'No Follow' and 'Do Follow' links when using WordPress plugins

Hi all
I hope someone can help me out with the following question in regards to 'no follow' and 'do follow' links in combination with WordPress plugins.
Some plugins that deal with links i.e. link masking or SEO plugins do give you the option to 'not follow' links. Can someone speak from experience that this does actually work??
It's really quite stupid, but only occurred to me that when using the FireFox add on 'NoDoFollow' as well as looking at the SEOmoz link profile of course, 95% of my links are actually marked as FOLLOW, while the opposite should be the case. For example I mark about 90% of outgoing links as no follow within a link masking plugin.
Well, why would WordPress plugins give you the option to mark links as no follow in the first place when they do in fact appear as follow for search engines and SEOmoz? Is this a WordPress thing or whatnot? Maybe they are in fact no follow, and the information supplied by SEO tools comes from the basic HTML structure analysis. I don't know...
This really got me worried. Hope someone can shed a light. All the best and many thanks for your answers!

The author of the WP plugin has responded to me with the following:
Pretty Link does send a nofollow/noindex in the http header of the request (you won't see it in the HTML because its sent with the http request).
I don't think he's making things up, at the same time I'm not code savvy enough to confirm it. What do you think? One or the other way, I will also follow the hard coded no follow from now on.
Just to wrap it up. If by any chance, all outgoing links are still FOLLOW, I believe it would be the wrong move and suspicious to search engines, if I went out now NO following all links that there are in the site. Correct?

Wordpress is awesome but obviously there are tons of shitty plug-in that can kill your website big time like you said... from the explanation you have provided in your questions... It clearly seems like the plugin is not working for you...
Personally, I always check links if they are no follow or do follow from SEOmoz toolbar and don’t really use any plugin for no following any link... I would prefer to manually add a single line of code in the page/post instead of using any plugin... this will kill any problem and give me the 100% result.

Thanks for your answer! Well, it's only outgoing affiliate links that shall not pass on link juice. All internal links do follow. Well, one of the masking plugins is Pretty Link, so not an unknown one when it comes to WordPress plugins (the actual tick box description for not following a link says "Add a nofollow and noindex to this link's http redirect header". Not sure what redirect header is supposed to mean.
No, I haven't added the nofollow manually as I though the plugin would sort it out
Silly question, but can I assume that a no follow link is ONLY REALLY no follow when you can tell by the actual source code (i.e. when you check the source code of a website and a link clearly states rel=nofollow) or may there be some robots.txt or scripts going on in the background that tell search engines regardless??
The more I think about it, the more confusing it seems to get.

Not sure why you would want to nofollow 95% of your outgoing links, might throw up some red flags, but sounds like the plugin you are using to nofollow may not actually be working. Have you tried adding the html manually to the links?

Using Sub Domains For Back Linking
Hey Guys! I'm building links for my page and happened upon the "Hoth" link building page. I tried it out and it built some no follow links and some links on several sub domains. I know that, when back linking via guest posting, no follow links do not juice my site. My question is, does building links on a subdomain from another company juice my site? If it's not helpful, could you explain why? Does it juice my site in any way? If you could link sources, I would really appreciate it. Also, do any of you have input on Hoth or platforms like it? Use keywords that has another keyword in it for another link
Hi, I have these two links: A1 & A2 and the keywords for them are these: Pest control for A1 Pest control service for A2 is google smart enough to differentiate these two & rank the exact page for them accordingly? or does google guess pest control keyword in A2 link as well? please help me with this issue. & the same with these : termite inspection & termite inspections Arizona!! many thanks Shervin

John Mueller says don't use Schema as its not working yet but I get markup conflicts using Google Mark-up
I watched recently John Mueller's Google Webmaster Hangout [DEC 5th]. In hit he mentions to a member not to use Schema.org as it's not working quite yet but to use Google's own mark-up tool 'Structured Data Markup Helper'. Fine this I have done and one of the tags I've used is 'AUTHOR'. However if you use Google's Structured Data Testing Tool in GWMT you get an error saying the following Error: Page contains property "author" which is not part of the schema. Yet this is the tag generated by their own tool. Has anyone experienced this before? and if so what action did you take to rectify it and make it work. Too many navigational links
Hi there, I have an issue with the amount of internal links on my webpages. Moz campaign manager gives a lot of 'too many on page links' issues. Over 7000.

I know the importance of a good internal linking structure. 1. Not too many internal links (over approximately 100) is good for flowing through some authority from authoritive pages.
2. Too many internal links can spend all of the 'crawler budget' so the crawlers won't crawl the complete website anymore (right?). This can cause problems with indexing new webpages (right?). This is the situation: The website is a webshop The header contains 6 links, the footer contains 32 links, the homepage contains 42 links, the body content of some category pages contains a variated amount of links from 30 to a maximum of 100 links. Product pages do contain a maximum of 25 links. There is no problem here. Now here's the problem: The website navigation is a dropdown menu that contains 167 links to tier 2. These links are very important for our visitors. They can immediately find the right category/product by it. Removing or shrinking this dropdown is not an option. But the dropdown navigation is causing all of the 'too many on page links' issues. Question: is there a SEO (indexing, PA) problem in this situation which i should solve? Anyone See This Before? Google Following Links that are Not Hyperlinks
Today I was going through my Google Webmaster URL Errors (404s) info. I came across two links in my URL Errors report that are NOT actually hyperlinks on the source page. Both of these links are from two different forum-type websites. In both cases, the post references a URL on my website (incorrectly, hence the 404 error) in the text of the post but did NOT actually link to my site. I looked at the source code...no href. Both forum posts simply had a tag or tag around the incorrect URL text referencing my site. I have never seen this before or heard that Google will follow a URL that is not actually a hyperlink. Anyone else?

404 error - but I can't find any broken links on the referrer pages
Hi, My crawl has diagnosed a client's site with eight 404 errors. In my CSV download of the crawl, I have checked the source code of the 'referrer' pages, but can't find where the link to the 404 error page is. Could there be another reason for getting 404 errors? Thanks for your help. Katharine.

Self-referencing links
I personally think that self-referencing links are silly. It's blatantly easy for Google to tell and my instinct says that the link juice for this would simply evaporate rather than passing back to itself. Does anyone have information backing me up from an authoritative source? I can't find any info about this linked to Matt Cutts, Rand or any of those I look up to.

Linking to related business?
If your working with a local business, is it a good idea to reach out to similar businesses in other states and ask for a link? Example: I own a paint shop in Minnesota, and I reach out to a paint shop in California to see if we want to link to each others site to help our SEO. Because we aren’t in competition with each other wouldn’t this help us both?
