Two companies merge: website A redirect 301 to website B. Problems?

Hi,
last december the company I work for and another company merged. The website of company A was taken offline and the home page was 302 redirected to a page on website B. This page had information about the merger and the consequences for customers. The deeper pages of website A were 301 redirected to similar pages on website B.
After a while, the traffic from the redirected home page decreased and we thought it was time to change the redirect from a 302 into a 301 redirect to the home page. Because there are still a lot of links to the home page of website A and we wanted to preserve the link juice.
Two weeks ago we changed the 302 redirect from website A into a 301 redirect to the home page of website B. Last week the Google webmaster tools account of website B showed the links from the 301 redirected website A.
The total amount of links doubled and the top anchor text is the name of company A instead of company B.
This, off course, could trigger an alarm at Google. Because we got a lot of new links with a different anchor text. A tactic used by spammers/black-hats.
I am a bit worried that our change will be penalized by Google.
But our change is legit. It is to the advantage of our customers to find us if they search for the name of company A or click on a link to website A.
We didn´t change the change of address of domain A in Google webmaster tools yet. Is it a good idea to change the change of address of domain A into domain B?
Are there other precautions we can take?

Just make sure you don't change to a subfolder or subdomain (box.domain.com or domain.com/box)

The redirect has been done correctly. Nothing to worry about there.
The only thing I am worried about is the enormous amount of new links we received through the redirect. In a post penguin world, this could be a threat.
Is it a good idea to change the GWT change of address of domain A into domain B?
Or other precautions?

It is a good thing to ask questions when you are uncertain about something that can be as important as a corporate website.
A website has content assets, link assets, ranking assets, traffic assets, branding assets that can be lost when a site is left go. Each one of these should be evaluated before moving away from a domain. Simply doing a 302 redirect abandons almost all of them. This can be an enormous financial loss.
A 301 redirect is the best way to go if you simply want to transfer link equity and type in traffic to the new domain. My question is... Has this been done correctly?
Also, do you have server logs or analytics from the old domain? If you do you can use them to figure out which pages on the old domain were pulling traffic and for what keywords. If there is nice traffic coming into the site for them then it would be a good idea to consider getting the original content from the old site and moving it to the new site. It might not be too late to redirect the URLs on the old site directly to the new URLs on the new site that hold this content.
If I was you I would consider getting a paid consultation from someone experienced in SEO and moving domains in specific who can look deeply into the data from the old site and recommend how to best capitalize it on a new site. You could be walking away from thousands to millions of future dollars in revenue.

301 redirect to WWW on a 2 year old website with good SERPs and organic traffic?
Hi everyone, Recently someone pointed out that my website can be accessed in both ways i.e. by typing www.example.com or example.com. He further added that Google might identify this as duplicate content and penalize my website. So now I'm thinking about 301 redirection from non WWW to WWW using htaccess method. But my website is 2 year old now and I'm getting some decent traffic from Google. Will this redirection have an adverse effect on my rankings? Is there any other way to resolve this issue? I don’t want to lose my current rankings or organic traffic. Any help would be very much appreciated. P.S. Currently Google index my website pages with WWW.

301 Redirect domain with penalty
Wondering if I could get a few views on this please... I have added an affiliate store to a domain I own, however I forgot to noindex the product pages which were duplicate content of the merchants. Despite a good deal of backlink building the site will not do much in the engines at all, doesn't even come up on the first few pages for it's own name! This suggests to me that I have a duplicate content penalty. Try as I may I cannot get it removed so am thinking of cloning the domain to a new domain, however, I do not want to lose the links I collected so I am planning on 301ing them. While I will not get all the link power moved over, I should at least get credit for some of them which will kick start the new domain. Can anyone forsee any potential issues with doing this? Is there a danger of 301ing a site with a penalty that the penalty would be carried over? I know there is no penalty on the links, no WMT warnings etc, it is the content causing the issue. 301 redirect of a subdirectory
Hello! I am working on a website with the following structure: example.com/sub1/sub2/sub3. The page "example.com/sub1" does not exist (I know this is not the optimal architecture to have this be a nonexistent page). But someone might type that address, so I would like it to redirect it to example.com/sub1/sub2/sub3. I tried the following redirect: redirect 301 /sub1 http://example.com/sub1/sub2/sub3. But with this redirect in place, if I go to example.com/sub1, I get redirected to example.com/sub1/sub2/sub3/sub2/sub3 (the redirect just inserts extra subdirectories). If someone types "example.com/sub1" into a browser, I would "example.com/sub1/sub2/sub3" to come up. Is this possible? Thank you!

301 Redirecting weird URLs with % in them
I've been working on redirecting links reported as 404 in Google webmaster tools. I've stumbled upon 41 URLs that Google is reporting as 404 that include a '%' in the URL, but I don't know how to redirect. Here is an example: URL: bond_information.htm%20Surety%20Bond%20Information,%20with%20FAQ Attempted redirect: redirect 301 /bond_information.htm%20Surety%20Bond%20Information,%20with%20FAQ http://www.mysite.com/ Unfortunately, after implementing the redirect, http://www.mysite.com/bond_information.htm%20Surety%20Bond%20Information,%20with%20FAQ still resolves a 404 error. 301 redirect domain to page on another domain
Hi, If I wanted to do a 301 permanent redirect on a domain to a page on another domain will this cause any problems? Lets say I have 4 domains (all indexed with content), I decide to create a new domain with 4 pages, one for each domain. I copy the content from the old domains to the relevant page on the new domain and set it live. At the same time as setting the new site live I do a 301 permanent redirect on the 4 domains to the relevant pages on the new domain. What happens if Google indexes the new site before visiting the redirected domains, could this cause a duplicate content penalty? Cheers

Does 301 redirect pass "freshness?"
Greetings! I work for an online retailer, and we recently launched a voting tool that allows customers to voice their opinion whether or not we should carry a new item. It's been a huge success and we've been generating thousands of comments. As a result, it's helped our SEO, and our products are showing up on the first page for some keywords without having any external links pointing to these pages. Our plan is to sell a product if it does well during the voting period. Unfortunately, we're not able to process the sale on the voting page, and need to redirect users to another page on our site. I understand that a 301 redirect transfers "linkjuice" to the new destination URL. But does it also transfer "freshness?" I ask because our new landing pages will not be updated as frequently as the voting pages. Example of our Voting Page:
