Queries vs Keywords

Can anyone clarify why my list of queries from google webmaster tools varies so much from the keywords that have resulted in clicks?
I have a site that, according to Google analytics, has had clicks from 125 key phrases where as in webmaster tools (via analytics) allegedly only 17 queries have resulted in clicks. Is it becuase GA can't handle less than 5 clicks from the webmaster data or is it something else I am missing?
The site I am researching for has very little traffic from other search engines.

It really is bizarre, the number of unique keywords or queries is as follows:
Google Webmaster Queries (in webmaster) - 77
Google Webmaster Queries resulting in clicks (in analytics) - 18 (406 in total)
Keyword clicks to the site (in analytics) - 125
There must be something I'm missing!

I understand about the Google log in but, unless I have misunderstood your response, this also applies to the keywords that have driven traffic to the site.
Why are so many more keywords showing in my analytics than queries that resulted in click? Is this not the same data? Is this where I am going wrong?

This is because of Google's (fairly) recent change in reporting of search referrals within Google Analytics. If the user who visits your site is using Google under SSL (so with a https prefix), their search term is hidden and shows up in Google Analytics as (not provided). So when you look at the list of search queries in GA, you are only looking at the queries that people searched for when they weren't accessing Google through SSL. Everything else gets lumped into (not provided).
In Webmaster Tools though, you're able to see ALL of the searches, even the ones from HTTPS searches. That's what creates the discrepancy.

Hi community, Our company name got attested with our industry keyword over the years; which also primary keyword of our homepage and all of our industry competitors. Best example is... Moz turns to Moz SEO for fraction of the audience or users. Again this is an example. Now if Google thinks "Moz" is only the company name, does it ignores the word "seo" completely? Homepage Index vs Home vs Default?
Should your home page be www.yoursite.com/index.htm or home.htm or default.htm on an apache server? Someone asked me this, and I have no idea. On our wordpress site, I have never even seen this come up, but according to my friend, every homepage HAS to be one of those three. So my question is which one is best for an apache server site AND does it actually have to be one of those three? Thanks, Ruben

Penguin Update and Long Tail Keywords

has dropped almost 25%. The thing I cannot figure out is that when I compare April 1<sup>st</sup> to May 15<sup>th</sup> (before the update) and June 1<sup>st</sup> to July 15<sup>th</sup> (after); 8 of our top keywords are up. Our 2 main keywords are up 15% and 11%. Where we lost most of our traffic is from our longtail keywords. We have almost 1000 longtail keyword phrases that we got visits from in the April/May period that we did not get in the June/July period. Is there a reason why our top keywords would continue to improve while we most of the longtail keywords?? If Google penalized us, won’t all of our keywords be dropping and just not the longtail. Can I check the rank of a keyword over time ?
Is there any tools available that allows users to track ranking of a keyword in SERP over time ? I know the question can be a bit confusing so here is an example that I hope makes it a bit easier to understand EXAMPLE : I am doing keyword research for say "iphones games" and I find out the current sites that rank for the term but If I want to see who ranked for the term 6 months ago or 1 year ago, is it possible ? Also can I get data of the SERP ranking history for "example.com" for the term "iphones games" ? eg : in jan 2011 rank 10 feb 2011 rank 7 ... sep 2011 rank 5

Why have I lost rankings for my top 10+ keywords
Hello, As of 04/24/11 I have lost rankings for my top 10+ keywords in an extremely competitive market. I was ranking on page 1 in Google for keywords like: iphone app reviews, ipad app reviews, iphone app videos, ipad app videos, and more. Since 04/24 I have fallen off the first 10 pages + in Google for all major keyword & keyword terms. I have identified that I have 1,359 articles from prmac, which contain links to customers who published press releases through prmac. We are in the process of removing these pages, but creating a list of urls to prove to Google the possibly offending blog posts are gone. Beyond that I am not sure what else to do, please help. Will google punish us for using formulaic keyword-rich content on different pages on our site?
We have 100 to 150 words of SEO text per page on www.storitz.com. Our challenge is that we are a storage property aggregator with hundreds of metros. We have to distinguish each city with relevant and umique text. If we use a modular approach where we mix and match pre-written (by us) content, demographic and location oriented text in an attempt to create relevant and unique text for multiple (hundreds) of pages on our site, will we be devalued by Google?
