Google Webmaster Tools - assessing inbound links

Hello,
I am terribly confused by Google Webmaster Tools. I am looking at my inbound links, to see which content on the site is strongest. However, the results from GWT under Links to your site, and the results from doing a link: search in Google yield very different results! For example, in GWT, this page on our site apparently 2237 links from 29 different domains. But when I search link:www.nigelsecostore.com/acatalog/Eco_Stapler.html, I get just three results, two of which are from our site. What is the cause of the disparity between the two results, or is it just my (lack of) understanding of what I am seeing in the Links to your site report in GWT?
Any help clearing this up gratefully received!

Google WMT is a summary of your links, and not all inclusive. Searching your domain name, Google does not serve up all the results they have indexed.
I would suggest you use multiple back link tools to identify what you have indexed, The tools here are great, and we spot check using Rank Ckecker ( a firefox add on you get at SEObook) , back link watch, and Yahoo site explorer.

Link Audit
Reviewing a list of links from webmaster console for a client and there are links to their website which render a page but there' s no mention of the clients website on that page. Why does this happen? Why is Google thinking that there is a link to the clients website yet on the page there is no mention of that clients website. I have done the whole moz open exploer and I am not understanding why my site wouldn’t have more links registering to my website.. I have lots of sites(directorys and 3rd party) with my website domain in them. The only one that is linking to my site is BBB.com and my advertsing with saint paul press. www.somerersetautodealer.com But if I have links with all kinds of automotive directories why wouldn’t they register? I am sure this a simply answer or that I am not understanding something. Thanks for your help! Scott

I've watched a few backlinks disappear from our inbound link search.
After inquiring to Moz.org about this, they suggested this might be due to a new feature that was rolled out, however, this 2 year old backlink still hasn't shown up and I'm a little concerned. Has anyone else experienced this?

Link Building - Affiliate Link Programs
I'm getting some conflicting information when researching this... I want to create the most organic link building strategy that not only gets high authority sites linking to a website, but relevant websites. I'm creating an affiliate link program where I link to partner and affiliate companies, who in turn link back to me. The question is where to put these links. I was initially thinking of putting them in the footer so they add credibility to every page, and in turn ask my affiliates to do the same thing. However; some sources say that Google no longer looks at links in the footer section. Is it true that Google doesn't count links in footer sections? And do you have any tips on creating this Affiliate Link Program?

Old links
I am looking to remove some old directory links that now look spammy. Some years ago the site was redesigned. The links are all to the old pages url, which is 301 redirected to the new. If we remove the 301 and let the page 404, will that suffice in Googles eyes?

Link Building: Asking for links versus building links
I am currently delving into link building for SEO having started out from a social media marketing side. From that angle, it was always my belief building high quality links came from engaging targeted bloggers and sites in my market and related verticals for product reviews and/or providing expert advise and opinion for posts they are creating. As I am learning more the "technical" side of SEO, I've read a lot of posters on here talk about asking from links from websites. While I get the concept from a strategic stand point, are links really asking for or is better to continue to pursue the long term investment of pitching to get coverage from well known bloggers and sites?
