Delete indexed spam pages

Hi everyone,
I'm hoping someone had this same situation, or may know of a solution.
One of our sites was recently pharmahacked
We found an entire pharmaceutical site in one of the folder of our site. We were able to delete it, but now Google is showing us on not found error for those pages we deleted.First, I guess the question is will this harm us? If so, anyway we can fix this? Obliviously we don't want to do a 303 redirect for spam pages.

You would use Google Webmaster tools to remove a page from Google Search index.
- On the Webmaster Tools home page, click the site you want.
- On the Dashboard, click Google Index on the left-hand menu.
- Click Remove URLs.
- Click New removal request.
- Type the URL of the page you want removed from search results (not the Google search results URL or cached page URL), and then click Continue. How to find the right URL. The URL is case-sensitive—use exactly the same characters and capitalization that the site uses.
- Click Yes, remove this page.
- Click Submit Request.

Getting 'Indexed, not submitted in sitemap' for around a third of my site. But these pages ARE in the sitemap we submitted.
As in the title, we have a site with around 40k pages, but around a third of them are showing as "Indexed, not submitted in sitemap" in Google Search Console. We've double-checked the sitemaps we have submitted and the URLs are definitely in the sitemap. Any idea why this might be happening? Drop in Indexed Page + Organic Traffic
Hey Moz Community, I've been seeing a steady decrease in search console of pages being indexed by Google for our eCommerce site. This is corresponding to lower impressions and traffic in general this year. We started with around a million pages being indexed in Nov of 2015 down to 18,000 pages this Nov. I realized that since we don't have around 3,000 or so products year round this is mostly likely a good thing. I've checked to make sure our main landing pages are being indexed which they are and our sitemap was updated several times this year, although we're in the process of updating it again to resubmit. I also checked our robots.txt and there's nothing out of the ordinary. In the last month we've recently gotten rid of some duplicate content issues caused by pagination by using canonical tags but that's all we've done to reduce the number of pages crawled. We have seen some soft 404's and some server errors coming up in our crawl error report that we've either fixed or are trying to fix. Not really sure where to start looking to find a solution to the problem or if it's even a huge issue, but the drop in traffic is also not great. The drop in traffic corresponded to lose in rankings as well so there could be correlation or none. Any ideas here?

Home Pages of Several Websites are disappearing / reappearing in Google Index
Hi, I periodically use the Google site command to confirm that our client's websites are fully indexed. Over the past few months I have noticed a very strange phenomenon which is happening for a small subset of our client's websites... basically the home page keeps disappearing and reappearing in the Google index every few days. This is isolated to a few of our client's websites and I have also noticed that it is happening for some of our client's competitor's websites (over which we have absolutely no control). In the past I have been led to believe that the absence of the home page in the index could imply a penalty of some sort. This does not seem to be the case since these sites continue to rank the same in various Google searches regardless of whether or not the home page is listed in the index. Below are some examples of sites of our clients where the home page is currently not indexed - although they may be indexed by the time you read this and try it yourself. Note that most of our clients are in Canada. My questions are: 1. has anyone else experienced/noticed this? 2. any thoughts on whether this could imply some sort of penalty? or could it just be a bug in Google? 3. does Google offer a way to report stuff like this? Note that we have been building websites for over 10 years so we have long been aware of issues like www vs. non-www, canonicalization, and meta content="noindex" (been there done that in 2005). I could be wrong but I do not believe that the site would keep disappearing and reappearing if something like this was the issue. What should I do about not found pages?
I took over a site that had been hacked. A bunch of pages were created that said domain.com/cms/viagra. The pages are gone but they still show in webmaster tools as not being found, which is what I want. However, should I do anything besides leaving them as 404?

Why are only a few of our pages being indexed
Recently rebuilt a site for an auctioneers, however it has a problem in that none of the lots and auctions are being indexed by Google on the new site, only the pages like About, FAQ, home, contact. Checking WMT shows that Google has crawled all the pages, and I've done a "Fetch as Google" on them and it loads up fine, so there's no crawling issues that is standing out. I've set the "URL Parameters" to no effect too. Also built a sitemap with all the lots in, pushed to Google which then crawled them all (massive spike in Crawl rate for a couple days), and still just indexing a handful of pages. Will rel=canonical cause a page to be indexed?
Say I have 2 pages with duplicate content: One of them is: http://www.originalsite.com/originalpage This page is the one I want to be indexed on google (domain rank already built, etc.) http://www.originalpage.com is more of an ease of use domain, primarily for printed material. If both of these sites are identical, will rel=canonical pointing to "http://www.originalsite.com/originalpage" cause it to be indexed? I do not plan on having any links on my site going to "http://www.originalsite.com/originalpage", they would instead go to "http://www.originalpage.com".

Page crawling is only seeing a portion of the pages. Any Advice?
last couple of page crawls have returned 14 out of 35 pages. Is there any suggestions I can take.

What's the difference between a category page and a content page
Hello, Little confused on this matter. From a website architectural and content stand point, what is the difference between a category page and a content page? So lets say I was going to build a website around tea. My home page would be about tea. My category pages would be: White Tea, Black Tea, Oolong Team and British Tea correct? ( I Would write content for each of these topics on their respective category pages correct?) Then suppose I wrote articles on organic white tea, white tea recipes, how to brew white team etc...( Are these content pages?) Do I think link FROM my category page ( White Tea) to my ( Content pages ie; Organic White Tea, white tea receipes etc) or do I link from my content page to my category page? I hope this makes sense.
