Google Penalty

Hey there, I am working with a site who recently received an email from Google that they have been penalized. Since I have only been working with this site for a couple of weeks I know it's from past SEO work. I tried to pull back links for them and they have 1.5 million of them and every one I look at is a good quality site.
I did notice one thing that stood out and I need your opinion. They have a blog in which they run about 3 ad banners and about 4 other links site wide creating several thousand links with the same anchor text and seems to be a bit spammy on the page. However, the blog is owned by them... and the amount of same anchor text links is a very small percentage of their 1.5 million links.
Can you offer a different way for me to attempt to find these bad links? Could their blog by itself cause the issue? Please share your thoughts with me about this.

Thanks Ben, but we were using both majestic seo and open site explorer to get a look at as many as we could. With 1.5 million back links it is almost impossible to see them all anyway. I appreciate your response.

Whose data set are you using to identify all the links? remember that Open Site Explorer for example is only reporting on a fraction of what exists out there on the internet. There may be lots of bad links, with heavy anchor text that aren't picked up in Open Site Explorer because they aren't deemed important enough sites to be crawled.
Majestic SEO and/or Linkdex will give you a much bigger index size and might catch some additional sites (if you haven't already gone down that route).

Site wide Anchor Text Links do look like paid links so that could be an issue.
This article on Moz by Modesto Siotos may help you with identifying the "bad links".

There is a negative article showing up in the SERPS for my boss name which we've been doing some rep management to get rid of. Well, someone started building links to that property recently, and it has pushed the result to the #2 spot. I did some research, and the property has never had a single link pointed to it until recently. There are 7 referring domains, all of which use the same theme, and have the same author for each article. Each property has over 1,000 articles in not even 2 years. All articles are based around the same topic. The property they are promoting negatively went from 0 backlinks to 55 in under 2 months. My Question is, is it okay to report this to Google? It seems like a cut and dry example of a link scheme. Second question, I have recently seen an increase of spammy links showing up in ahrefs. These links were likely built by a predecessor of mine as far back as 2010. I had been letting them fall off naturally, but now they are coming back (around the same time the above mentioned link scheme began). Do you think someone is re-indexing my links as a sort of attack? Or is it possible Google is re-indexing them? I'm going to contact the webmasters where I can, but seriously considering using disavow tool. My rankings started dropping when the links started getting indexed. And continue to drop. Penalty? NoFollowed Link Profile
Could an abnormal ratio of nofollow links cause a drop in rankings? Our "Followed Linking Root Domains vs. NoFollowed Linking Root Domains" is 50/50... while our competitors have an average ratio of 90/10. The reason for our abnormal ratio is that: A) We're a relatively new site, with a small link profile so far. B) We have a WordPress plugin that allows other publishers to add our content to their site (which has a nofollow backlink included). And, as a followup question... if we removed the nofollow backlink completely, but still left the branded text there... could we potentially still benefit from it (our brand name being near targeted keywords that appear in the plugin content)?

Can a homepage have a penalty but not the rest of the pages?
I've got an unusual issue. I set up a new website with new content and moved old (blog) content to the new site. On the old site, most of the blog content wasn't ranking after the Oct update. On the new site it all started ranking again after I redirected old URLs to new URLs. However while all the blog content ranks, the homepage doesn't rank for the new brand term. There are multiple articles in press that refer to the new website using the branded terms as anchor text, but it's still not ranking. Is it possible that the redirected homepage (and only the hompage) from the old site is carrying a penalty? If so, should I not redirect the homepage of the old site but all of it's sub pages?

My web site is hit by penguin penalty and got the mail from Google to my web master tool saying. "Google has detected a pattern of artificial or unnatural links pointing to your site. Buying links or participating in link schemes in order to manipulate PageRank are violations of Google's Webmaster Guidelines.

01 November 2013 - A possible Google's update??
Hello Guys! On 01 November 2013, one of our website's traffic has been dropped by more than 70%. We had added plenty of domains to the disavow tool, I am just wondering if its a Google's update or the disavow tool has destroyed the site? Any ideas? 9p3sN3p.jpg

700,000+ Google Webmaster Messages Sent - unnatural linking Profile. What to do?
Google has confirmed they have sent out of over 700,000 messages through its google webmaster interface in February. Thats more than what they sent in all of 2011. Where does this leave us? What have we done wrong? What works going forward? Im sure many business's will be left in a very bad position over this update, people will lose their jobs. I always considered myself to be very careful with my link building as I am totally reliant on search for my business. I think something so big requires a better explanation from google. Has SEOmoz any more info on such a big update? This really needs input from the big SEO heads.
