Google Link Disavow and sites with extremely heavy but poor link metrics

Need help/opinions from the SEO's out there. I am working with a site that in the past hired an SEO company out of India. Over the course of their time together, this company submitted the clients url to tens of thousands of link exchanges and directories.
Around the time of Penguin, the owners told me their inquiries dried up. Literally that same week they had a new website launched (designed by a local competitor) that really butchered the site. They were convinced the reduction in traffic/inquiries was due to the new site but I am convinced otherwise (suspect Penguin).
Not only does the site need to be re-structured but their link portfolio needs to be diversified.
Now on the plus side, the company caters and sponsors a number of events that earns them organic, relevant links. These are overshadowed by the tons of poor, irrelevant ones though.
I read a few posts recently on the Google Link Disavow tool and to proceed slowly due to the unknown nature surrounding it. I have a good idea of what links are problematic and which ones are well served. However, the number of problematic links in my estimation is quite high (thousands). I am very hesitant to dive into Google Disavow and submit such a large number of requests.
What are your thoughts? How would you proceed?

I know that some of them are very questionable. The sites listed right next to this persons in some cases are explicit to say the least.
Others are very misleading and have no relevance to the company in question what so ever. These really bad ones I will work on manually removing. Others that seem to provide no value might go the route of a domain level disavow.
Has anyone used the Disavow tool yet? Any successes?

You know they are bad ? Try to get as many as possible removed. And THEN Disavow the rest. I stress the importance of actually getting some removed. I don't think you'll be successful in just disavowing all those thousands of links alone.
So yeah, those links may have been helping the site to rank before ..but that's not going to happen again. You need to get rid of them, while also attracting new links at the same time.

Disavow Google Links
Hi Guys, one question from my side: When I disavow domains in the Google link disavow tool, do I have to disavow every subdomain of a main domain.....for example; I want to disavow the following (sub)domains safsad.mydomain.com hapdasd.mydomain.com skdkada.mydomain.com Do I have to disavow every subdomain solely or does it suffice if I disavow "mydomain.com" and when done also every subdomain of this main domain is disavowed too? Existing links on domain with previous history - keep or disavow?

Free tool which includes a link back to my site
On one of my sites I provide a free tool to other webmasters to use that allows them to copy some code to use the free tool on their website and under the tool on it says "Powered by: mysite.co.uk" with a link to "mysite.co.uk". Now I have no real control over which sites can come and use this free tool (a tool to test how fast an internet connection is), on the whole though it is aimed at a specific niche but a range of sites do use it which means good or crap sites can pick up the free code to place into their sites. The link to mysite.co.uk is now always mysite.co.uk as the anchor text, I used to use the websites name (which is the actual name of the URL - link to site at end of post) so the links were keyword rich but only to my sites genuine name, however I now just leave it as the URL to my site. I am not aiming to do anything untowards with the linking other than to get the acknowledgement that it was provided for free by my site, however I'm wondering if google etc will be able to tell they are natural and not dodgy? Googles stance on Back Links via a Badge/Form
Hey guys, Does anyone know what Google's stance is on backlinks that come via a form, WordPress theme or badge. For example if I offer website security and provide badges for websites that are malware clean (with a back link to my website) and 100 websites sign up to my website will this be deemed as bad practice in Google's eyes? Also if I create a free WordPress theme with a backlink to myself? The second question sounds like I'm providing content for a link which seems okay but the first one can go either way. Thanks

Great site wide link or maybe not?
A client has done come work with company who has added there widget / link back to there website, at first thought this is great, but it has been added on the template so is site wide - which poses the question could this cause problems? Is there a software to help me check whether the sites that i give link to, also place my link on their site (reciprocal link)?
When i exchange links with others, i usually put their link on my site hoping that they'll do the same. Since it's impossible to check all sites whose link i have placed on my page to see if they have put a link back to me, i was wondering whether there is a kind of software to help me do that!

Is it bad to insert links to other sites and use bold on keywords?
Hi, This is a question I always had doubt about, and would be very grateful in to know your opinions. Is it bad to link to other sites? Can this causes problems to my blog? I frequently insert links in keywords, etc, for other sites. Many times, for sites greater than mine, and I heard from some people that this is bad. Is this correct? In last days, I have used, in some links, the atribute "nofollow". This is good, or not? In a case, for example, when linking to Wikipedia, is it good to use "nofollow"? And about keywords: I'm mostly using bold on them. Is it good, or not? This subject always makes me think. I would be very grateful for any help. 🙂
