What to do when you buy a Website without it's content which has a few thousand pages indexed?

I am currently considering buying a Website because I would like to use the domain name to build my project on. Currently that domain is in use and that site has a few thousand pages indexed and around 30 Root domains linking to it (mostly to the home page). The topic of the site is not related to what I am planing to use it for.
If there is no other way, I can live with losing the link juice that the site is getting at the moment, however, I want to prevent Google from thinking that I am trying to use the power for another, non related topic and therefore run the risk of getting penalized. Are there any Google guidelines or best practices for such a case?

I suppose that technically if you really wanted to come clean you could ask the currently linking domains to remove their links since the subject of the site has changed. Those that don't, you could disavow.
I'm not saying to do that or not, and I don't know if I know anyone who would but it's an option.

I am not too sure about it. I've seen one project in the past where a site most likely was penalized after the same kind of scenario and it was much less pages that were indexed. The site didn't rank for over a year for it's own domain name.
Also I am not sure about the thousands of indexed pages, if I can just let them become 404 errors or if I should do some redirect. Or perhaps should I remove the pages from the index via WMT?

I can't imagine Google would "think" like that and can't see any reason why they should penalize you. Same like moving to a new house; old furniture out; new furniture in.
You are lucky with the age of the domain and the root domains linking to you.
If possible, use http status codes correct http://moz.com/learn/seo/http-status-codes

As soon as you update the content Google will re-index and re-rank the site so you'll lose anything that was built up by the current content anyway.
If the linking domains are completely irrelevant to your new content they are likely to hold very little weight.
Finally, as the domain ownership is being transferred and the content completely changed you will almost certainly lose any domain authority that has been built up over the years.
Basically, I'm pretty sure that Google will treat this as a completely new site. You won't be punished for trying to use the current sites ranking but you won't benefit from it either!

Why is Google no longer Indexing and Ranking my state pages with Dynamic Content?
Hi, We have some state specific pages that display dynamic content based on the state that is selected here. For example this page displays new york based content. But for some reason google is no longer ranking these pages. Instead it's defaulting to the page where you select the state here. But last year the individual state dynamic pages were ranking. The only change we made was move these pages from http to https. But now google isn't seeing these individual dynamically generated state based pages. If a website trades internationally and simply translates its online content from English to French, German, etc how can we ensure no duplicate content penalisations and still maintain SEO performance in each territory?
Most of the international sites are as below: example.com example.de example.fr But some countries are on unique domains such example123.rsa

Website Displayed by Google as Https: when all Secure Content is Blocked - Causing Index Prob.
Basically, I have no inbound likes going to https://www.mysite.com , but google is indexing the Homepage only as https://www.mysite.com In June, I was re included to the google index after receiving a penalty... Most of my site links recovered fairly well. However my homepage did not recover for its top keywords. Today I notice that when I search for my site, its displayed as https:// Robots.txt blocks all content going to any secure page. Leaving me sort of clueless what I need to do to fix this. Duplicate Content From Indexing of non- File Extension Page
Google somehow has indexed a page of mine without the .html extension. so they indexed www.samplepage.com/page, so I am showing duplicate content because Google also see's www.samplepage.com/page.html How can I force google or bing or whoever to only index and see the page including the .html extension? I know people are saying not to use the file extension on pages, but I want to, so please anybody...HELP!!!

Sudden Change In Indexed Pages
Every week I check the number of pages indexed by google using the "site:" function. I have set up a permanent redirect from all the non-www pages to www pages. When I used to run the function for the: non-www pages (i.e site:mysite.com), would have 12K results www pages (i.e site:www.mysite.com) would have about 36K The past few days, this has reversed! I get 12K for www pages, and 36K for non-www pages. Things I have changed: I have added canonical URL links in the header, all have www in the URL. My questions: Is this cause for concern? Can anyone explain this to me?

Pages un-indexed in my site

Pop Up Pages Being Indexed, Seen As Duplicate Content
I offer users the opportunity to email and embed images from my website. (See this page http://www.andertoons.com/cartoon/6246/ and look under the large image for "Email to a Friend" and "Get Embed HTML" links.) But I'm seeing the ensuing pop-up pages (Ex: http://www.andertoons.com/embed/5231/?KeepThis=true&TB_iframe=true&height=370&width=700&modal=true and http://www.andertoons.com/email/6246/?KeepThis=true&TB_iframe=true&height=432&width=700&modal=true) showing up in Google. Even worse, I think they're seen as duplicate content. How should I deal with this?
