What is the best tool to look at Internal Links?

My site has on average 220 internal links a page largely due to how the site is built ie every page shows every link via the menu system, which isnt great, but from what i have read there isnt much i can do about it.
However, this week 3 pages jumped to over 400 links and the home page over 500 internal links, GWT will only show me 200 of them, Is there a tool that i can use that will list all my internal links, so i can find out why this has happened?

Like Tom, I am a huge fan of Screaming Frog.
Another option is Xenu's Link Sleuth which is completely free, while the Screaming Frog free version has a 500 URI crawl limit.
I personally think it is worth it to purchase the licensed version of Screaming Frog... but I also need to for my site.

PDF best practices: to get them indexed or not? Do they pass SEO value to the site?
All PDFs have landing pages, and the pages are already indexed. If we allow the PDFs to get indexed, then they'd be downloadable directly from google's results page and we would not get GA events. The PDFs info would somewhat overlap with the landing pages info. Also, if we ever need to move content, we'd now have to redirects the links to the PDFs. What are best practices in this area? To index or not? What do you / your clients do and why? Would a PDF indexed by google and downloaded directly via a link in the SER page pass SEO juice to the domain? What if it's on a subdomain, like when hosted by Pardot? (www1.example.com)

Links not pointing to my website?
Aloha everyone! I've asked questions to the Moz community before and have always been happy to see how responsive and helpful the community is as a SEO learning new comer! Many thanks in advance for any ideas or insights to solving this problem. So here is my question, I own a wedding photography business here on Kauai and am looking to rank for a few things, Kauai wedding photographer, Kauai Wedding videographer, and Kauai family photographer. That aside I've been pouring more time into getting back links from people I've shot with here on Kauai (local business's websites etc) and have had links dropped in on their sites to, in theory, bump my rankings up from back linking my website. Here's my website http://www.balihaiphoto.com/ Here's a few sites but are not showing up as backlinks/pushing my site higher on SEO results (screen shot as well) http://www.haleleakeiki.org/ (bottom of page footer linking to BaliHaiPhoto.com) and another site here http://www.wishingwellshaveice.com/ with the same thing, footer link pointing to my website. Both sites have been indexed and the shave ice one gets a good amount of traffic, does anyone know why this isn't showing as a back link or if its passing on any link juice my way? How can you tell if Google has already assessed a penalty against your site for spammy links?
Is there any way to tell for sure if there is a penalty? My client has a ton of low quality back links, and I think they are in danger of a Penguin penalty. Any way to know? The links are there for a business reason.... their clients mention them in the footer, with a backlink. It is not a link scheme. but folks are generally not clicking on a footer link, and so there is a pro/con of leaving it as it. Any way, to diagnose whether a Penguin penalty has already hit?
