Google Webmaster Tools - assessing inbound links

Hello,
I am terribly confused by Google Webmaster Tools. I am looking at my inbound links, to see which content on the site is strongest. However, the results from GWT under Links to your site, and the results from doing a link: search in Google yield very different results! For example, in GWT, this page on our site apparently 2237 links from 29 different domains. But when I search link:www.nigelsecostore.com/acatalog/Eco_Stapler.html, I get just three results, two of which are from our site. What is the cause of the disparity between the two results, or is it just my (lack of) understanding of what I am seeing in the Links to your site report in GWT?
Any help clearing this up gratefully received!

Google WMT is a summary of your links, and not all inclusive. Searching your domain name, Google does not serve up all the results they have indexed.
I would suggest you use multiple back link tools to identify what you have indexed, The tools here are great, and we spot check using Rank Ckecker ( a firefox add on you get at SEObook) , back link watch, and Yahoo site explorer.

My DA is only 22. I got a beautifully crafted dofollow backlink from a site with a DA of 94 and an AHrefs rank of 98 (the 98th most valuable domain in the world) 2 parter- 1. Hello everyone, I am building links for an e-commerce site and I need to increase the value of the links we get by placing them on specific pages in order to pass more juice to inner pages. Which part of the website should I point the links to? Because there is no content section on the site what I can do is either link to the homepage (not an option) or link to inner pages such as category/subcategory/product pages. My doubt is that it wouldn't look natural to link to products pages from a piece of content or from a site where people go with the intention not to buy but to get information. Any opinions on this?

"Activating" Links - Do External Links Have to Be Clicked On to Really Have Value?
I heard an SEO talk about the concept of "activating" a link - meaning that if an external link to your site exists, but google doesn't detect that it has gotten any actual clicks, they will significantly discount or ignore the value of the link. Obviously between Chrome, toolbars, and GA, google does have a lot of ways to detect whether a link has gotten clicks. What is the SEOmoz take on this issue?

Linking to a pdf
Hi All I have a pdf that people can download from my site, what I want to know is that when people link to the pdf does the pdf share link power to pages linked to from within the pdf (like a html page would) or is the link power being waisted going to the pdf and should I somehow get the links to a normal page? The pdf is a free downloadable resource to people in the party planning industry and so gets linked to quite a bit by sites telling their readers to get the information we provide. Should a site run it's own affiliate program to get inbound links?
I've recently signed an ecommerce client who runs their affiliate program through Commission Junction. If they were to bring their program in-house and eventually get all those affiliate links pointed to their domain, would those links be counted?

Why am in not seeing inbound links
