Penguin Apply To Internal Linking?

Is Penguin focused primarily on backlinks or does it also assess internal linking/anchor text?
We've lost about 3,000 visitors a month since the rolling updates were implemented. I'm always careful not to over-react to algo updates but enough time has passed that I think the dust has settled.
I try to stay white in all I do but I think if I've over-done anything its the internal linking related products/categories with exact match.
My backlink profile also has an over-abundance of affiliate links but that's kind of out of my hands isn't it?

In my opinion it is focused on backlinks. If internal anchor text links would kill a site then wikipedia and any informative site that was built on their hyperlinking model would be dead. I got a lot of internal anchor text on my sites and nothing has happened.
If google wanted to dull the impact of internal anchor text they could do it much more easily by just turning a knob and would not need to put it in the Penguin algo and beat webmasters who have done good for their users by hyperlinking their content. Google is after manipulation rather than trying to do a "gotcha" on innocent webmasters.

You can require any anchor text or linking method that you want. If they don't like it they can quit or you can turn off their bounty. You can require nofollow if you want. My affiliate program tells me what I can't and can do. They have not been telling me how to link but they have their hoops that I better jump through if I want to be paid.
You are in the driver's seat. You just have to decide if you are going to steer or let other people do it for you.

Well Matt says this so that may be a good start.
Although he says no I always think Google looks at your internal links for ranks as if you link out to relevant sites i find a page ranks better than one without. You can make your affiliate links no follow if your stuck, also if they are in the footer than can be a bit of a naughty sign from Google.
If you combine this with some rel=canonical for any duplicate content you feel you may have.
The other option is your back links could of been "re-asses" so to speak and you might of had a slightly drop from previously ok links

PDF - host, link, recreate?
I want to get as much SEO juice as possible onto my site. Our partner who is the manufacturer has about 5 pdf's per product listed on their website already. What should I do to create content and drive the most traffic to my reseller site? 1. Should I do a direct outbound link to their PDF and Google will crawl that content to boost my keywords? 2. Should I download the pdf and then upload the exact PDF onto our site? Will Google know this is not my content and copied? 3 Should I copy and paste the PDF content and paste it into our sites product page directly? 4. Should I recreate the PDF by copying most of our content and use our branding/contact details? then upload or copy and paste that content onto our site? (obviously alot more work) We have MANY products and different suppliers but want a way to be better at SEO then our manufactures. Option to any more ideas or ways to cut down on as much work as possible while driving the most traffic. Thank you!

International Domains for SEO
My company is international and we have websites for each country with Country Code Top Level Domains (ccTLD). I am in the US and I am seeing that other countries such as Costa Rica and Germany are ranking above us in search results. I thought Google automatically geo-targeted users by default and therefore I should only get .com or US results. Any idea why other countries would rank above our site?

Internal links question
I've read that Google frowns upon large numbers of internal links. We're building a site that helps users browse a list of shows via dozens of genres. If the genres are expose, say, as a pulldown menu as opposed to a list of static links, and selecting the pulldown option filters the list of shows, would those genres count against our internal links count?

How long before your rankings improved after Penguin?
Those of you that have algorithmic penalties, how long after making changes did you actually see an improvement, or have you ever? I have several sites that tanked after Penguin 2.1 and after doing Link Removal, Diasvaow files and building newer more quality links and adding content, I am STILL not seeing any change in rankings after several months. I have heard from some people it can take up to 6-months for google to even crawl a disavow file. I have also heard no matter what you do it won't matter until Google does another update. I feel like we have made a lot of changes in the right direction, but I don't want to go overboard if nothing is going to matter until another Google Update is done. What are your experiences?

Do image "lightbox" photo gallery links on a page count as links and dilute PageRank?
Hi everyone, On my site I have about 1,000 hotel listing pages, each which uses a lightbox photo gallery that displays 10-50 photos when you click on it. In the code, these photos are each surrounded with an "a href", as they rotate when you click on them. Going through my Moz analytics I see that these photos are being counted by Moz as internal links (they point to an image on the site), and Moz suggests that I reduce the number of links on these pages. I also just watched Matt Cutt's new video where he says to disregard the old "100 links max on a page" rule, yet also states that each link does divide your PageRank. Do you think that this applies to links in an image gallery? We could just switch to another viewer that doesn't use "a href" if we think this is really an issue. Is it worth the bother? Thanks.

Penguin Footer Links - Penalty or Devaluation?
One of customers provides IT Support for a municipality. The municipality's website (1000+ pages) has a footer link with the anchor text "IT Support" linking to our customer's site. The link is there for employees to get help. In mid summer, our customer's rankings tanked for "IT Support". It looks like a hit by Penguin. The question is, could removing the links bring the rankings back? Does Google's penguin algorithm penalize you for the footer links, or are they simply de-valued? Should we pull them down or no-follow them? If they aren't truly hurting their rankings, we would just leave them

Should I move our blog internal....
I wanted to also ask the wider moz community this question. Our blogs are currently run on blogger/wordpress using a subdomain strategy - blog.website.com and has now gained a home page PR3. It's been running for 2-3 years. This runs contrary to best practice of website.com/blog. I'm now considering making the blog internal but want to get your opinion as the longer I leave it, the bigger a decision it will be.... Do the pro's of making the blog internal outweigh the cons of doing so ? Pro's Blog benefits from root domain Fresh content on the site that people can interact with Root domain benefits from links the content gains Easier to analyse user activity Con's Loss of Page Rank Effort to 301 all URL's and content CMS altered to allow creation of blog content
