess I should be able to see the internal links in the coming update.

Thanks for writing in and for using our Open Site Explorer! I'm so sorry that you still haven't been able to see your links in Mozscape. Most new sites and links will be indexed by our spiders and available in Mozscape and Open Site Explorer within 60 days, but some take even longer for many of reasons, including the crawl-ability of sites, the amount of inbound links to them, and the depth of pages in subdirectories.
Just so you know, here's how we compile our index:
- We grab the most recent index.
- We take the top 10 billion URLs with the highest MozRank (with a fixed limit on some of the larger domains).
- We start crawling from the top down until we've crawled 59,000,000,000 pages (which is about 25% the amount in Google's index).
Therefore, if the site is not linked to by one of these seed URLs (or one of the URLs linked to by them in the next update) then it won't show up in our index. Sorry!
We update our Mozscape Index every 4 weeks. Crawling the entire Internet to look for links takes 2-3 weeks, but our crawlers are always in motion. When we need to start processing, we grab all the data they have collected and start processing which can take up to 3 weeks to determine which of those links are the most important. Mozscape focuses on a breadth-first approach. Therefore we almost always have content from the homepage of websites, externally linked-to pages, and pages higher up in a site's information hierarchy. However, deep pages that are buried beneath many layers of navigation are sometimes missed and it may be several index updates before we catch all of these.
If our crawlers or data sources are blocked from reaching those URLs, they may not be included in our index (though links that point to those pages will still be available). Finally, the URLs seen by Mozscape must be linked-to by other documents on the web or our index will not include them.
I hope this information helps! While the site and links may not be indexed yet, give it some time - maybe we'll see it in OSE next month.

Internal Links Catalog (too many links)
I have several car catalogs that I use to direct my customers to the parts for their vehicle. Example:http://www.mikesfuel.com/Acura_c_69.html My customers like the approach. They can easily find their vehicle, then scan the columns for the parts that they need. Each part number is a link and the part numbers are sometimes posted several times in one column. All of the links are internal to the web site. My fear is that this is going to be treated as a link farm. I have considered using a PDF catalog with links, but that is going to be hugely expensive. Alt text / internal linking
Hi everyone A question about best practice when linking from pictures on our homepage - hirespace.com We have an option of using divs with background images (nicer in terms of design) but it means that we can't use anchor text or alt text to show Google what these internal links are about. The other option is to use images which do not allow us as much flexibility in terms of CSS but would allow us to use alt text. There is also an opinion that we should have separate text links at the bottom of the homepage to get the anchor page in. What is best practice in this situation - is alt text worth sacrificing some CSS flexibility for? How important is anchor/alt text for internal linking? Thanks guys.

Are My footer links bad?
I started working here recently, they said the footer links were to help with navigation of their most popular products. I am curious after reading http://www.seomoz.org/blog/internal-linking-strategies-for-2012-and-beyond if having these footer links could hurt the ranking of those key words after the penguin update. I am looking more into the analytics, and have not seen a negative impact yet.

Footer-links (navigation)
I want to put navigation links in my footer. I watched the (distilled) whiteboard friday video saying it can be a penalty. How are links in the footer different from links in the navigation. Why don't you get "hit" for putting the word "Real Estate Listings" in the navigation menu? It appears on every one of the 30k pages. I don't get why the links in the footer would have a negative effect if the links in the navigation don't. My example is a real estate website. When people are browsing properties (30k), it is convenient that at the end of the page there is a navigation of areas. I could put the navigation on the sidebar but that would be in essence, the same thing. A wordpress site would dynamically include that sidebar on every page.

No Follow Internal Links
Hi Mozzers, I know that this has been asked a few times and answered as well, I would just like to know some more on the internal link count on a page. I ran the SEOmoz report and many of the pages on the website have more than 150+ internal links. Now, should I use the rel=nofollow tag on some pages that I feel are not important? I have a list of pages which are not important from the SEO point of view, but from the usability factors they need to be there so I cannot remove the links to them. So, would be OK to place the rel=nofollow tag on them. My whole purpose is to reduce the count of internal links on the page as seen by SE's. Now, some say that the rel=nofollow tag does not lower the link count, but it can definitely (I believe) prevent the bots time in getting to those pages, which SEOmoz report also quotes. (__When search engine spiders crawl the Internet they are limited by technology resources and are only able to crawl a certain number of links per webpage. ) So, probably I can save their time. Does anyone have any views on this, Cheers,

Should I nofollow all my outbound links?
I've read a lot of stuff and I can't get a good answer about this. Now I'm reading Wordpress 3 - Search Engine Optimization, and the writer says that less outbound dofollow links you have, better for you. What is the best practice in this subject? Should I really nofollow more than 80% of all my outbound links? Thank you.
