Delayed Penalty...

I received the 7/23/12 Unnatural inbound links warning but nothing changed, if anything my traffic and rankings improved well over the next 2 - 3 months.
But last week a couple of the better (maybe slightly over) optimized pages suddenly dropped out of the rankings completely, is it possible that these two events are related but three months apart?
A change I made close to the time of the rankings dropping was completely overhauling the homepage. I realized this would impact the internal "link juice" flow but never expected the kind of drop in rankings I received. I have restored the homepage to its former glory but it hasn't helped get my slightly over optimized pages ranking again.
Any ideas? Suggestions?
Exact date of drop in rankings is 18 - 19 October (site has lost roughly 50% of its organic search traffic)

Thanks yip I have put together the list of the low quality links and contacted most of them. Many I don't even know how we got... they are asking us to pay them to remove the links.
I guess this is the perfect opportunity for me to test the disavow tool... Thanks for the response.

Hi Stan,
I'm pretty sure the messages that were sent out were warnings. It was up to you to clean up your link profile and ask for a reconsideration request from Google. Perhaps you took too long and now you are being penalized for it?
I would recommend fixing your link profile by sending the low quality linking sites a message. Even if you cannot get all the bad links removed, you can disavow them, just remember to request reconsideration after you have attempted to clean up the mess.

Rankings after manual penalty removal
I've just started working on a ecommerce website that was hit by Penguin 2.0 in May (It was ranking 2nd for it's major keyword at the time) and it hasn't been indexing for that keyword since After a lot of link removal, the reconsideration request was accepted and the manual penalty had been removed. Rankings haven't really improved and that specific keyword has not been reindexed The site does have a lot of not found errors (It was 5.5k but recently taken down to 4k) but it was still ranking before the penalty. Is there anything you believe I'm missing? Is it the onsite errors that are flagging the site as unreliable? I thought it would still appear for the keyword if that was the case

301 redirect after penalty to domain which currently 301 to the penalised domain
Hello all, As I have mentioned in another Q&A, one of our new clients got hit by manual penalty. I checked their link profile and there was a lot of black hat involved. Long story sort, I submitted a reconsiderationr equest which was not enough as it seems 99,9% of his links are bad links. We took the decision to move a newly launched web site from www.websitename.com to www.website-name.com with the latter being an old domain name with good authority and clean link profile. The problem is that at the moment the www.website-name.com is set to 301 redirect to www.websitename.com and what we want to do now is take the web site off www.websitename.com and launch (not 301 as we dont want to pass the penalty to the clean domain) it to www.website-name.com. What is the best practise for this particular case and are there any things i should pay attention to? I would appreciate your advise!

Penguin update: Penalty caused from onsite issues or link profile?
Back in April before the Penguin update, our website home page ranked in the #1 position for several of our keywords and on page 1 for dozens of other keywords. But immediately after the Penguin update in April our rankings dropped immediately to below #100 for nearly all keywords. The sharp drop was obviously a penalty of some kind. We worked on removing some bad back links that were questionable. Over the past 7 months many of the bad links have dropped off and our link profile is improving. Our rankings, however, have not improved at all. In Yahoo and Bing we remain strong and rank on page 1 for many of our keywords. I joined SEOmoz because I’ve heard about their great tools and resources for SEO. The first thing I learned is that I had a lot of errors and warnings that need to be addressed and I’m optimistic that these items once addressed will get me out of that dreadful penalty box we’ve been in for 7 months now. So with that quick summary of our SEO problems I have a few questions that I hope to get some direction on. 1. Crawl Diagnostics for my site in SEOmoz reports 7 errors and 19 warnings including missing meta description tags, temporary redirects, duplicate page content, duplicate page title, 4xx client error, and title element too long. Could these errors and warnings be what has landed my website in some kind of penalty or filter? 2. A couple of the errors were duplicate page title and duplicate page content. So there appears to be a duplicate home page. Here are the two pages: howtomaketutus.com/ howtomaketutus.com/?p=home They are the same page but it looks like Google is seeing it as duplicate content. Do I need to do a 301 redirect in the .htaccess file? I’m not sure how that would work since they are the same page. If that is possible how would I go about doing that? 3. Finally based on what I’ve described above is it more likely that the penalty we are experiencing is because of onsite issues or because of our link profile? We would really appreciate any help or direction anyone can offer on these issues. Thanks

Single Keyword Penalty?
Hi guys, I recently taken over SEO for strikebowling.com.au and I'm stumped to what has happened with the keyword 'Bowling' for the home page. Historically they have been ranking 5-6 for the year and they do come up in the local results. Start of September, bang they drop out of the top 100 for Bowling. No other words seem to be effected. However the keyword 'Bowling Alley' did improve around the same time for an internal page. What could have happened? A single keyword penalty? No messages in Webmaster tools No dodgy link building Look forward to some theories. Regards, Corey

Do Google Always Tell You About Penalties?
Hi One of my clients has recently suffered a big decline in rankings on some of their keywords, going from positions in the top 10 to sub 50 for some of their keywords, but not all. Their website is still indexed and there is no link warning from Google. Some of their links from a previous link builder are dodgy and we have already tried to contact the other company for removal but to no avail. Any ideas where I start? So far I planning to increase the branded anchor link and add some content as the site is fairly light on content. Is it worth doing a reconsideration request and mention the bad links incase this is the problem. Has anyone seen any particular good resources on what to do when it appears you have a penalty. None of my other clients have been effected by Panda or Penguin and although I have done some general reading I need to know what action to take and get up to speed FAST! Thanks in advance. Home page penalty?
What does it mean when your home page has a penalty? I have a site that has good rankings for many pages, but my home page seems to be penalized by Google. I tried searching for my home page URL in Google, www.xxxxxx.com and my page doesn't show up, but sub pages do show up? What would cause this penalty and how do you correct this issue.

Duplication Penalty through Specs?
I am trying to figure our how to correct a recently incurred duplication penalty on a partner site. I didn't see any posts on this yet specific to my problem. The site used to be ranked on page 1 of Google for all important keywords but now we ran into the situation that many pages were bumped to pos 100 or lower due to duplication issues. This is an aviation site, discussing airplanes and each page discusses a different model but each page also has the specs of the plane and while the data parts are different for each plane the specification terms are the same ,see here: Primary Function:
