How should I go about repairing 400,000 404 error pages?

My thinking is to make a list of most linked to and most trafficked error pages, and just redirect those, but I don't know how to get all that data because i can't even download all the error pages from Webmaster Tools, and even then, how would i get backlink data except by checking each link manually?
Are there any detailed step-by-step instructions on this that I missed in my Googling?

Try using ScreamingFrog (app for mac and pc). It's free and will crawl your site and list all the errors an dresponse codes 9inc 404s) you can export these as a CSV file.

The site wasn't deleted. I will have to investigate what caused all these 404s. I suspect a redesign.
Is there a way get a full list of 404 pages with backlink information if possible for each URL?

I'm guessing that you deleted a whole site without 301'ing.
What is the base URL? (myDomain.com)?
There is a chance that you could use an .HTACCESS file with some redirect rules to send whole batches to a new domain but these are all guesses without further detail from you.

Productontology URLs are 404 erroring, are there alternatives to denote new schema categories?
Our team QA specialist recently noticing that the class identifier URLs via productontology are 404ing out saying that the "There is no Wikipedia article for (particular property)". They are even 404ing for productontology URLs that are examples on the productontology.com website! Example: http://www.productontology.org/id/Apple The 404 page says that the wiki entry for "Apple" doesn't exist (lol) Does anybody know what is going on with this website? This service was extremely helpful for creating additionalType categories for schema categories that don't exist on schema.org. Are there any alternatives to productontology now that these class identifier URLs are 404ing? Thanks

Not found errors (404) due to being hacked
Hi Moz Guru's Our website was hacked a few months ago, since then we have taken various measures, last one being redesigning the website all together and removing it from a WordPress platform. So far all is going well, except that the 404 not found errors keeps coming up in Google Webmaster tools. The URLs are spam pages that were created by the virus. And these spam pages have been indexed by Google, and now we are struggling to get rid of them. Is there any way we can deal with these 404 spam pages links? Is marking all of them as fixed in the webmaster tools - search console- crawl errors helpful in any way? Can this have a negative impact on the SEO ? Looking forward to your answers. Many thanks.

How to properly 404 pages from a subdomain
SO I am working on a site that had a subdomain that attracted a lot of spammy links. I researched the backlinks to this subdomain, and there were no beneficial links at all. I am thinking the best thing is to 404 this subdomain. What is the best way to do this? Should I just edit the DNS settings so that this subdomain does not point to the root domain? Or is there something that should be done in webmaster tools? Thanks in advance!

Incorrect cached page indexing in Google while correct page indexes intermittently
Hi, we are a South African insurance company. We have a page http://www.miway.co.za/midrivestyle which has a 301 redirect to http://www.miway.co.za/car-insurance. Problem is that the former page is ranking in the index rather than the latter. The latter page does index occasionally in the same position, but rarely. This is primarily for search phrases like "car insurance" and "car insurance quotes". The ranking was knocked down the index with Penquin 2.0. It was not ranking at all but we have managed to recover to 12/13. This abnormally has only been occurring since the recovery. The correct page does index for other search terms like "insurance for car". Your help would be appreciated, thanks!

On Page vs Off Page - Which Has a Greater Effect on Rankings?
Hi Mozzers, My site will be migrating to a new domain soon, and I am not sure how to spend my time. Should I be optimizing our content for keywords, improving internal linking, and writing new content - or should I be doing link building for our current domain (or the new one)? Deep Page is Ranking for Main Keyword, But I Want the Home Page to Rank
A deep page is ranking for a competitive and essential keyword, I'd like the home page to rank. The main reasons are probably: This specific page is optimized for just that keyword. Contains keyword in URL I've optimized the home page for this keyword as much as possible without sacrificing the integrity of the home page and the other keywords I need to maintain. My main question is: If I use a 301 redirect on this deep page to the home page, am I risking my current ranking, or will my home page replace it on the SERPs? Thanks so much in advance!
