Google De-Indexed Our SIte for Branded Terms?

Hello all,
As of 10am Pacific on September 12th, 2013, my team has noticed that our site, www.wirelessemporium.com, does not show up on the first 5 or 6 pages of SERPs for branded terms like "wireless emporium." We have not received any messages from Google via Webmaster Tools regarding this. Major activity that we've been doing to our site is updating content, meta tags, and h1 tags, along with removing/301 redirecting certain pages that did not meet Google quality guidelines. We've also been purging our backlink portfolio of toxic links and URLs, both manually and through the disavow tool. No blackhat has been done to this site for a very long time (more than 8 months now).
One thing to note is that we did have a manual spam penalty placed on us back in July of 2012, it expired in early August of 2013 after a reconsideration request was submitted, and a 2nd manual spam penalty was placed on us again later that month. We are submitting a 2nd reconsideration request this Monday.
Could this or the recent Panda update have anything to with this? We are very much in need of opinions as to why this is happening to our site.

Yeah, given that your brand looks pretty strong and you even have a Knowledge Graph entry, not ranking for exact-match brand terms (even in quotes, at least for me) is a very bad sign.
When you asked about Panda, did you mean Penguin 2.1? It's definitely possible for a site as large as yours to be hit by Panda (because of duplicate content, thin content, etc.), but that would typically manifest in a loss of long-tail traffic, ranking dilution, and other more subtle or isolated signs. When you can't get your home-page to rank for brand terms, that's almost always penalty-scale and often link-based. Penguin is entirely possible, but Panda is very unlikely to cause this.
However, since you've got a second penalty notice in play, speculating about Penguin isn't really worthwhile. You know Google has a problem with your link profile, and they're telling you flat out that you didn't clean it up enough. Honestly, you're going to have to be aggressive - being re-penalized could be worse, and if Google thinks you're playing games, or you just ask for reconsideration without showing a serious effort to cull bad links, they're going to only get more and more suspicious.
Are you ranking for much of anything? I'm not able to find you for "cell phone accessories" and similar terms, either.

Definitely from the penalty. I've seen it countless times. Branded sites that wont show up for brand keywords, ugh, hate seeing that when potential clients approach us.

When Googling site:mydomain.com what does listing order tell us?
To find all the pages on my site that are indexed by Google I can search using site:mydomain.com and it gives pages of results. But what does the order of results relate to? Is it page rank or strength? My list of pages doesn't appear to be in order of strength. And it's definitely not by age or alphabetical...

My website disappears off google!
So this might be kinda of a weird question... Every morning and night I check the ranking of a website that I am building.. The ranking has gone up a lot the last two months. It went from the fifth page to now the second page. I have a issue where some days I check Google my website is completely gone! I go through every page for my keyword and it's not there! After a couple of days of frustration I check again and all of a sudden it is there but now at a higher ranking... I went through the code to make sure there's a not a not follow code in the robots.txt page... Btw another weird thing is so then I look up my website on a google out of country like google.sg and I'm ranking first page like number 5 but again disappeared off google usa. Literally driving my crazy.. does anyone know why this could be? Btw the first time it disappeared I went into webmasters and sent a request because I thought I got penalized but they responded they could not find any spam and I was NOT penalized...

Are there better & inexpensive third party website analytics software over Google Analytics?
I've heard there are some third-party software that provide greater depth of information than Google Analytics, such as mouse tracking, heat mapping, video snapshots ect. How to test a site for usability with hundreds users and get genuine feedback?
My question is twofold; firstly is there a recommended company that I could use to get feedback on my site usability. Ideally I would like this company to arrange a focus group of a couple hundred people that fit into the right demographic and organise a report on the opinions of the group and the issues faced. Secondly an in-house understanding of usability Now I would like to think that when I review a site for usability I am not biased in any way. But I believe that if I look at the page that I have created or even collaborated on that I will always miss usability issues as I frankly think my/our creation is amazing. I'm interested to know how people rank and check their site usability and what factors rank highest in their assessments i.e. the tools you use and how you use them.

Google Query Contamination.... Are you seeing this??
I have been searching on Google.com with FireFox this morning. I searched for a state name.... like "georgia". Then I search for a product... like "guitars". For the Guitars query the first page of the SERPs include some music stores in georgia. So, Google is contaminating your search results with information from your most recent query. Are you seeing this too? Has Google been doing this for a long time? Or, I am going crazy?
