Usually don't post my own stuff here, but I think this resource is pretty useful. I put together a giant list of rank checkers with the help of the SEO community. There's more in the comments too, with a basic list of pricing and features for all of them. I have honestly still not settled on a more robust one yet for the type of volume you're asking about, but I hope this helps!

The best tool so far has to be semrush But it updates ones a month

You can pretty much use any rank checking tool, but my preferred ones are Advanced Web Ranking and Sheerseo.
Just be careful that the tool you use for your large keyword set does not conflict with your ISP settings, make sure you use multi proxy server to prevent search engines blocking your IP.

How can I limit the impact of Google's mobile friendly updates on keyword rankings?
Hi everyone, I have a client on a monthly SEO package that is taking a hard hit in the rankings as their website is not mobile friendly. We are currently building a new website for them that will be fully responsive, but face the predicament of how to keep the current site performing relatively well in the rankings in the meantime. The site is generally well optimised and we always follow SEO best practices, so we've hit a bit of a stumbling block as to how to limit any negative impact the mobile friendly updates have on the site. Does anyone have any suggestions for damage limitation? Any help will be greatly appreciated. Thanks.

Why are SEOmoz Pro Keyword Ranking reports different between two 301-linked URLs?
Hi, My main domain is www.dancenut.com. I have this 301 URL redirected to www.dancenut.com/boston/. I set up an SEOmoz Pro campaign for each of these URLs in order to see if they were being treated differently in any way. In most cases the report results are identical, or the small differences are understandable. However, there is one big difference between the two sets of campaign reports. In the Keyword Ranking reports, the data for the Bing and Yahoo! reports are identical, but the data for the Google reports are dramatically different. Out of 21 keywords, 9 are listed in the top 50 for www.dancenut.com, but only 2 are listed in the top 50 for www.dancenut.com/boston/ (the specific positions are the same for the 2 keywords that are listed for both). Does this make any sense? Could the SEOmoz Pro data be wrong? If not, then I'm suspicious that Google may not be interpreting the 301 redirect properly. I don't think this could be fully explained by a 1-10% reduction in link juice due to the 301 because I have one keyword for which my site ranks #1 in Google, Bing, and Yahoo! with www.dancenut.com, but it doesn't even rank in the top 50 in Google with www.dancenut.com/boston/. And why would these differences only exist for Google? Any insight would be much appreciated! Andrew

Top ranking with no SEO
I ran an SEOMoz keyword difficulty report for the term "interim CFO services" and found that all of the websites that ranked really well for that term have good page authority and domain authority scores and plenty of incoming links.....except 1. result #5 has a page and domain authority of 1 and no incoming links, however it's ranked #5 in google SERP for this highly competitive term. see screenshots: http://screencast.com/t/NJiOn8N4l http://screencast.com/t/x6tU1RhX4j Is this ranking based solely on the domain name being 100% relevant? Did they just get lucky and hit the google rankings jackpot? If this is the case, by the same logic I am trying achieve high rankings for the keyword "outsourced accounting firm" and purchased the domain name outsourcedaccountingfirm.com and am not even ranked in the top 50 with google for that keyword. (it's very new though) any feedback on either questions above would be greatly appreciated. Thanks!
