Site structure from an SEO standpoint

I am fortunate enough to be working with a client who is still building their website. From a site structure standpoint, what can I look for with my SEO hat as they build their wire frames and storyboard their site? I want to make sure I don't miss any components that might be helpful short and long term

What kind of site is it?
I would make sure the homepage has plenty of space to include content. Wether that is a content block or integrated into the different elements on the homepage. Either way, you want to be able to add content or use images very wisely. If there is a slider, make sure Google can view each image and the information with that image.
I would make sure the subpage's content shows up before the sidebar.
Make sure they add images wisely and use CSS whenever possible. I've had too many sites that are all images instead of content blocks and it kills opportunity.
Navigation needs to be scrollable and doesn't include the H1 tag. It seems as if designers use the h1 tag too often to be the main navigation in sidebar. Watch out for that.
I'm sure others will have some more advice but those are a few things I'd have my eye on.

95% of organic traffic lands in my homepage, despite having a 250 page website with a "seo optimized" hierarchical structure. Any suggestion as to what might be happening?
Challenging issue All the "usual suspects" have been discarded: all pages included in google index, no google penalties, metas optimized, kw's segregated by pages/cluster of pages to avoid cannibalization... Need help on SEO for my site. Can't figure out what is wrong.
My site, findyogi.com, isn't ranking well in google SERPs. For some good content and matching keyword, my pages are ranking 200+ whereas other sites that have similar or lower authority are ranking in top 10. I must be doing something fundamentally wrong but can't seem to figure out what. I am not looking at ranking 1 on google right now but my pages don't appear even on page 2-4. Site Structure Question
Hi All, Got a question about site structure, I currently have a website where everything is hosted on the root of the domain. See example below: site.com/men site.com/men-shorts site.com/men-shorts-[product name] I want to change the structure to site.com/men/shorts/[product-name] I have asked a couple of SEOs and some agree with me that the structure needs to be changed and some say that as long as I dictate the structure with internal links and breadcrumbs the URL structure doesn't matter...
