Google Link Disavow and sites with extremely heavy but poor link metrics

Need help/opinions from the SEO's out there. I am working with a site that in the past hired an SEO company out of India. Over the course of their time together, this company submitted the clients url to tens of thousands of link exchanges and directories.
Around the time of Penguin, the owners told me their inquiries dried up. Literally that same week they had a new website launched (designed by a local competitor) that really butchered the site. They were convinced the reduction in traffic/inquiries was due to the new site but I am convinced otherwise (suspect Penguin).
Not only does the site need to be re-structured but their link portfolio needs to be diversified.
Now on the plus side, the company caters and sponsors a number of events that earns them organic, relevant links. These are overshadowed by the tons of poor, irrelevant ones though.
I read a few posts recently on the Google Link Disavow tool and to proceed slowly due to the unknown nature surrounding it. I have a good idea of what links are problematic and which ones are well served. However, the number of problematic links in my estimation is quite high (thousands). I am very hesitant to dive into Google Disavow and submit such a large number of requests.
What are your thoughts? How would you proceed?

I know that some of them are very questionable. The sites listed right next to this persons in some cases are explicit to say the least.
Others are very misleading and have no relevance to the company in question what so ever. These really bad ones I will work on manually removing. Others that seem to provide no value might go the route of a domain level disavow.
Has anyone used the Disavow tool yet? Any successes?

You know they are bad ? Try to get as many as possible removed. And THEN Disavow the rest. I stress the importance of actually getting some removed. I don't think you'll be successful in just disavowing all those thousands of links alone.
So yeah, those links may have been helping the site to rank before ..but that's not going to happen again. You need to get rid of them, while also attracting new links at the same time.

I have links coming from spammy sites that DO NOT exist anymore... Disavow or not?
Hi There !!! I´m cleaning the link profile of one of our sites and making the typical analysis I have found the following scenario: All SEO tools that helped me to gather the data (WMT, opensite, majestic) are showing me that I have links coming from spammy sites that actually are not online any more. In other words, the spammy site where the link is coming is not alive (when I try to check the page itself I´m having a 404 or domain expired). My main question is… Should I disavow these domains links? or should I simply ignore them? We got an unnatural penalty and we are doing the whole proccess (checking sites, contacting, etc….). Googles stance on Back Links via a Badge/Form
Hey guys, Does anyone know what Google's stance is on backlinks that come via a form, WordPress theme or badge. For example if I offer website security and provide badges for websites that are malware clean (with a back link to my website) and 100 websites sign up to my website will this be deemed as bad practice in Google's eyes? Also if I create a free WordPress theme with a backlink to myself? The second question sounds like I'm providing content for a link which seems okay but the first one can go either way. Thanks

Can you duplicate on site Blog Posts to Google Plus
I have read from an authorative source that you can duplicate your blog posts on your google plus account without issues as google knows that this is your 'property'. is this correct and what would be the value in doing so? until we have need sign posting new blog posts with a link. Ash

Linking to sites that link to porn or casinos, my site getting penalized?
I have some link exchanges with some sites to get web traffic but when i ran the bad neighborhood link checker, i found that one site links to some casinos and another site has one link to a porn site. Is this getting me penalized? should i remove the links to these sites? Thanks, Ron

I found a link to my customer's site with an over-optimized
I found a link to my customer's site with an over-optimized anchor text using the OpenSite Explorer tool, but when I opened the link, my customer's link is nowhere to be found. Here is the link Opensiteexplorer gave me: http://www.derbymadness.com/my-profile/demolition-derby-groups/viewgroup/12-web And here is my customer's link: 1896omalleyhouse.com The link is not on the cached version of the page either. Google Webmaster Link drop
Checking Google Webmaster it looks like my links dropped in half? Yet I have been ranking very well the past 2-3 days? Is there any explanation for this? I have been doing Pr's, Blogs, manual link building, and concentrating on the social side of it as well, facebook, twitter, google+ can that have anything to do with better rankings? or is it still considered a minor part?
